Single Molecule Fluorescence Studies Of Protein Structure And Dynamics Underlying The Chloroplast Signal Recognition Particle Targeting Pathway, Dustin R. Baucom

The work presented in this dissertation explores the structural dynamics in the chloroplast signal recognition particle pathway. Findings include cpSRP shows scanning functionality similar to that in the cytosolic SRP with the ribosome. The intrinsically disordered C-terminal tail of the Albino3 protein has some transient secondary structure. Upon binding to cpSRP43 in solution, separate secondary structure formation was identified in the C-terminal tail of Albino3. Finally, to increase efficiency of analyzing fluorescence time traces for this work, a modular software was produced.

Since aromatic and charged residues are often present in various locations of transmembrane helices of integral membrane proteins, their impacts on the molecular properties of transmembrane proteins and their interactions with lipids are of particular interest in many studies. In this work, I used solid-state deuterium NMR spectroscopy in designed model peptide GWALP23 [GGALW(LA)6LWLAGA] with selective deuterium labels to addresses the pH dependence and influence of single and multiple “guest” histidine residues in the orientation and dynamic behaviors of transmembrane proteins. Advancements in poultry research continue to add knowledge and understanding to an already technical industry. Such information has led to new developments in early feeding strategies which provide nutrients to broiler chicks while in the egg or during transport. This wealth of knowledge in poultry research extends beyond chickens and is utilized for other species, such as quail and pheasants, including how fertile eggs are stored and incubated. Soybeans (Glycine max) are one of the major row crops in the United States, particularly in Arkansas. Soybean cyst nematode (SCN, Heterodera glycines) and southern root-knot nematode (RKN, Meloidogyne incognita) are two of the most damaging pests that cause major economic losses in soybeans. Crop improvement through biotechnology is an integrated effort, incorporating multiple approaches like integration of genes, editing of native genes, and removal of selection marker genes. Before streamlining the protocols, the efficiency and feasibility of the individual approach and their components must be tested. The rapid development of resistant weeds, particularly to postemergence-applied herbicides, is a growing concern to rice producers worldwide. Barnyardgrass, one of the most problematic weeds in rice cropping systems, alone has been found to be resistant to four herbicide sites of action (SOA) in certain populations, leaving growers no options for control. This unsettling fact has led to research on other SOAs that have not previously been used in US rice. One SOA that has garnered interest is the 4-hydroxyphenylpyruvate dioxygenase (HPPD)- inhibiting herbicides. The only HPPD-inhibitor that will soon be labeled for use in US rice is benzobicyclon. This thesis develops an approach to extract social networks from literary prose, namely, Jane Austen’s published novels from eighteenth- and nineteenth- century. Dialogue interaction plays a key role while we derive the networks, thus our technique relies upon our ability to determine when two characters are in conversation. Our process involves encoding plain literary text into the Text Encoding Initiative’s (TEI) XML format, character name identification, conversation and co-occurrence detection, and social network construction. The purpose of this dissertation is to define and implement osteoethnography. Osteoethnography is the analysis and description of an ancient culture through the bioarchaeological and archaeological evidence, utilizing cultural anthropological theories and techniques. An osteoethnographic narrative is presented in this dissertation, which describes the embodied lives of the people of the 18th Dynasty Egyptian city of Akhetaten, now known as Amarna, founded in 1355 B.C.E. by the Pharaoh Akhenaten. Osteoethnography looks at how people are shaped by and shape their environment, how culture impacts health, and how culture informs the lives of its practioners. Spinach (Spinacia oleracea) is an important cool-season leafy vegetable crop in the United States (US). Downy mildew, caused by the obligate oomycete Peronospora effusa, is the most economically important disease of spinach. A total of 17 races of P. effusa have been reported on spinach, and many of these races (>10) have emerged in the last three decades. The new races of the pathogen are continually overcoming the genetic resistances used in the newly released cultivars.

We evaluated the accuracy of a computerized particle analyzer (CPA) for high-throughput counting of Palmer amaranth (Amaranthus palmeri S. Watson) seeds and subsequently used the CPA to verify the accuracy of two subsampling methods for estimation of Palmer amaranth seed production. To determine accuracy of the CPA, 55 hand-counted samples, ranging from 500 to 5000 Palmer amaranth seeds, were drawn from field samples and counted with the CPA. The relationship between hand and CPA seed counts was described by a linear model (R-2 = 0.99) with a slope of 0.987 and a y-intercept of 3.49. Thus, very little discrepancy exists …

Unsustainable agricultural practices are putting a strain on freshwater supplies in many parts of the world. More efficient irrigation techniques are going to be critical to feed a growing population. Data from the 2016 Arkansas Irrigation Survey was used to assess the adoption of three Irrigation Water Management (IWM) practices: multiple inlet rice irrigation, tailwater recovery, and storage reservoirs. Results indicate that these practices do not always lead to reported pumping time reductions, a proxy for water use savings. Hydrothermal systems constitute an important component of heat and mass transport within Earth’s crust having direct and indirect impacts to society. Investigating contemporary hydrochemical differences and change are critical to evaluating and deconvolving factors that influence geothermal systems through time. In this dissertation, groundwater mixing approaches were used to study hydrochemical differences in two globally significant hydrothermal areas, which included fabrication of a low-cost dissolved CO2 monitoring for dissolved inorganic carbon (DIC). The Phosphorus (P) Index risk assessment tool has been widely adopted across the United States to identify and rank site vulnerability to P runoff as part of the Natural Resources Conservation Service nutrient management planning (NMP) process. Wheat (Triticum aestivum L.) is a self-pollinating species that is most often bred as a recombinant inbred line. When two inbred individuals are crossed, they produce progeny which experience heterosis; heterosis is the increased robustness experienced due to the reintroduction of heterozygosity. Designed model transmembrane peptides and oriented 2H and 15N solid-state nuclear magnetic resonance (NMR) spectroscopy were used to analyze how simple sequence modifications can influence peptide structure, behavior and dynamics as well as for determining the pKa of glutamic acid at the membrane interface. The GW5,19ALP23 (acetyl-GGALW(LA)6LWLAGA-amide) peptide framework adopts a well-defined tilted orientation in lipid bilayers (DLPC, DMPC and DOPC) and undergoes low amounts of dynamic motion. The sequence was initially modified by moving the Trp residues outwards to positions 4 and 20. Trace minerals, particularly copper, zinc and manganese, play a role in ensuring optimal immune function. To examine the effects of diets containing different levels and sources of trace minerals on the inflammatory response, Cobb 500 broilers were fed four experimental diets containing 5 mg/kg Cu and 45 mg/kg of Zn and Mn or 10 mg/kg Cu and 90 mg/kg Zn and Mn in either the sulfate or hydroxychloride form. When the broilers were 5 weeks of age, 16 μg of lipopolysaccharide (LPS) was injected into the pulp of growing feathers (GF; 16 GF per chicken; 1 μg LPS per GF). …

Glycoside hydrolases are ubiquitous and one of the most catalytically proficient enzymes known, and thus understanding their mechanisms are crucial. Most research has focused on the interaction of the glycon of substrates and their inhibitors within the active site of glycoside hydrolases. The inhibitors employed to probe these interactions generally had small aglycons (i.e. a hydrogen atom, amidines, small aliphatic groups, or benzyl groups). Microdialysis (µD) sampling is a diffusion-limited sampling method that has been widely used in different biomedical fields for greater than 35 years. Device calibration for in vivo studies is difficult for current non-steady state analytes of interest correlated with both inflammatory response and microbial signaling molecules (QS); which exist in low ng/mL to pg/mL with molecular weights over a wide range of 170 Da to 70 kDa. Previous research suggests that glade habitat degradation through woody vegetation encroachment is an important factor resulting in population declines. The West Fork of the White River (WFWR) watershed in northwest Arkansas is a trans-ecoregion watershed and is experiencing land-use changes, especially in the downstream portion of the watershed. The entire 54-km long river has been on the State’s 303(d) list of impaired waterbodies for turbidity, total dissolved solids (TDS), and sulfate for many years. Photoluminescent proteins resistant to protein cleavage reagents are described herein. In being resistant to cleavage reagents, such photoluminesncent proteins can reduce the number of digestion or cleavage products, thereby simplifying quantification and purification of recombinant protein compositions. In some embodiments, a photoluminescent protein described herein comprises an amino acid sequence having an absence of internal methionine residues.

Wheat cultivar performance tests are conducted each year in Ark- ansas by the University of Arkansas System Division of Agriculture’s Arkansas Agricultural Experiment Station, Department of Crop, Soil and Environmental Sciences. The tests provide information to companies developing cultivars and marketing seed within the state and aid the Arkansas Cooperative Extension Service in formulating cultivar recommendations for small-grain producers. The present invention relates to the development of stable mutants of FGF-1 and FGF-2. In particular, it relates to novel engineered FGF-1 and FGF-2 polypeptides as well as polynucleotides, DNA constructs, and vectors encoding such polypeptides. In another aspect, pharmaceutical compositions and hydrogels including the disclosed polypeptides, polynucleotides, DNA constructs, and vectors are provided. In a still further aspect, methods of treating conditions using the compositions disclosed herein are provided.
