Network‐Based Feature Selection Reveals Substructures Of Gene Modules Responding To Salt Stress In Rice, Qian Du, Malachy Campbell, Huihui Yu, Kan Liu, Harkamal Walia, Qi Zhang, Chi Zhang

Center for Plant Science Innovation: Faculty Publications

Rice, an important food resource, is highly sensitive to salt stress, which is directly related to food security. Although many studies have identified physiological mechanisms that confer tolerance to the osmotic effects of salinity, the link between rice genotype and salt tolerance is not very clear yet. Association of gene co‐expression network and rice phenotypic data under stress has penitential to identify stress‐responsive genes, but there is no standard method to associate stress phenotype with gene co‐expression network. A novel method for integration of gene co‐expression network and stress phenotype data was developed to conduct a system analysis to link …

How Do Ecological Resilience Metrics Relate To Community Stability And Collapse?, Caleb P. Roberts, Dirac L. Twidwell Jr, David G. Angeler, Craig R. Allen Jul 2019

How Do Ecological Resilience Metrics Relate To Community Stability And Collapse?, Caleb P. Roberts, Dirac L. Twidwell Jr, David G. Angeler, Craig R. Allen

Department of Agronomy and Horticulture: Faculty Publications

The concept of ecological resilience (the amount of disturbance a system can absorb before collapsing and reorganizing) holds potential for predicting community change and collapse—increasingly common issues in the Anthropocene. Yet neither the predictions nor metrics of resilience have received rigorous testing. The crossscale resilience model, a leading operationalization of resilience, proposes resilience can be quantified by the combination of diversity and redundancy of functions performed by species operating at different scales. Here, we use 48 years of sub-continental avian community data aggregated at multiple spatial scales to calculate resilience metrics derived from the cross-scale resilience model (i.e., cross-scale diversity, …

Landraces often contain genetic diversity that has been lost in modern cultivars, including alleles that confer enhanced local adaptation. To comprehensively identify loci associated with adaptive traits in soya bean landraces, for example flowering time, a population of 1938 diverse landraces and 97 accessions of the wild progenitor of cultivated soya bean, Glycine soja was genotyped using tGBS. Based on 99 085 high-quality SNPs, landraces were classified into three subpopulations which exhibit geographical genetic differentiation. Clustering was inferred from STRUCTURE, principal component analyses and neighbour-joining tree analyses. Using phenotypic data collected at two locations separated by 10 degrees of latitude, …

Nitrogen Fixation In Roots Of Ceanothus, W. John Hayden Jul 2019

Nitrogen Fixation In Roots Of Ceanothus, W. John Hayden

Biology Faculty Publications

Roots are usually out of sight and, therefore, out of mind. But as any good gardener will tell you, it is of utmost importance to understand those unique plant organs, even if their essential functions occur hidden from cursory observation. The red roots of the 2019 VNPS Wildflower of the Year, Ceanothus americanus, are particularly important because they host symbiotic bacteria that perform the essential function of nitrogen fixation. These prominent, knobby, distinctively pigmented roots are also the inspiration for the common name Redroot, applied to many species in the genus.

Expression Of Multi-Domain Lytic Peptide Genes In Transgenic Plants For Disease Resistance, George Biliarski

Department of Agronomy and Horticulture: Dissertations, Theses, and Student Research

Four non-plant multi-domain lytic peptide genes coding for antimicrobial peptides were expressed in Nicotiana benthamiana plants and tested against three fungal pathogens: Sclerotinia sclerotiorum, Rhizoctonia solani, and Pythium sp. Detached-leaf bioassay was performed for the transgenic plants carrying multi-domain lytic peptide constructs and compared with transgenic and wild type control plants. Symptom area of each leaf was measured with high precision using the Compu-Eye software and processed by SAS statistical package. The transgenic lines ORF13 and RSL1 showed substantial resistance to Sclerotinia sclerotiorum infection producing significantly smaller lesion areas compared to control plants. However, these lines were not …

DePaul Discoveries

Seagrasses are identified as a sentinel species: a good indicator of overall marine ecosystem health and function. At the rhizome, they are known to interact with marine bacteria by exchanging energy in the form of glucose and free amino acids secreted through root exudate in exchange for microbe-fixated nitrogen that can be utilized for plant growth. To analyze potential outcomes of possible future changes in light availability, an experiment was designed to collect and analyze the root exudate of Cymodocea nodosa under three light conditions (standard fluorescent light, blue LED, and green LED light). After 72 hours of treatment, the …

Measuring Flowering Phenology And Its Consequences: A Systematic Review, Samantha M. Mangum

USF Tampa Graduate Theses and Dissertations

Despite growing interest in flowering phenology among ecologists, as reflected by an increase in the number of papers, there is little information on how studies typically measure and describe a plant’s flowering phenology. The focus of this study was the literature on flowering phenology and the approaches researchers have taken to quantify flowering phenology. Initially, a comprehensive description of the breath of literature on flowering phenology was produced. From there, I described the current research on flowering phenology: the year that the studies were published, the locations of the studies, and the particular biomes where the studies were performed. The …

Foliar fungicide applications to corn (Zea mays L.) occur at one or more application timings ranging from early vegetative growth stages to mid-reproductive stages. Previous studies indicated that fungicide applications are profitable under high disease pressure when applied during the tasseling to silking growth stages. Few comprehensive studies in corn have examined the impact of fungicide applications at an early vegetative growth stage (V6) compared to late application timings (VT) for yield response and return on fungicide investment (ROI) across multiple locations.

Root Hair Single Cell Type Specific Profiles Of Gene Expression And Alternative Polyadenylation Under Cadmium Stress, Jingyi Cao, Congting Ye, Guijie Hao, Carole Dabney-Smith, Arthur G. Hunt, Qingshun Q. Li

Plant and Soil Sciences Faculty Publications

Transcriptional networks are tightly controlled in plant development and stress responses. Alternative polyadenylation (APA) has been found to regulate gene expression under abiotic stress by increasing the heterogeneity at mRNA 3′-ends. Heavy metals like cadmium pollute water and soil due to mining and industry applications. Understanding how plants cope with heavy metal stress remains an interesting question. The Arabidopsis root hair was chosen as a single cell model to investigate the functional role of APA in cadmium stress response. Primary root growth inhibition and defective root hair morphotypes were observed. Poly(A) tag (PAT) libraries from single cell types, i.e., root …

Touro College of Osteopathic Medicine (Middletown) Publications and Research

BACKGROUND: Wheat production is largely restricted by adverse environmental stresses. Under many undesirable conditions, endoplasmic reticulum (ER) stress can be induced. However, the physiological and molecular responses of wheat to ER stress remain poorly understood. We used dithiothreitol (DTT) and tauroursodeoxycholic acid (TUDCA) to induce or suppress ER stress in wheat cells, respectively, with the aim to reveal the molecular background of ER stress responses using a combined approach of transcriptional profiling and morpho-physiological characterization.

METHODS: To understand the mechanism of wheat response to ER stress, three wheat cultivars were used in our pre-experiments. Among them, the cultivar with a …

Mining For Biological Control Agents Against B. Glumae, The Causal Agent Of Bacterial Panicle Blight Of Rice., Katherine Anne Wilkinson

Graduate Theses and Dissertations

Burkholderia glumae is the causal agent of the emerging disease, Bacterial Panicle Blight of rice, a serious disease that can significantly decrease yield and poses a threat to rice production worldwide. This thesis is concerned with searching for a biological control agent to control this disease. Plant associated microbes are a good source of beneficial bacteria which can be exploited for use as a biological control agent. It is possible that the microbiomes of cultivars which are known to be more resistant to plant pathogens may contain more microbes which inhibit those pathogens and therefore could be used as biological …

Investigating The Connection Between Light, A Circadian Clock, And Pathogenesis In Cercospora Zeae-Maydis, John Byron Ridenour

Graduate Theses and Dissertations

Gray leaf spot is a globally important foliar disease of maize caused by the fungus Cercospora zeae-maydis. In C. zeae-maydis, light is a critical environmental signal linked to pathogenesis and secondary metabolism. However, the mechanisms by which the fungus senses and responds to light are not fully understood. Thus, the overarching goal of this project was to unravel the connection between light and pathogenesis in C. zeae-maydis. The conserved fungal protein White Collar-1 (WC-1), designated Crp1 in C. zeae-maydis, senses light and initiates physiological responses. In fungi, WC-1 functions in the White Collar Complex via interaction with White Collar-2 (WC-2). …

The Role Of Ppal In The Moss Physcomitrella Patens., Noela M. Botaka May 2019

The Role Of Ppal In The Moss Physcomitrella Patens., Noela M. Botaka

College of Arts & Sciences Senior Theses

Protein prenylation is a post-translational modification that involves the addition of lipid groups to the carboxy end of a target protein and is necessary for protein activity. Prenylation has important roles in the cell: targeting and localizing proteins to subcellular compartments and promoting protein-protein interactions. As a highly conserved process in eukaryotes, prenylation is especially important for plant development. In contrast to other eukaryotes, in which loss of prenylation components can be lethal, in the flowering plant Arabidopsis thaliana and the moss Physcomitrella patens, most are viable. Prior studies have shown that prenylation is involved in ABA hormone responses, …

Use Of Annual Forage Mixtures In Crop/Livestock Production Systems In Nebraska, Nathan Paul Pflueger

Department of Agronomy and Horticulture: Dissertations, Theses, and Student Research

Success of integrating annual forages into crop and livestock systems throughout Nebraska may be variable depending on field location, field/forage crop management, and precipitation. There are many different warm- and cool-season annual forage species available for integrating crop and livestock systems at different times of the year. Mixtures of cereal species, such as oats (Avena sativa)) and spring peas (Pisum sativum)), are often used to optimize forage quantity and forage quality. Our two-year, three location study across Nebraska’s precipitation gradient suggested that forage quantity and quality may vary by location due to different precipitation amounts received …

Effect Of Soil-Applied Protoporphyrinogen Oxidase Inhibitor Herbicides On Soybean Seedling Disease, Nicholas J. Arneson May 2019

Effect Of Soil-Applied Protoporphyrinogen Oxidase Inhibitor Herbicides On Soybean Seedling Disease, Nicholas J. Arneson

Department of Agronomy and Horticulture: Dissertations, Theses, and Student Research

Seedling disease is one the most economically important diseases of soybean in the United States. It is commonly caused by Fusarium spp., Rhizoctonia solani, Pythium spp., and Phytophthora sojae, alone, or together as a disease complex. Fungicide seed treatments continue to provide the most consistent management of seedling diseases. Soil-applied protoporphyrinogen oxidase (PPO) inhibitor herbicides are used preemergence in soybean production to manage several broadleaf weeds. Applications of PPO-inhibitors can result in phytotoxic injury to soybean when environmental conditions are not favorable for soybean growth. These environmental conditions can favor seedling disease development as well. In this thesis, two …

It’S Not Easy Being Green: A Study Of The Chemical Phenology Of The Eastern Hemlock Throughout A Growing Season, Nick Houseman, Evan Preisser May 2019

It’S Not Easy Being Green: A Study Of The Chemical Phenology Of The Eastern Hemlock Throughout A Growing Season, Nick Houseman, Evan Preisser

Senior Honors Projects

Phenology is the study of seasonally timed developmental events that are driven by environmental cues. Phenolic compounds and terpenoids are the two main classes of secondary metabolites present in conifer needles, and speaking generally, they correlate with needle age. Understanding the phenology of secondary metabolites is important, since variation in these compounds can affect a tree’s resistance to pest and pathogen attack. Terpenoids function in a wide array of ecological processes vital to conifer survival, including regulating forest dynamics through allelopathic inhibition of seed germination, altering rates of soil nutrient cycling and nitrification, and conferring resistance to pathogenic fungi and …

The Effects Of Gibberellic Acid And Auxin Hormones On Heliotropism In Sunflowers, Brandon Bernardo, Hagop S. Atamian May 2019

The Effects Of Gibberellic Acid And Auxin Hormones On Heliotropism In Sunflowers, Brandon Bernardo, Hagop S. Atamian

Student Scholar Symposium Abstracts and Posters

Sunflowers are one of many different plant species that are able to track and face the sun in order to optimize the amount of sunlight they are exposed to. This process of orienting towards the sun is called Heliotropism. Sunflowers are able to effectively orient themselves towards the sun because the growth rate on the East and West side of the stem alternates depending on the time of day. At dawn, the East facing stem will grow at a faster rate than the West facing side, resulting in the flower orienting towards the West. This alternating and uneven growth is …

Wheat streak mosaic virus (WSMV; genus Tritimovirus; family Potyviridae) is an economically important wheat virus that is transmitted by the wheat curl mite (WCM; Aceria tosichella Keifer) in a persistent manner. Virus–vector coevolution may potentially influence vector gene expression to prolong viral association and thus increase virus transmission efficiency and spread. To understand the transcriptomic responses of WCM to WSMV, RNA sequencing was performed to assemble and analyse transcriptomes of WSMV viruliferous and aviruliferous mites. Among 7291 de novo-assembled unigenes, 1020 were differentially expressed between viruliferous and aviruliferous WCMs using edgeR at a false discovery rate 0.05. Differentially expressed unigenes …
