Marine Science
Coastal erosion is an increasingly dominant sediment source in marginal seas, particularly in low-lying areas affected by deltaic subsidence and sediment deficits from upstream water management. However, its role in sediment and organic carbon (OC) dynamics remains to be estimated. Our analyses of the inner Gulf of Thailand (IGoT) revealed that riverine sediment fluxes decreased from 6.6 to 5.4 Mt/yr after 1975, while sediment accumulation within the IGoT increased from 20.8 to 29.5 Mt/yr. The observed trend indicates major sediment contributions from coastal erosion, particularly from mangrove deposits. This process destabilizes coastal ecosystems and accelerates OC decomposition, that is, a …

Three-Dimensional Melamine Carbon Sponge/Nai As Cathode Materials For Sodium-Ion Batteries, Qian-Ying Huang, Yue Liu, Zi-Xin Lin, Shu-Yi Zheng, Ting-Ting Mei, Yu-Ting Tang, Ying-He Zhang, Jun Liu
Journal of Electrochemistry
The sodium-iodine (Na-I) battery exhibits significant potential as an alternative energy storage device to the lithium-ion battery. However, its development is hindered by inadequate electrical and thermal stability, as well as the dissolution and shuttling of polyiodide. In this study, we report a preparation method for melamine carbon sponge (MC) via carbonizing a commercially available kitchen sponge. It was revealed that the as-prepared MC, composed of unique self-growing carbon nanotubes, could provide both physical and chemical adsorption capabilities for intermediate polyiodides to improve the electrochemical performance of NaI. Consequently, the NaI/MC electrode effectively minimized polyiodide dissolution and reduced the electrochemical …

Background: Women with a lower socioeconomic status (SES) have an increased risk of dying from breast cancer (BC) than those with a higher SES. The association of SES with BC survival may be partially mediated by factors such as Oncotype DX (ODX) testing and stage at diagnosis. This study aims to examine SES disparities in survival among HR+/HER2- BC women and to quantify the mediating effects of the ODX test and stage. Methods: We used data from the Louisiana Tumor Registry to identify women aged 20–90 years diagnosed with stage I–II in 2011–2014 and stage I–III in 2015–2017 HR+/HER2- BC …
Microplastic Production And Toxicity Of Marine Ropes On Nantucket Island, Massachusetts, Amelia Lawson
Microplastic Production And Toxicity Of Marine Ropes On Nantucket Island, Massachusetts, Amelia Lawson
Graduate Masters Theses
Marine environments have been affected greatly over the last 50 years by anthropogenic marine waste, particularly plastic. Plastic waste in the oceans comes from many sectors, such as textiles, shipping, and the fishing industry. As plastic litter degrades, it produces microplastics, including five major forms: foam, films, fragments, beads, and fibers. Fibers are the most prevalent microplastic type and are often formed from marine ropes, which are frequently discarded or lost at sea. These ropes contribute to entanglement, ingestion hazards, and microplastic pollution. While the shedding of microplastic fibers from ropes during active use has been studied, much less is …

Protein Word Detection Using Text Segmentation Techniques, Ashish V. Tendulkar, Sutanu Chakraborti, Ganesh Devi
Journal of Global Awareness
Literature in Molecular Biology is abundant with linguistic metaphors. There has been works in the past that attempt to draw parallels between linguistics and biology, driven by the fundamental premise that proteins have a language of their own. Since word detection is crucial to the decipherment of any unknown language, we attempt to establish a problem mapping from natural language text to protein sequences at the level of words. Towards this end, we explore the use of an unsupervised text segmentation algorithm for the task of extracting "biological words” from protein sequences. We demonstrate the effectiveness of using domain knowledge …

Are Cycles Of Neural Activity The Algorithm Of The Brain?, Edwin Omondi Onyango
Computer Science Senior Theses
We propose that precisely timed neural activity cycles can serve as structural primitives for memory and computation in a system that exhibits associative learning like the brain. Inspired by biologically grounded mechanisms such as calcium-dependent plasticity, spike-timing-dependent learning, and phase-sensitive excitability, we construct a spiking neural network model in which repeated temporal coincidences drive the formation of self-sustaining activity loops. These cycles, once formed, persist as dynamic memory traces: not stored as static weights, but as reverberating patterns that replay in time when these loops are restarted. We show that noise alone fails to induce stable structure, but even sparse, …

Photoluminescent defects in diamond, such as the nitrogen-vacancy (NV) color center, are at the forefront of emerging optical quantum technologies. Most emit in the visible and near-infrared spectral region below 1000 nm (NIR-I), limiting their applications in photonics, fiber communications, and biology. Here, we show that the nitrogen-vacancy-nitrogen (N2V) center, which emits in the visible and near-infrared-II (NIR-II, 1000-1700 nm), is ubiquitous in as-synthesized and processed nitrogen-doped diamond, ranging from bulk samples to nanoparticles. We demonstrate that N2V is also present in commercially available state-of-the-art NV diamond sensing chips made via chemical vapor deposition (CVD). In high-pressure high-temperature (HPHT) diamonds, …

Color Tests For The Presumptive Identification Of A Range Of Benzodiazepines, Regan Mulvin
Honors Projects
Color tests are presumptive chemical tests that determine the class of drug in both laboratory and field settings. Despite the rising popularity of benzodiazepines and the usefulness of color tests, there is no widely accepted color test for identifying them. This study tested six different color tests against five benzodiazepines, including diazepam, clonazepam, lorazepam, alprazolam, and flualprazolam, to identify which of the tests would work most generally across all benzodiazepines. Of the six tests, the McKibben test, the Janovsky test, and the Zimmerman test all showed potential usefulness as a presumptive color test. More studies should be done on a …

Chemotherapeutic resistance is a major obstacle to chemotherapeutic failure. Cancer cell resistance involves several mechanisms, including epithelial-to-mesenchymal transition (EMT), signaling pathway bypass, drug efflux activation, and impairment of drug entry. P-glycoproteins (P-gp) are an efflux transporter that pumps chemotherapeutic drugs out of cancer cells, resulting in chemotherapeutic resistance. Several types of long noncoding RNA (lncRNAs) have been identified in resistant cancer cells, including ODRUL, MALAT1, and ANRIL. The high expression level of ODRUL is related to the induction of ATP-binding cassette (ABC) gene expression, resulting in the emergence of doxorubicin resistance in osteosarcoma. lncRNAs are observed to be regulators of …

Deep Eutectic Solvents (DESs) have emerged as promising candidates to replace conventional organic solvents in various technological applications due to their low vapor pressure, non-flammability, and ease of preparation at low costs. In particular, Type IV DESs, which are composed of metal salts and hydrogen bond donors, are possible replacements for lithium-ion battery electrolytes due to their potential of having high lithium transference numbers. In this study, we investigated solvents of Pyrazole and LiTFSI at varying molar ratios using Fast Field Cycling (FFC) NMR Relaxometry. Notably, the 1:2 LiTFSI: Pyrazole sample shows distinct behavior, exhibiting enhanced relaxation rates for 1 …

Accurate segmentation of organs-at-risk (OARs) in head and neck CT scans is crucial for radiotherapy planning. The CNN-based decoder limitation of Swin UNETR hinders its capacity to process meaningful information from multiple organ positions essential for accurate medical segmentation. The proposed Transformer Decoder-enhanced Swin UNETR model targets the OpenKBP dataset multi-organ segmentation through its dedicated design for this purpose. The model utilizes transformers along with cross-attention approaches in its decoder to improve segmentation mask outputs through analysis of extensive global information. The model gets additional feature representation power through the addition of squeeze-and-excitation (SE) blocks linked with spatial attention mechanisms …

G-quadruplexes (G4s) are non-canonical DNA structures implicated in a number of biological processes. Small-molecule ligands can alter stability and folding of G4s, which can potentially be exploited for therapeutic purposes. In this work, we investigate the interaction of telomeric DNA fragment from Tetrahymena thermophila (TET25, 5′-G(TTGGGG)₄-3′) with a G4 ligand PyDH2 belonging to the bisquinolinium family. When alone, TET25 adopts a mixture of three conformations, with the most abundant being a four-tetrad hybrid G4. In the presence of PyDH2, surprisingly, TET25 folds into an antiparallel chair G4, with PyDH2 intercalated between G-tetrads 2 and 3, according to our crystal structure. …

In this study, we conducted a comprehensive analysis of the interactions between the receptor-binding domain (RBD) of the SARS-CoV-2 spike protein and four neutralizing antibodies—S309, S304, CYFN1006, and VIR-7229. Using integrative computational modeling that combined all-atom molecular dynamics (MD) simulations, mutational scanning, and MM-GBSA binding free energy calculations, we elucidated the structural, energetic, and dynamic determinants of antibody binding. Our findings reveal distinct dynamic binding mechanisms and evolutionary adaptation driving the broad neutralization effect of these antibodies. We show that S309 targets conserved residues near the ACE2 interface, leveraging synergistic van der Waals and electrostatic interactions, while S304 focuses on …

Plastic waste is a growing environmental concern due to its resistance to natural degradation, leading to long-term accumulation in landfills and oceans. One potential solution is enzymatic degradation, where specific enzymes break down plastic into smaller, biodegradable components. However, enzymes often lose their effectiveness under the extreme conditions plastics experience during manufacturing, such as high temperatures, mechanical stress, and dehydration. This study explores whether small molecules, known as ligands, can help stabilize enzymes and improve their ability to break down plastics.
Using molecular dynamics simulations, we tested four ligands—poly(ethylene glycol) (PEG), 6-hydroxyhexanoic acid (HHA), benzalkonium chloride (BC), and 6-aminohexanoic acid …

Student Theses and Dissertations
The εp proxy for ancient pCO2 can potentially estimate ancient pCO2 as from the evolution of rubisco-based photosynthesis, using the difference in stable carbon isotope ratios (δ13C) between fixed and inorganic carbon, assuming this difference is proportional to pCO2. This study aims to address uncertainty with the use of photosynthetic microbes in proxies for ancient pCO2. While previous studies address uncertainties related to the δ13C of initial fixed photosynthate (e.g., growth rate), we aim to address the effects of downstream carbon allocation. Specifically, if a significant fraction of fixed …

Volatility forecasting for financial institutions plays a pivotal role across a wide range of domains, such as risk management, option pricing, and market making. For instance, banks can incorporate volatility forecasts into stress testing frameworks to ensure they are holding sufficient capital during extreme market conditions. However, volatility forecasting is challenging because volatility can only be estimated, and different factors influence volatility, ranging from macroeconomic indicators to investor sentiments. While recent works show promising advances in machine learning and artificial intelligence for volatility forecasting, a comprehensive assessment of current statistical and learning-based methods is lacking. Thus, this paper aims to …

Bone metastasis is a major cause of cancer death; however, the epigenetic determinants driving this process remain elusive. Here, we report that histone methyltransferase ASH1L is genetically amplified and is required for bone metastasis in men with prostate cancer. ASH1L rewires histone methylations and cooperates with HIF-1α to induce pro-metastatic transcriptome in invading cancer cells, resulting in monocyte differentiation into lipid-associated macrophage (LA-TAM) and enhancing their pro-tumoral phenotype in the metastatic bone niche. We identified IGF-2 as a direct target of ASH1L/HIF-1α and mediates LA-TAMs' differentiation and phenotypic changes by reprogramming oxidative phosphorylation. Pharmacologic inhibition of the ASH1L-HIF-1α-macrophages axis elicits …

The catalytic reaction of isocyanobenzene (C6H5NC) with NCN− produces cyanobenzene (C6H5NC) through various highly stable reactive intermediate species. Nitrogen-rich environments such as Titan’s atmosphere serve as favorable locations to study reaction pathways involving nitrogenated species contributing to organic growth. Formation pathways of cyanobenzene have been characterized, but none with the contribution of anions or phenyl groups. In regions with a high abundance of nitrogen anions, such as Titan’s atmosphere, reactions with species such as NCN− may play a role in the formation of cyanobenzene. Highly accurate computational methods are used …
