This report investigates the computational and theoretical techniques - modeled by E. Lauga and C. Eloy - used to optimize the shape of an activated flagellum for enhanced cell motility. Cell motility is ubiquitous and has a large affect on biological systems such as marine life ecosystems, reproduction, and infection. The physical principles governing flagellar propulsion are explored using computational fluid dynamics simulations, mathematical modeling, and the sequential quadratic programming (SQP) optimization algorithm. Through iterative refinement, we can identify optimized flagellar shapes that would minimize the energetic cost dependent on a single dimensionless sperm numbers (Sp). The computation of the …

Pythons are a well-studied model of postprandial physiological plasticity. Consuming a meal has been shown by past work to evoke a suite of physiological changes in pythons and elicit one of the largest documented increases in post-feeding metabolic rates relative to resting values. However, little is known about how this plasticity manifests in the brains of ball pythons, Python regius. Previous work using the cell-birth marker 5-bromo-12’-deoxyuridine (BrdU) has shown that cell proliferation in the python brain increases six days following meal consumption. Pluripotent stem cells have been observed to segregate into Turing-like patterns during the early stages of Dox-inducible hiPSC differentiation. In this thesis, we de- velop a tool to quantify the tortuosity in the patterns formed by colonies of pluripo- tent stem cells using methods from topological data analysis. We use clustering techniques and the mapper algorithm to create simplicial complexes representing samples of cells and detail a method of evaluating the tortuosity of these complexes. We use the resulting persistence landscapes and their associated norms to evaluate experimental data and simulated data from an agent based model. This thesis finds …

In-vitro produced embryos (IVP) differ greatly from in-vivo derived embryos (IVD) in gene expression, metabolism, development, and cryotolerance which limit the widespread use of this technology. In-vitro maturation (IVM) is one of the most important components for successful in-vitro embryo development. Growth differentiation factor 9 (GDF9) and bone morphogenetic protein 15 (BMP15) have been found to be essential during oocyte maturation and thus female fertility. California’s urban forest is composed of both native and non-native species. These trees improve the quality of life of urban residents and mitigate the effects of climate change by buffering local microclimates. A species’ native status is often defined at the scale of the state’s political boundaries, which doesn’t reflect its actual native range. Here we define the list of 95 tree species native to California, create digital range maps for each species, provide native species lists for every city in California, and analyze trends in native tree species in the state’s urban areas. Dr. Christopher Heylman’s research laboratory needs an improved reservoir system for their microfluidic device that reduces flow variance, failures, and the physical footprint. Current microfluidic devices have various types of reservoir systems, including vials, 96-well plates, and other cylindrical wells. Several patents and standards must be considered when designing the reservoir system. To develop a prototype the following design process was used: product discovery, project planning, product definition, conceptual design, product development. Dr. Heylman expressed various customer requirements including increased time between cell media changes, reduced leaks and blockages, and reduced flow variance. Many biological membranes can be modeled as two-dimensional (2D) viscous fluid sheets surrounded by three-dimensional (3D) fluids of different viscosity. Such membranes are dubbed quasi-2D as they exhibit properties of both 2D and 3D fluids. The Saffman length is a parameter that describes the energy exchange between the membrane and bulk fluids and controls the cross-over from 2D to 3D hydrodynamics. We aim to model diffusion-driven aggregation of particles embedded in a quasi-2D membrane. This project team created a simple mechanical model of a horse that disabled children could ride on to feel more comfortable partaking in equine therapy. This project was sponsored by Jack’s Helping Hand as part of their equine therapy program. The team went through the entire design process of researching, ideating, prototyping, and testing to create the final product. Finite element analysis of the structural members of the horse was performed. Spikes in blood glucose (BG) result in adverse health consequences in people with and without diabetes. This study aimed to compare the BG and satiety responses of adding mango or sugar to a high glycemic load (HGL) breakfast. A randomized, controlled trial (cross-over design) was conducted with 18 participants. Participants consumed cornflakes and almond milk (Control), control plus 34gm added sugar (ASug), or added mango (AMango) with 34gm carbohydrate. BG was determined at fasting, 15, 30, 60, 90, 120min postprandial; satiety was rated with a visual analog scale at each time point. At 120min, subjects consumed a snack of hummus …

Water quality remains a major issue throughout rural Fiji, as current solutions rely on outside organizations providing money or technology. The goal of Filters for Fiji’s research was to develop a sustainable water filtration method for the people of rural Fiji, through ethnographic and biological research. Superelastic nitinol is competitive in the medical device industry due to its unique properties. Typical processing methods, such as electropolishing and etching, can introduce hydrogen into nitinol’s microstructure, which is known to affect its tensile properties. The metritis complex (MC), characterizing post-partum uterine diseases in dairy cattle has negative implications on animal welfare, production efficiency, and the economic stability of the dairy industry. The studies in this thesis aimed to investigate the genetic architecture of the metritis complex and identify genomic regions and metabolites associated with the development of MC. Sea otters (Enhydra lutris) have the densest fur of any animal, and the hairs function to trap a layer of air that is used for insulation. When a sea otter is born, it has a natal pelage (baby fur), and sea otters eventually molt that fur and replace it with a pelt resembling the adult fur. This project created a user manual on how to generate an easily configurable and implementable Spice model for Field Effect Transistor (FET) devices created in the Cal Poly clean room. The document contained step by step procedures depicting the proper execution techniques and example results for different experiments required to gather the proper information for these models. In our paper, we discuss child sexual assault, its risk factors, short and long-term outcomes, as well as prevention and intervention programs that have been shown to be valuable. To limit research, our focus will be on children living in the United States who have been physically sexually assaulted. To spread awareness of child sexual abuse, we also developed a pamphlet (See Appendix) that will be distributed to CASAs, which stands for Court Appointed Special Advocates. This paper aims to summarize the design process for a biofeedback bruxism device, covering the necessary background research, engineering requirements, design process, prototyping, manufacturing, and testing for the device. The purpose of this project was to design an engineering solution for the treatment of bruxism. This entails both measuring and significantly reducing clenching and grinding during sleep, as many current solutions may reduce symptoms of the disorder, but do not treat bruxism itself. Fishing pressure and environmental variability are two of the most impactful drivers of fish populations worldwide. It is critical to effective management to understand the intersection between the two and how each may affect fish population dynamics, especially for exploited nearshore species like rockfishes (Sebastes spp.). This study utilizes MATLAB genetic algorithm (GA) to perform optimization on a solid rocket motor (SRM) chamber structure. The (SRM) structure is modelled as a cylindrical composite laminate where unidirectional fiber orientations are the primary design variable in the optimization problem formulation. Additional design variables such as chamber length, diameter, and internal pressure are altered along with the ply angles to minimize the safety margin towards a near-zero value and encourage efficient layup design. Classical lamination theory with Tsai-Wu failure criterion are used to calculate ply-level safety margins. A thickness minimization scheme is employed to reduce the ply count from …
