Formal verification can prove the security properties of cryptographic protocols, but translating natural language specifications into formal models requires specialized expertise, limiting the broader adoption of formal verification methods. This dissertation investigates whether large language models (LLMs) can lower this barrier by automatically generating Cryptographic Protocol Shapes Analyzer (CPSA) models from natural language protocol specifications. We evaluate three complementary strategies for improving LLM-based CPSA code generation through systematic experimentation across 104 protocols and 15 language models. The increasing complexity of modern radiotherapy demands planning workflows that are efficient, standardized, and dosimetrically robust across diverse disease sites. Knowledge-based planning (KBP) systems such as RapidPlan offer a data-driven approach to automate and improve treatment planning by learning geometric–dosimetric relationships from high-quality clinical plans. In this work, I am evaluating the performance, generalizability, and clinical applicability of vendor-provided RapidPlan models across seven anatomical sites: intracranial SRS, prostate SBRT, right and left lung SBRT, liver SBRT, head and neck, and glioblastoma. Groundwater is important in regions where water resources are not abundantly distributed such as arid and semi-arid regions. In many countries in Africa, groundwater serves as the most reliable source of water supply and supports over 50% of the African population. Groundwater is stored in underground water-bearing permeable rocks, rock fractures, or unconsolidated materials known as aquifers. Groundwater can be transboundary, meaning it crosses international political boundaries between two or more sovereign states. This paper traces events within the history of environmental activism in Southern Nevada. The first chapter discusses the proposed high level nuclear waste repository at Yucca Mountain. The second chapter examines the closure of the Reid Gardner Generating Station in Moapa, Nevada. The third chapter details the Southern Nevada Water Authority’s Groundwater Development Project. Each of the three chapters is linked by common themes within the history of Southern Nevada environmental activism, including dedicated coalition-building and the refusal of “wastelanding” of the region.

Relativistic transients from compact objects probe the most extreme regimes of physics, where strong gravity, ultra-relativistic outflows, and high-energy radiation operate simultaneously; understanding the underlying radiation mechanisms and extrinsic geometric and relativistic effects is essential for interpreting observations and constraining source properties. I develop theoretical and computational frameworks to quantify how geometry and relativistic motion shape observed emission from fast radio bursts, gamma-ray bursts, and neutron star mergers. I analyze fast radio bursts from the Galactic magnetar SGR J1935+2154 and show that emission geometry strongly governs burst energetics and detection probability, and influences the link between radio and X-ray emission. …

The Yarkovsky-O’Keefe-Radzievskii-Paddack (YORP) effect is a radiation-induced torque that can affect the spin and rotational obliquity of small bodies. It has been observed to alter the rotation rate of asteroids in the Solar System (Lowry et al. 2007; Taylor et al. 2007). Under extreme circumstances, YORP can cause a body to fragment, inducing a cascade of fissions. This effect may be important in driving the pollution of white dwarf atmospheres in conjunction with other radiative forces. Trustworthy prediction of enzyme function from protein sequences remains a central challenge in computational biology, particularly when annotated data are limited, imbalanced, or incomplete. This dissertation develops interpretable deep learning methods for enzyme discovery and enzyme function prediction from amino acid sequences. First, it introduces PEPIC, an interpretable convolutional neural network for substrate-level prediction of hydrolytic plastic-degrading enzymes. Using curated and expanded sequence datasets, PEPIC improved predictive performance over benchmark methods, identified sequence regions aligned with catalytic and substrate-binding residues, and supported the discovery and experimental validation of a previously uncharacterized PET-degrading enzyme. Spatially fractionated radiation therapy (SFRT) using lattice radiotherapy (LRT) has emerged as a promising treatment technique for bulky, nonresectable tumors by delivering spatially heterogeneous dose distributions consisting of high-dose vertices embedded within lower-dose regions. Although early clinical experiences have demonstrated potential therapeutic benefit, widespread clinical implementation of LRT remains limited due to the absence of standardized treatment planning workflows, consistent optimization strategies, and clearly defined evaluation metrics for heterogeneous dose distributions. A modified maximum likelihood estimation (MLE) algorithm is proposed for modeling threshold exceedances with the generalized Pareto distribution (GPD). The algorithm addresses multiple issues with an approach originally published in the Journal Computational Statistics and Data Analysis (Castillo and Serra, 2015). The modified algorithm is intended to be comparatively simple to understand and implement, accurate in the handling of boundary conditions, relatively fast and reliable for most data sets, and relatively easy to transfer between computer languages by leveraging existing optimization routines.

The SRY (Sex-determining Region Y) protein is a transcription factor encoded on the Y chromosome and is the key regulator responsible for initiating male sex determination in mammals. During early embryonic development, SRY activates the genetic program that leads to testis formation by promoting the expression of downstream genes involved in male gonadal differentiation. Mutations or dysregulation of SRY can lead to disorders of sex development such as male-to-female sex conversion and hermaphroditism, highlighting its critical role in sex determination.

Fast Radio Bursts (FRBs) are bright radio bursts with the highest brightness temperatures in the radio sky. In this thesis, we investigate the trigger mechanisms, radiation mechanisms, and propagation effects of FRBs. Two general classes of coherent radiation mechanisms are considered in two categories: pulsar-like models invoking emission originating within the magnetar magnetosphere, and GRB-like models, which attribute the emission to relativistic magnetized shocks occurring far away from the central engine. We use the general observed properties (polarization features and spectra bandwidths) of repeating FRBs to constrain the physical conditions needed for these two mechanisms. The present study proposes a multimodal deep learning model for classifying the tissue perfusion phase using infrared, thermal, and visible spectrum images of the human hand. This explanatory sequential mixed methods study explored how digital literacy and language proficiency impact employees’ access to and engagement with digital training, as well as how these experiences influence their perceptions of training and the organization. In the quantitative phase, survey data were collected from hourly employees at a large foodservice corporation (n=67). Four constructs were assessed: digital literacy, language proficiency, accessibility, and engagement. Results indicated strong, statistically significant relationships with higher levels of digital literacy and language proficiency associated with greater accessibility and increased engagement with digital training materials. Temporal information extraction plays a critical role in the biomedical domain, where the ability to identify events and their temporal relationships is central to interpreting research findings. However, annotated corpora for this task remain scarce and costly to produce and the existing models developed for clinical text do not transfer well. This work bridges that gap through iterative silver-label refinement. A temporal model originally trained on news-domain data is adapted to biomedical text through cycles of automatic labeling, targeted correction, and retraining without the need for comprehensive manual annotation.

The Nevada endemic dune beetle Pseudocotalpa giulianii is currently known only from two dune systems in Amargosa Valley, Nevada, yet much of its life cycle occurs below the sand surface and remains poorly documented. This thesis addresses key gaps in adult-stage biology and egg-stage development that are relevant to understanding reproduction, vulnerability, and habitat requirements in this dunerestricted species.

The SAVA syndemic highlights the interconnected and mutually reinforcing nature of substance use, violence victimization, and HIV/AIDS. The synergistic interaction of these conditions creates structural and behavioral barriers that disrupt the HIV care continuum and contribute to significant health inequities. Achieving a suppressed viral load is a critical clinical outcome for people living with HIV, while viral non-suppression can be an indicator of poor health, elevated transmission risk, and disease progression. Martian meteorites are the only samples currently available from Mars, making their study critical for understanding martian igneous processes. Despite extensive study over the last five decades, the formation (e.g., mantle sources, crystallization pressures), emplacement (e.g., intrusive versus extrusive), and shock histories of these rocks remain uncertain due to their innate lack of geologic context and limited petrologic tools calibrated for martian conditions. This dissertation analyzes a large suite of 22 igneous martian meteorites using complementary 2D and 3D analytical methods to better constrain the magmatic, emplacement, and shock processes responsible for their formation and ejection from Mars.

This thesis extends data contamination auditing for multimodal large language models to multilingual settings. Using LLaVA 1.5 and a high-fidelity French parallel dataset derived from ScienceQA, the study evaluates how performance changes when identical image-question pairs are translated from English to French. The resultsshow a substantial cross-lingual performance decline and frequent flips from correct English predictions to incorrect French predictions, indicating that benchmark performance can depend heavily on memorized English-specific patterns rather than stable multimodal reasoning. Classical models typically assume a single always-available channel and focus on minimizing makespan. However, modern wireless systems increasingly operate under spectrum-sharing frameworks in which access to high-capacity spectrum is opportunistic and may be interrupted by higher-priority users. This thesis evaluates bias and harmful language generation in five open-source language models and tests practical mitigation methods that do not require retraining. Two masked models are assessed with a sentence-pair benchmark for stereotype preference, and three generative models are assessed with a prompt-based benchmark for harmful continuations across demographic domains. The study uses a unified experimental workflow to compare model behavior, summarize differences across bias categories, and measure changes after intervention. This dissertation focuses on the structural, optical, and photophysical properties of both lead-based and lead-free low-dimensional metal halides and investigates their applications in light-emitting diodes. In Chapter II, the nature of Mn2+ doping in two-dimensional (2D) lead halide perovskites is discussed. 2D perovskites show strong excitonic and dielectric confinement due to their quantum well structures. Modern Security Operations Centers (SOCs) ingest millions of log entries per day, but manual parsing does not scale to the volume, heterogeneity, and rapid evolution of log formats. This dissertation investigates whether unsupervised clustering can automate the generation of candidate field-extraction templates while remaining deployable in production and feasible under realistic runtime and memory constraints. The central research question asks whether a machine-learning-assisted pipeline that proposes extraction templates for security engineer review—relative to reproducible human-authored baselines such as hand-written regular expressions—can measurably improve rule-set deployability and corpus-scale extraction quality. Coastal ecosystems along the northern Gulf of Mexico are ecologically and economically vital yet increasingly threatened by environmental change, habitat degradation, and knowledge gaps that complicate restoration and management efforts. This study evaluated whether seafloor geomorphology can be used to predict subsurface fault locations along the Cascadia continental margin and explored whether such relationships can be transferred to Mars. Geomorphological classification schemas such as geomorphons, bathymetric position index (BPI), slope, rugosity, aspect, and curvature were derived from seafloor bathymetry data and used as predictor variables in maximum entropy (MaxEnt) models developed separately for Pre-Pleistocene, Pleistocene, Quaternary, and active fault datasets. Model performance ranged from AUC = 0.62 to 0.67, showing moderate predictive skill, with younger fault systems exhibiting stronger geomorphic associations.
