Cross-sectional observations have shown that the timing of eating may be important for health-related outcomes. Here we examined the stability of eating timing, using both clock hour and relative circadian time, across one semester (n = 14) at daily and monthly time-scales. At three time points ~ 1 month apart, circadian phase was determined during an overnight in-laboratory visit and eating was photographically recorded for one week to assess timing and composition. Day-to-day stability was measured using the Composite Phase Deviation (deviation from a perfectly regular pattern) and intraclass correlation coefficients (ICC) were used to determine individual stability across months …

Network Hamiltonian Models Reveal Pathways To Amyloid Fibril Formation, Yue Yu, Gianmarc Grazioli, Megha H. Unhelkar, Rachel W. Martin, Carter T. Butts

Faculty Research, Scholarly, and Creative Activity

Amyloid fibril formation is central to the etiology of a wide range of serious human diseases, such as Alzheimer’s disease and prion diseases. Despite an ever growing collection of amyloid fibril structures found in the Protein Data Bank (PDB) and numerous clinical trials, therapeutic strategies remain elusive. One contributing factor to the lack of progress on this challenging problem is incomplete understanding of the mechanisms by which these locally ordered protein aggregates self-assemble in solution. Many current models of amyloid deposition diseases posit that the most toxic species are oligomers that form either along the pathway to forming fibrils or …

Observation And Simulation Of A Bifurcating Thunderstorm Over Beijing, Jingjing Dou, Robert Bornstein, Shiguang Miao, Jianning Sun, And Yizhou Zhang

Faculty Research, Scholarly, and Creative Activity

The aim of this study was the analysis and simulation of the life cycle of a bifurcating thunderstorm that passed over Beijing, China, on 22 July 2015. Data from 150 surface weather sites and an S-band radar were used in con-junction with WRF simulations that used its multilevel Building Environment Parameterization (BEP) urbanization option. The Urban-case simulation used Beijing land-use information, and the NoUrban one replaced all urban areas by croplands. The Urban case correctly simulated both the observed weak 10-m winds over Beijing (<1.0 m s-1 ) and the weak 2-m urban heat island (<0.58C). Observed radar and rain gauge data, as well as the Urban-case results, all showed precipitation bifurcation around Beijing, with maximum accumulations in convergent flow areas on either side of the city. The Urban case also reproduced the observed precipitation minima over the urban area and in a downwind rain shadow. The observations and Urban-case results both also showed bifurcated flow, even when the storm was still upwind of Beijing. The subsequent bifurcated precipitation areas thus each moved along a preexisting flow branch. Urban-case vertical sections showed downward motion in the divergence areas over the urban core and upward motions over the lateral convergence zones, both up to 6 km. Given that the NoUrban case showed none of these features, these differences demonstrate how the impact of cities can extend upward into deep local convection. Additional case-study simulations are needed to more fully understand urban storm bifurcation mechanisms in this and other storms for cities in a variety of climates.

Fluid seepage along obliquely deforming plate boundaries can be an important indicator of crustal permeability and influence on fault-zone mechanics and hydrocarbon migration. The ~850-km-long Queen Charlotte fault (QCF) is the dominant structure along the right-lateral transform boundary that separates the Pacific and North American tectonic plates offshore southeastern Alaska (USA) and western British Columbia (Canada). Indications for fluid seepage along the QCF margin include gas bubbles originating from the seafloor and imaged in the water column, chemosynthetic communities, precipitates of authigenic carbonates, mud volcanoes, and changes in the acoustic character of seismic reflection data. Cold seeps sampled in this …

Lanthanide elements have been recently recognized as “new life metals” yet much remains unknown regarding lanthanide acquisition and homeostasis. In Methylorubrum extorquens AM1, the periplasmic lanthanide-dependent methanol dehydrogenase XoxF1 produces formaldehyde, which is lethal if allowed to accumulate. This property enabled a transposon mutagenesis study and growth studies to confirm novel gene products required for XoxF1 function. The identified genes encode an MxaD homolog, an ABC-type transporter, an aminopeptidase, a putative homospermidine synthase, and two genes of unknown function annotated as orf6 and orf7. Lanthanide transport and trafficking genes were also identified. Growth and lanthanide uptake were measured using strains …

Backbone Interactions Between Transcriptional Activator Exsa And Anti-Activator Exsd Facilitate Regulation Of The Type Iii Secretion System In Pseudomonas Aeruginosa, Manisha Shrestha, Robert C. Bernhards, Yichen Fu, Kylie Ryan, Florian D. Schubot

Faculty Research, Scholarly, and Creative Activity

The type III secretion system (T3SS) is a pivotal virulence mechanism of many Gram-negative bacteria. During infection, the syringe-like T3SS injects cytotoxic proteins directly into the eukaryotic host cell cytoplasm. In Pseudomonas aeruginosa, expression of the T3SS is regulated by a signaling cascade involving the proteins ExsA, ExsC, ExsD, and ExsE. The AraC-type transcription factor ExsA activates transcription of all T3SS-associated genes. Prior to host cell contact, ExsA is inhibited through direct binding of the anti-activator protein ExsD. Host cell contact triggers secretion of ExsE and sequestration of ExsD by ExsC to cause the release of ExsA. ExsA does not …
