Multimodal Characterization Of Systems-Level Robustness In The Cellular Organelle Network, Aline Arra
Arts & Sciences Graduate Student Theses and Dissertations
Eukaryotic cells house mesoscopic and macroscopic complex systems that work in tandem for proper cellular function. A defining feature of eukaryotic cells is their mesoscopic network of membrane bound compartments called organelles. While each type of organelle has their own individual functions, there are vital cellular processes that come from the interactions between them, such as organelle biogenesis and metabolic regulation. A central question in cellular biophysics is to what degree is cellular function robust or fragile to breaks in the organelle network. These interactions can be explored by genetically deleting inter-organelle protein tethers called organelle contact sites. Here we …

Understanding the functional consequences of genetic mutations remains a central challenge in modern biology, with far-reaching implications for human health and disease. While early systematic methods like alanine scanning and phage display provided foundational insights into protein structure and function, the emergence of high-throughput approaches—such as Multiplexed Assays of Variant Effect (MAVEs)—and predictive tools powered by artificial intelligence have vastly expanded our ability to profile mutational landscapes. However, these methods are often constrained by trade-offs between accuracy, scalability, and biological relevance. This dissertation presents the development and application of the GigaAssay, the world’s first high-throughput functional assay capable of delivering both …

Modern composite materials promise superior performance and load-bearing capabilities, yet evaluating their structural integrity remains challenging. Current testing methods, such as visual, thermographic, ultrasonic, optical, electromagnetic, terahertz, shearography, X-ray, and neutron imaging, are hampered by long scan durations, limited field of view, suboptimal accuracy, and high costs, particularly when applied to large structures.
This paper addresses these issues by introducing a novel robotic multimodal imaging system that overcomes the limitations of traditional methods. This system dynamically captures both static and dynamic properties of materials using advanced motion compensation techniques. By integrating multiple radiographic modalities into a coordinated robotic platform, it …

Buy-in has been described as the series of judgements students make when deciding to engage with a pedagogical practice. Buy-in to pedagogical practices is known to have a meaningful impact on students’ engagement in learning environments, making it a construct of interest for researchers and practitioners. This study develops a measure of student buy-in to faculty defined laboratory learning goals by adapting an existing measure which operationalizes the construct in terms of Exposure, Persuasion, Identification, and Commitment (EPIC). The adapted measure presented in this study, deemed the EPIC-LaG (Laboratory Goals), was developed using learning goals for general and organic chemistry …

RET solvent-front G810C/R/S mutations confer resistance to the currently approved RET protein tyrosine kinase inhibitors (TKIs) selpercatinib and pralsetinib. Moreover, RET fusion-positive lung adenocarcinoma frequently metastasizes to the brain. To address these challenges, it is imperative to develop a RET TKI that is effective against solvent-front mutations and exhibits intracranial activity. We synthesized alkynyl nicotinamide-based RET TKIs and tested their efficacy in cell cultures in inhibiting selpercatinib/pralsetinib-resistant RET solvent-front mutants G810C/R/S found in cancer patients, and in BaF3/KIF5B-RET(G810C) cell-derived subcutaneous and intracranial tumors in vivo. We also evaluated alkynyl nicotinamide RET TKIs in KIF5B-RET-induced lung tumors in immune competent …

Acenes are a class of polycyclic aromatic hydrocarbons that may hold promise as organic semiconductors (OSCs) in solar cells and electronic devices. Their instability and poor solubility present challenges that may be improved by replacing the hydrogens with phenyl, halogen or alkyl substituents to sterically induce a helical twist to these otherwise planar molecules. This twisted structure also impacts the optical properties of these molecules. We employ time-dependent density functional theory (TD DFT) to investigate acenes spanning from naphthalene to heptacene. We focus on the structural and electronic effects of fully substituting these molecular backbones to create seven distinct substituent …

Materials with cylindrical pores are optimal for electrochemical devices and filtration due to their straight paths with minimal tortuosity when aligned. Polymer templates have led to many individual cylindrical architectures however the independent tailoring of pore and wall dimensions has remained elusive. Here short cylindrical micelle templates (PEO-b-PS) with glassy cores enabled the fabrication of sample series with constant cylindrical pore diameter (∼63 nm) and tailored wall thickness (TiO2, ∼45–100 nm). This ShortCyl series (aspect ratio 4.25) had modest alignment that was attributed to the low free-energy cost for misalignment. Though the plasticized micelles (DCM present) …

Ferrous ions in four-coordinate environments are common in protein structures, synthetic catalysts, and molecular magnets. The 3d6 configuration of high-spin Fe(II) imparts an S = 2 ground state, whose analysis using conventional spectroscopic methods is often hindered by substantial zero-field splitting (ZFS). Herein, we provide detailed electronic-structure descriptions for [FeIIX(TptBu,Me)] (1-X; X = F, Cl, Br, I), where (TptBu,Me)− is hydrotris(3-tert-butyl-5-methyl-pyrazol-1-yl)borate. The three pyrazolyl N-donors of the “scorpionate” ligand facially coordinate to Fe(II), giving idealized C3v symmetry with the halide occupying the axial position. Although originally reported …

Understanding how water moves through a watershed is one of the most fundamental yet often complicated aspects of hydrology, especially in urban areas. Urban infrastructure and water management alter natural hydrological pathways in developed watersheds, which can violate assumptions of a watershed approach to ecosystem science. We focus on two aspects of urban landscapes that often create challenges to model watershed processes within and among urban areas: (1) accurate delineation of urban flow paths and (2) consistent characterisation of the urban landscape within and among cities. Here, we describe these challenges and identify how certain components of these challenges can …

The development of constructed floating wetlands (CFWs) as a nature-based solution for water treatment has progressed over the last 25 years. However, full-scale CFW adoption remains relatively limited due in part to the uncertainty regarding the costs of CFWs in terms of capital and operational expenditure (CAPEX and OPEX) and treatment capacity. This study reports on the costs of 11 international CFW schemes including the factors affecting CAPEX and OPEX and levelized costs of nitrogen and phosphorus removal. The estimated levelized CAPEX and OPEX ranged from US$15/m² to $2537/m² and from $0.5/m² y⁻¹ to $181/m² y⁻¹, respectively, for CFW schemes …

Climate change is predicted to intensify ocean warming and the reduction in phytoplankton abundance, potentially disrupting reproductive processes in filter-feeding intertidal invertebrates. This study investigated the combined effects of water temperature increases and food availability on the reproductive output on Chthamalus fissus, a dominant intertidal barnacle species found along the Southern California coastline. Using a controlled laboratory experiment, adult barnacles collected from the nearshore rocky intertidal habitat in La Jolla, California, were exposed to two temperature regimes (ambient water temperature ~ 18°C and elevated water temperature ~ 20-21°C) and two food concentration treatments (low and high phytoplankton and rotifer …

Freshwater estuaries are natural contributors to the carbon cycle including production and emission of methane (CH4) and carbon dioxide (CO2), potent greenhouse gases (GHGs); however, estimates of their contribution to regional and global GHG emissions is largely unconstrained. Few studies have examined the quantification and drivers of lake CH4 and CO2 production in the Great Lakes region and how it may differ in response to anthropogenic development. In this study, CH4 and CO2 emissions were measured from three drowned river mouth estuaries (DRMs) along the eastern shore of Lake Michigan in 2024. The DRMs exist along a latitudinal gradient ranging …
