Gpu-Accelerated Large-Scale Genome Assembly, Sayan Goswami, Kisung Lee, Shayan Shams, Seung Jong Park Aug 2018

Gpu-Accelerated Large-Scale Genome Assembly, Sayan Goswami, Kisung Lee, Shayan Shams, Seung Jong Park

Computer Science Faculty Research & Creative Works

Spurred by a widening gap between hardware accelerators and traditional processors, numerous bioinformatics applications have harnessed the computing power of GPUS and reported substantial performance improvements compared to their CPU-based counterparts. However, most of these GPU-based applications only focus on the read alignment problem, while the field of de novo assembly still relies mostly on CPU-based solutions. This is primarily due to the nature of the assembly workload which is not only compute-intensive but also extremely data-intensive. Such workloads require large memories, making it difficult to adapt them to use GPUS with their limited memory capacities. To the best of …

The Acyl-Coa Synthetase, Pudgy, Promotes Sleep And Is Required For The Homeostatic Response To Sleep Deprivation, Matthew S. Thimgan, Natlie Kress, John Lisse, Courtney Fiebelman, Thomas Hilderbrand Aug 2018

The Acyl-Coa Synthetase, Pudgy, Promotes Sleep And Is Required For The Homeostatic Response To Sleep Deprivation, Matthew S. Thimgan, Natlie Kress, John Lisse, Courtney Fiebelman, Thomas Hilderbrand

Biological Sciences Faculty Research & Creative Works

The regulation of sleep and the response to sleep deprivation rely on multiple biochemical pathways. A critical connection is the link between sleep and metabolism. Metabolic changes can disrupt sleep, and conversely decreased sleep can alter the metabolic environment. There is building evidence that lipid metabolism, in particular, is a critical part of mounting the homeostatic response to sleep deprivation. We have evaluated an acyl-CoA synthetase, pudgy (pdgy), for its role in sleep and response to sleep deprivation. When pdgytranscript levels are decreased through transposable element disruption of the gene, mutant flies showed lower total sleep times …

Insights Into Low Salinity Water Flooding, Hasan N. Al-Saedi, Ralph E. Flori, Patrick V. Brady Aug 2018

Insights Into Low Salinity Water Flooding, Hasan N. Al-Saedi, Ralph E. Flori, Patrick V. Brady

Geosciences and Geological and Petroleum Engineering Faculty Research & Creative Works

In our previous work, we examined the potential of divalent cations (Mg2+ and Ca2+) in formation water (FW) for low-salinity (LS) EOR effect, where the increase in divalent cations in FW lowered the impact of LS water EOR.

In this paper, we demonstrate the importance of the same divalent cations in the injected water (both FW and LS water). We also try to relate the percentage of the divalent cations in the injected water to that in the FW to engineer the optimum concentration of the injected water and obtain the maximum oil recovery from sandstone reservoirs. …

High-Resolution Qpf Uncertainty And Its Implications For Flood Prediction: A Case Study For The Eastern Iowa Flood Of 2016, Bong Chul Seo, Felipe Quintero, Witold F. Krajewski

Civil, Architectural and Environmental Engineering Faculty Research & Creative Works

This study addresses the uncertainty of High-Resolution Rapid Refresh (HRRR) quantitative precipitation forecasts (QPFs), which were recently appended to the operational hydrologic forecasting framework. In this study, we examine the uncertainty features of HRRR QPFs for an Iowa flooding event that occurred in September 2016. Our evaluation of HRRR QPFs is based on the conventional approach of QPF verification and the analysis of mean areal precipitation (MAP) with respect to forecast lead time. The QPF verification results show that the precipitation forecast skill of HRRR significantly drops during short lead times and then gradually decreases for further lead times. The …

A Framework For Estimating Immediate Interdependent Functionality Reduction Of A Steel Hospital Following A Seismic Event, Emad M. Hassan, Hussam Mahmoud Aug 2018

A Framework For Estimating Immediate Interdependent Functionality Reduction Of A Steel Hospital Following A Seismic Event, Emad M. Hassan, Hussam Mahmoud

Civil, Architectural and Environmental Engineering Faculty Research & Creative Works

Functionality of an infrastructure is its ability to provide its intended services. Maintaining an acceptable level of infrastructure functionality, particularly for critical infrastructure, following an extreme event is vital for effective community recovery. Estimating functionality depends on proper quantification of losses, which requires accurate assessment of infrastructure damage. The damage is presented in the form of fragility functions that are generally developed using nonlinear finite element analysis. To date, no study has been conducted to assess the effect of modeling approach on seismic fragilities of an infrastructure, the associated losses, and functionality reduction. In addition, existing frameworks for estimating functionality …

A New Approach To Measure Soil Shrinkage Curve, Lin Li, Xiong Zhang Aug 2018

A New Approach To Measure Soil Shrinkage Curve, Lin Li, Xiong Zhang

Civil, Architectural and Environmental Engineering Faculty Research & Creative Works

The shrinkage curve is widely used to characterize soil deformation during drying. Over the years, several methods have been developed to measure soil shrinkage curves. However, these methods suffered from several limitations and were rarely used because of difficulties in accurate soil volume measurement during drying. In this study, a simple method is proposed to measure soil shrinkage curves. The soil volume is measured using a photogrammetric technique from which a three-dimensional (3D) model of the soil specimen during drying can be accurately reconstructed. The soil volume is calculated based on the reconstructed 3D model. Meanwhile, a digital balance is …

Thermal And Mechanical Response Of Inner Cone Sample Of Zrb₂-Sic Ceramic Under Arc-Jet Conditions, Jun Wei, Lokeswarappa R. Dharani, K. Chandrashekhara

Mechanical and Aerospace Engineering Faculty Research & Creative Works

Under arc-jet test conditions, ZrB2-SiC ceramic will undergo high temperature oxidation and develop an external glassy layer (SiO2), zirconia sub-layer (ZrO2) and SiC-depleted diboride layer (ZrB2). This study relates to finite element modeling of the effects of oxidation on heat transfer and mechanical behavior of ZrB2-SiC ceramic under arc-jet test conditions. A steady-state heat transfer FE method was employed to conduct the heat transfer analysis to obtain the temperature distribution in the inner body of the cone. The surface thermal conditions available in the literature were used in the heat …

Mechanical and Aerospace Engineering Faculty Research & Creative Works

The additive manufacturing (AM) process metal powder bed fusion (PBF) can quickly produce complex parts with mechanical properties comparable to wrought materials. However, thermal stress accumulated during PBF induces part distortion, potentially yielding parts out of specification and frequently process failure. This manuscript is the first of two companion manuscripts that introduce a computationally efficient distortion and stress prediction algorithm that is designed to drastically reduce compute time when integrated in to a process design optimization routine. In this first manuscript, we introduce a thermal circuit network (TCN) model to estimate the part temperature history during PBF, a major computational …

Nanometer Ultrastructural Brain Damage Following Low Intensity Primary Blast Wave Exposure, Hailong Song, Landry M. Konan, Jiankun Cui, Catherine E. Johnson, Graham K. Hubler, Ralph G. Depalma, Zezong Gu

Mining Engineering Faculty Research & Creative Works

Blast-induced mild traumatic brain injury (mTBI) is of particular concern among military personnel due to exposure to blast energy during military training and combat. The impact of primary low-intensity blast mediated pathophysiology upon later neurobehavioral disorders has been controversial. Developing a military preclinical blast model to simulate the pathophysiology of human blast injury is an important first step. This article provides an overview of primary blast effects and perspectives of our recent studies demonstrating ultrastructural changes in the brain and behavioral disorders resulting from open-field blast exposures up to 46.6 kPa using a murine model. The model is scalable and …

Dynamics Of Paramagnetic And Ferromagnetic Ellipsoidal Particles In Shear Flow Under A Uniform Magnetic Field, Christopher A. Sobecki, Jie Zhang, Yanzhi Zhang, Cheng Wang

Mathematics and Statistics Faculty Research & Creative Works

We investigate the two-dimensional dynamic motion of magnetic particles of ellipsoidal shapes in shear flow under the influence of a uniform magnetic field. In the first part, we present a theoretical analysis of the rotational dynamics of the particles in simple shear flow. By considering paramagnetic and ferromagnetic particles, we study the effects of the direction and strength of the magnetic field on the particle rotation. The critical magnetic-field strength, at which particle rotation is impeded, is determined. In a weak-field regime (i.e., below the critical strength) where the particles execute complete rotations, the symmetry property of the rotational velocity …

Command Governor-Based Adaptive Control For Dynamical Systems With Matched And Unmatched Uncertainties, Metehan Yayla, Ehsan Arabi, Ali Turker Kutay, Tansel Yucelen

Mechanical and Aerospace Engineering Faculty Research & Creative Works

In this paper, we propose a command governor-based adaptive control architecture for stabilizing uncertain dynamical systems with not only matched but also unmatched uncertainties and achieving the desired command following performance of a user-defined subset of the accessible states. In our proposed solution, online least-squares solutions for the matched and unmatched parameters are obtained through integration method and they are employed in the adaptive control framework. Specifically, the matched uncertainty is identified and its effect upon the system behavior is entirely attenuated. Moreover, using the unmatched uncertainty approximation obtained through radial basis function neural networks, the command governor signal is …

The additive manufacturing (AM) process metal powder bed fusion (PBF) can quickly produce complex parts with mechanical properties comparable to that of wrought materials. However, thermal stress accumulated during Metal PBF may induce part distortion and even cause failure of the entire process. This manuscript is the second part of two companion manuscripts that collectively present a part-scale simulation method for fast prediction of thermal distortion in Metal PBF. The first part provides a fast prediction of the temperature history in the part via a thermal circuit network (TCN) model. This second part uses the temperature history from the TCN …

The Role Of Multiple Electron Processes For Fast Ion H₂O Collisions, N. Bachi, G. S. Otero, S. Otranto, Ronald E. Olson Aug 2018

The Role Of Multiple Electron Processes For Fast Ion H₂O Collisions, N. Bachi, G. S. Otero, S. Otranto, Ronald E. Olson

Physics Faculty Research & Creative Works

In this work, collision processes between C6+, O8+ and Si13+ ions and H2O molecules that lead to target ionization are studied by means of the classical trajectory Monte Carlo method. We employ an 8-electron model in which the H2O electron densities and energies dynamically adapt during ionization processes to those corresponding to the H2Oq+ ions by assuming vertical transitions between the different molecular ionic states. Net total ionization cross sections and single differential cross sections in energy and angle are shown for 4 MeV/u projectiles and compared to available …

Extinction Transitions In Correlated External Noise, Alexander H. O. Wada, Matthew Small, Thomas Vojta Aug 2018

Extinction Transitions In Correlated External Noise, Alexander H. O. Wada, Matthew Small, Thomas Vojta

Physics Faculty Research & Creative Works

We analyze the influence of long-range correlated (colored) external noise on extinction phase transitions in growth and spreading processes. Uncorrelated environmental noise (i.e., temporal disorder) was recently shown to give rise to an unusual infinite-noise critical point [Europhys. Lett. 112, 30002 (2015)EULEEJ0295-507510.1209/0295-5075/112/30002]. It is characterized by enormous density fluctuations that increase without limit at criticality. As a result, a typical population decays much faster than the ensemble average, which is dominated by rare events. Using the logistic evolution equation as an example, we show here that positively correlated (red) environmental noise further enhances these effects. This means, the correlations accelerate …

Quantum Critical Behavior Of A Three-Dimensional Superfluid-Mott Glass Transition, Jack Crewse, Cameron Lerch, Thomas Vojta Aug 2018

Quantum Critical Behavior Of A Three-Dimensional Superfluid-Mott Glass Transition, Jack Crewse, Cameron Lerch, Thomas Vojta

Physics Faculty Research & Creative Works

The superfluid to insulator quantum phase transition of a three-dimensional particle-hole symmetric system of disordered bosons is studied. To this end, a site-diluted quantum rotor Hamiltonian is mapped onto a classical (3+1)-dimensional XY model with columnar disorder and analyzed by means of large-scale Monte Carlo simulations. The superfluid-Mott insulator transition of the clean, undiluted system is in the four-dimensional XY universality class and shows mean-field critical behavior with logarithmic corrections. The clean correlation length exponent ν=1/2 violates the Harris criterion, indicating that disorder must be a relevant perturbation. For nonzero dilutions below the lattice percolation threshold of pc=0.688392, …

Generation Of Transverse Photo-Induced Voltage In Plasmonic Metasurfaces Of Triangle Holes, Marjan Akbari, Jie Gao, Xiaodong Yang Aug 2018

Generation Of Transverse Photo-Induced Voltage In Plasmonic Metasurfaces Of Triangle Holes, Marjan Akbari, Jie Gao, Xiaodong Yang

Mechanical and Aerospace Engineering Faculty Research & Creative Works

We experimentally and numerically demonstrate the transverse electrical response produced by circularly-polarized light with normal incidence observed as transverse photoinduced voltage across the plasmonic metasurface made of triangle holes. The measured transverse photo-induced voltage is consistent with the calculated acting force on electrons in the metasurface by using the Maxwell's stress tensor. The polarity of voltage reverses as the incident spin (light helicity) switches from right-handed circular polarization to left-handed circular polarization. The origin of the spin-dependent voltage sign is the broken symmetries of the electric and magnetic fields in the triangle hole due to the opposite circular polarizations. The …

Carmen Martínez-Velarte, Seng Huat Lee, Yew San Hor, Alexander F. Otte, Yoichi Ando, Weida Wu, Matthias Bode

Physics Faculty Research & Creative Works

Recently, the doping of topological insulators has attracted significant interest as a potential route towards topological superconductivity. Because many experimental techniques lack sufficient surface sensitivity, however, definite proof of the coexistence of topological surface states and surface superconductivity is still outstanding. Here we report on highly surface sensitive scanning tunneling microscopy and spectroscopy experiments performed on Tl-doped Bi2Te3, a three-dimensional topological insulator which becomes superconducting in the bulk at TC=2.3 K. Landau level spectroscopy as well as quasiparticle interference mapping clearly demonstrated the presence of a topological surface state with a Dirac point energy …

Optical Lens Attack On Monocular Depth Estimation For Autonomous Driving, Ce Zhou, Qiben Yan, Daniel Kent, Guangjing Wang, Weikang Ding, Ziqi Zhang, Hayder Radha

Computer Science Faculty Research & Creative Works

Monocular Depth Estimation (MDE) is a pivotal component of vision-based Autonomous Driving (AD) systems, enabling vehicles to estimate the depth of surrounding objects using a single camera image. This estimation guides essential driving decisions, such as braking before an obstacle or changing lanes to avoid collisions. In this paper, we explore vulnerabilities of MDE algorithms in AD systems, presenting 𝐿𝑒𝑛𝑠𝐴𝑡𝑡𝑎𝑐𝑘, a novel physical attack that strategically places optical lenses on the camera of an autonomous vehicle to manipulate the perceived object depths. 𝐿𝑒𝑛𝑠𝐴𝑡𝑡𝑎𝑐𝑘 encompasses two attack formats: concave lens attack and convex lens attack, each utilizing different optical lenses to …

A Study Of The Genetic Algorithm Parameters For Solving Multi-Objective Travelling Salesman Problem, Romit S. Beed, Sunita Sarkar, Arindam Roy, Shubham Chatterjee

Computer Science Faculty Research & Creative Works

The objective of this work is to present a solution to a multiple-objective optimization problem using genetic algorithms (GA). Generally, the objectives (minimizing cost, maximizing performance, reducing carbon footprints, maximizing profit) are conflicting for multiple-objective problems, hindering concurrent optimization of each objective. A bi-objective traditional combinatorial optimization of Travelling Salesman Problem is undertaken named as the Multi-Objective Travelling Salesman Problem (MTSP). The two objectives are minimization of the distance travelled by the salesman and minimization of the time taken to travel. The purpose of this paper is to model the problem as a single objective optimization problem using the weighted …

Generation Of Orbital Angular Momentum By A Point Defect In Photonic Crystals, Menglin L.N. Chen, Li (Lijun) Jun Jiang, Wei E.I. Sha

Electrical and Computer Engineering Faculty Research & Creative Works

As an attractive degree of freedom in electromagnetic (EM) waves, the orbital angular momentum (OAM) enables infinite communication channels for both classical and quantum communications. The exploration of OAM generation inspires various designs involving spiral phase plates, antenna arrays, metasurfaces, and computer-generated holograms. In this work, we theoretically and experimentally demonstrate an approach to producing OAM carrying EM waves by a point defect in three-dimensional (3D) photonic crystals (PCs). Simultaneous excitation of two vibrational-defect states with an elaborately engineered phase retardation generates a rotational state carrying OAM. Through converting guided waves in a line defect to localized waves in a …

Chemical and Biochemical Engineering Faculty Research & Creative Works

The structural role of Germanium (Ge), when substituting for Zinc (Zn) up to 8 mol % in the 0.48SiO2-0.12CaO-0.36ZnO-0.04MgO glass series, was investigated with respect to both the glass chemistry and also the properties of glass polyalkenoate cements (GPCs) manufactured from them. The Network connectivity (NC) of the glass was calculated to increase from 1.83 to 2.42 with the addition of GeO2 (0-8 mol %). Differential thermal analysis (DTA) results confirmed an increase in the glass transition temperature (Tg) of the glass series with GeO2 content. X-ray photoelectron spectroscopy (XPS) showed an increase in …

Mac Layer Misbehavior Detection Using Time Series Analysis, Maggie X. Cheng, Yi Ling, Wei Biao Wu Jul 2018

Mac Layer Misbehavior Detection Using Time Series Analysis, Maggie X. Cheng, Yi Ling, Wei Biao Wu

Computer Science Faculty Research & Creative Works

This paper presents a solution to the real-time detection of MAC layer misbehaviors in IEEE 802.11 networks. Among the wide range of misbehaviors, we focus on the sender side selfish behavior that creates a channel- capturing effect by using favorable parameters, and the receiver side selfish behavior that does not respond with CTS and ACK upon receiving RTS and data packets, which clears the channel for itself and causes its sender to waste resources. These misbehaviors are subtle to detect and yet can undermine the performance of the well-behaved nodes significantly. This paper shows a powerful real-time detection method that …

Molecular Dynamics Simulation Study On The Possible Factors Affecting Stability Of Ods Steel, M. Mustafa Azeem, Zhongyu Li, Qingyu Wang, Abid Hussian

Civil, Architectural and Environmental Engineering Faculty Research & Creative Works

Oxide-dispersed-strengthened (ODS) steel has excellent mechanical, thermodynamic and radiation resistant properties, which makes it an important candidate material for high-Temperature reactors applications. Radiation stability of oxide is very important to study at the atomic level. In present case molecular dynamics (MD) simulation is used to study stabilities of Y2O3 particles in ODS steel as a function of particle sizes. The size dependence is obvious for particle sizes larger than 2.8 nm. Furthermore, the stabilities depend on charges of Y and O atoms.
