We study whether changes in contact-network topology predict transitions into high-risk epidemic periods across several classical empirical proximity network datasets. We use temporal graph learning with persistent homology-based topological signals and evaluate large-outbreak risk using SIR simulations to test whether topological drift serves as an early warning signal for epidemic instability.

Coronary artery segmentation plays a key role in cardiovascular disease analysis, yet existing methods often produce fragmented and structurally inconsistent vessels in challenging regions. We propose an uncertainty-guided conservative propagation (UGCP) framework that improves segmentation reliability by allowing high-confidence regions to guide uncertain ones through controlled information propagation under a conservation principle. This mechanism enhances structural continuity while preventing unstable updates. Experiments on Coronary CT Angiography (CCTA) and Invasive Coronary Angiography (ICA) datasets demonstrate improved segmentation accuracy and topology preservation. Additional evaluations on other vascular datasets further suggest the generalizability of the proposed approach.

The challenge of predicting nanoparticle distribution remain a significant hurdle in nanomedicine. This research presents a computational framework for the inverse design of nanoparticles, utilizing ML models to optimize drug delivery systems for tumor targeting. By analyzing the relationship between nanoparticle compositions and biological accumulation, the model identifies optimal configurations to maximize therapeutic efficacy. The results demonstrate that AI-driven inverse design can significantly streamline the development of precision nanocarriers, reducing the need for exhaustive experimental trials.

In spot scanning proton therapy, the machine steers magnetically a narrow pencil beam across the target volume, delivering highly conformal dose distributions layer by layer. As beam size is very small, this introduces a dosimetry problem. The beam is dynamic and the dose gradients are steep — conditions that push conventional ionization chambers beyond their reliable operating range. Plastic scintillation detectors offer a potential solution. Their sub-millimeter active volumes avoid the volume-averaging effects over larger chambers, and their very high temporal resolution making real-time monitoring feasible. The unique properties of double-stranded DNA molecules make DNA a valuable structural material with which to form nanostructures, and the field of DNA nanotechnology is largely based on this premise. By modeling nanostructures with discrete graphs, efficient DNA self-assembly becomes a mathematical puzzle. These nanostructures have wide-ranging applications, such as containers for the transport and release of nano-cargos, templates for the controlled growth of nano-objects, and in drug-delivery methods. This research centers around exploring graph theoretical and combinatorial properties of DNA self-assembly to optimize the nanostructure construction for the Double Cone Graph.

In this thesis, we present a mathematical formulation for increasing cyberphysical system security. This model allows a system administrator to use assumptions about exposed signals to derive defense strategies meant to mitigate the system's vulnerability to feedback perturbation attacks. We begin with a survey of game theory with the goal of building the concepts of resource and security games. In this study, the enzyme inhibitory, antibacterial, and anticancer activities of a phthalonitrile derivative and its metal phthalocyanines (Pcs; indium, zinc, copper, cobalt, and manganese; 1–6) were investigated. The cobalt and manganese Pcs were synthesized for the first time in this study. The inhibitory activities of the symmetric Pcs, which were expected to interact with acetylcholinesterase (AChE) and butyrylcholinesterase (BChE) via their 4-(isopropylbenzyl)oxy substituents through host–guest interactions, were investigated. Cyclization reactions are among the most important and widely used methods for synthesizing biologically active fused heterocyclic compounds. In the present study, pyrazolopyrazinone derivatives (10a–i) were synthesized from N-propargylated pyrazoles via nucleophilic cyclization with hydrazine hydrate under a nitrogen atmosphere. Nuclear magnetic resonance (NMR) spectral analyses confirmed that ring closure proceeded in a manner consistent with the formation of a six-membered pyrazinone moiety. In addition, the pyrazolotriazepinone derivative 15c was synthesized using an alternative approach. The Proviral integration site for Moloney Murine Leukemia virus (PIM) kinases belongs to the family of serine/threonine kinases consisting of three isoforms; PIM1, PIM2, PIM3. PIM kinase is involved in multiple cellular processes through the phosphorylation of several proteins within the JAK/STAT pathway, leading to cell proliferation, apoptosis inhibition, cell migration, transcription, and energy metabolism. However, disruption or overexpression of PIM within the cycle can have negative, tumorigenesis effects with increased fatality rates. A systematic approach for model unification of cluster expansion models is developed and demonstrated. The method builds on previous work with the Manifold Boundary Approximation Method (MBAM) to identify supremal models. The work is motivated by the exercise of unifying cluster expansion models – characterized by Π matrices – for two binary alloys that share one atomic species to form a model for the ternary alloy. However, the gigapixel scale of Whole-Slide Images (WSIs) and the high variability in tissue staining and scanner quality across medical centers present significant computational challenges. This dissertation proposes a comprehensive machine learning framework to address these challenges, bridging the gap between theoretical models and practical clinical deployment.

The interactions between the dinuclear Au(I) precursor (dppm)Au2Cl2 and neutral sulfur-containing dithianes (specifically 1,3- and 1,4-dithiane) were examined in the presence of NH₄PF₆. Although these sulfur-based ligands were initially employed to facilitate the formation of mixed phosphine/sulfur Au(I) complexes, single-crystal X-ray diffraction analysis revealed the unexpected generation of multinuclear Au(I) assemblies exclusively coordinated by phosphine ligands. When 1,3-dithiane was present, a trinuclear Au(I) complex was isolated, characterized by a central four-coordinate Au(I) center exhibiting a distorted see-saw geometry, flanked by two terminal Au(I) centers with T-shaped coordination environments. ​In the present study, the electrochemical behavior and quantitative determination of the Schiff base 3-[(anthracen-2-yl)imino]-5-nitro-1,3-dihydro-2H-indol-2-one (ANT) were investigated for the first time using voltammetric techniques at a glassy carbon electrode. The effects of solvent composition, pH, and scan rate on the redox behavior of ANT were systematically evaluated. The compound exhibited an irreversible oxidation process governed by adsorption-controlled kinetics. Quantitative analysis was conducted using differential pulse stripping voltammetry (AdS-DPV) and square-wave stripping voltammetry (AdS-SWV) under optimized conditions. Understanding how proteins bind small molecules is essential for accurate computational modeling of biological systems. However, calculating binding free energy (delta G), enthalpy (delta H), and entropy (delta S) becomes unreliable when proteins are flexible, and ligands are between multiple binding positions. This motion causes traditional computational methods to produce inconsistent thermodynamic values.

Deep learning has revolutionized genomic variant calling, yet the computational cost of current systems continues to limit scalability. We present a controlled efficiency study of DeepVariant-style pileup architectures under identical training and inference conditions, comparing architectural downsizing with a hybrid CNN–local attention design. Inc3ViTs pairs a streamlined InceptionV3 stem with a lightweight local attention head based on patch tokenization and windowed self-attention, enabling a direct comparison with a CNN-only reduced Inception baseline. Across whole-genome and whole-exome short-read datasets, Inc3ViTs reduces training time by ~40–50% and reduces inference runtime relative to the original DeepVariant. Recent agricultural applications of engineered metallic nanoparticles (ENPs) have raised concerns about their uptake and fate in plants. To understand this critical issue, this study investigated the fate and uptake of silver (Ag) and zinc oxide (ZnO) ENPs in maize (Zea mays L.) after single or binary ENP exposure in soil. Results indicated that both Zn and Ag elemental concentrations in roots increased with increasing ENP dosage. Ag NPs in the tissues were detected, but not Zn NPs. As the “stabilizer” of national food security, Northeast China is highly sensitive to climate change. Over the past 60 years, the regional temperature has risen significantly at a rate of 0.034℃/a, which is much higher than the global average of 0.0074℃/a. The improvement of thermal resources has driven a significant northward expansion of high-yield and heat-demanding crops, such as maize and rice. In precision apiculture, the portable digital camera is a cost-effective sensor for capturing hive images or videos used to quantify different colony variables. Openly accessible, well-annotated, interoperable cell-level image datasets are still the exception rather than the norm. This shortage constitutes a major barrier to AI-driven approaches aimed at automating image-based comb analysis. A neural cellular automata (NCA) architecture, referred to as Pluto’s NCA, was developed to characterize bilateral communication and semantic reciprocity between symbolic representations and a spatially distributed update field. The architecture employs an encoder–automata–decoder pipeline that maps symbolic inputs into a multichannel state field and reconstructs them through agreement-driven attractor convergence within a stable semantic attractor landscape. System behavior was evaluated under controlled perturbations, including rhythmic desynchronization, graded ablations, correlated and independent noise, and percolation-based structural degradation.
