One of the leading drivers of biodiversity loss is land use change due to the ever-increasing demand for food, livestock feed, biofiber, and biofuel. The concept of human appropriation of net primary production (HANPP) was developed to measure the impact that humans have on the environment by accounting for biomass removed from the environment in the form of crops, timber, and grazing. Accounting for land-use change underlying food sector expansion is critical for conserving ecosystem integrity. This challenge is particularly acute in the Amazon, where the conversion of forests for food production is pronounced and has broad implications for global biodiversity and the cycling of water and carbon. Here, we analyze land-use transitions associated with aquaculture development in the Brazilian Amazon. We found that a 450-fold increase in aquaculture pond area from 1985 to 2022 occurred primarily on pasturelands (87%) but also included wetland conversion (4%) and deforestation (5%). Peptide therapeutics have emerged as promising alternatives to monoclonal antibodies because of their smaller size, improved tissue penetration, and synthetic versatility. Yet their broader application is often limited by poor structural stability, rapid clearance, and reduced target residence times. This dissertation describes the design, synthesis, structural characterization, and biological evaluation of β-hairpin peptides as inhibitors of immune checkpoints and as peptide vaccine scaffolds while developing strategies to overcome these limitations. Date palm (Phoenix dactylifera L.) is a cornerstone crop for Iraq and the wider MENA region, yet reliable in-field diagnosis of leaf disorders remains slow, labour-intensive, and constrained by a limited pool of agronomists. This paper presents PalmNet, a full-stack diagnostic system that classifies nine leaf conditions through a calibrated edge-cloud framework. The system is developed and evaluated on a public dataset of 3,089 field images spanning the nine classes, using a 70/15/15 stratified split. Bromeliaceae, a neo-tropical plant family encompassing over 3,000 species, exhibit two modes of reproduction: sexual reproduction via flowers and seeds, and asexual reproduction via genetically identical clonal rosettes. The vegetative bodies of bromeliads form rosettes with new leaves emerging from the center and clonal rosettes emerging above a single leaf in the rosette, resulting in a genetic individual consisting of a seed-grown rosette and multiple iterations of clonal rosettes. Their populations are influenced by multiple environmental factors such as temperature, humidity, nutrient availability, and interactions with other organisms. In this project, the Lotka–Volterra model is used to analyze how competing fungal species interact and how these interactions influence population dynamics over time. In Alzheimer's disease (AD), a brain protein called "tau" abnormally clumps and forms neurofibrillary tangles (NFTs), causing damage to brain cells. Ac-PHF6-NH2 is a hexapeptide segment of tau protein that plays a dominant role in tau aggregation and is used as a model to design tau protein aggregation inhibitors. Lavender is known to contain several compounds such as linalool, terpinen-4-ol, and linalyl acetate, which contribute to its characteristic aroma and biological activity. The purpose of this experiment was to isolate these compounds without decomposition and identify them using gas chromatography–mass spectrometry (GC-MS). The functional groups include an ester in benzyl acetate, an alcohol in linalool, an amine in indole, and alkenes in farnesene. Jasmine buds were combined with distilled water and steam distilled using a standard distillation apparatus. Coastal marshes are among California’s most productive ecosystems and the most impacted, having been extensively modified by dredging, filling, and urban development. This thesis investigates over a century of change for a marsh in Northern Mission Bay, San Diego, California using ecological and spatial analyses.

Capturing reliable hyperspectral imager data at a meaningful frame rate for explosions and other fast-changing scenes is not possible in the mid-wave infrared region under traditional sensor operating configurations and processing techniques, which typically have frame rates on the order of 0.5–2.0 Hz. To combat these shortcomings, the scene acquisition parameters were tailored for explosions and a new method for processing optical signatures of fast transient scenes with Fourier-transform infrared hyperspectral imagers was developed. Phishing attacks continue to evolve in sophistication, rendering static detection methods increasingly ineffective. Existing URL-based approaches suffer from limited adaptability to emerging phishing patterns, mislabeled training data, and insufficient validation protocols. This paper proposes a hybrid phishing URL detection system that integrates Fuzzy C-Means (FCM) clustering with XGBoost classification, enhanced by a novel Micro Adaptive Feature Extractor (MAFE). The system employs a multi-stage pipeline: feature engineering generating 36 statistical and interaction features, MAFE producing 15 adaptive features through class-aware dynamic weighting, micro-pattern detection, and entropy analysis, and FCM with K=2 clusters providing soft membership features to XGBoost. The completion of the Human Genome Project in 2003 generated expectations that genomic information would accelerate the discovery of new protein drug targets and FDA-approved therapies. However, many small-molecule drug candidates continue to fail in clinical trials, and much of the human proteome remains undercharacterized in terms of structure, function, and disease relevance. Chemical tools are therefore essential for defining protein function, mapping protein interactions, and identifying disease-associated molecular mechanisms. Among these tools, small-molecule chemical probes provide a powerful strategy for connecting biological activity with target identification, functional analysis, and the development of effective therapies.

Automated exploration of chemical space through machine learning has become a central strategy in modern drug discovery, where the ability to learn transferable molecular representations directly impacts predictive modeling performance. Recent advances in chemical language models have primarily relied on atom-level string encodings such as SMILES or SELFIES, treating molecules as sequences of individual atoms or characters. However, medicinal chemistry reasoning is often fragment-centric, emphasizing scaffolds, functional groups, and modular substructures rather than isolated atoms.
