The completion of the Human Genome Project in 2003 generated expectations that genomic information would accelerate the discovery of new protein drug targets and FDA-approved therapies. However, many small-molecule drug candidates continue to fail in clinical trials, and much of the human proteome remains undercharacterized in terms of structure, function, and disease relevance. Chemical tools are therefore essential for defining protein function, mapping protein interactions, and identifying disease-associated molecular mechanisms. Among these tools, small-molecule chemical probes provide a powerful strategy for connecting biological activity with target identification, functional analysis, and the development of effective therapies.

Students with traumatic experiences commonly fail to meet educational goals and control their emotions while also losing their involvement in classes. Standard trauma-informed care practices remain absent from numerous alternative educational institutions, which leaves their teaching community without adequate support to help traumatized students effectively. The application of Trauma-Informed Care (TIC) strategies toward student outcomes requires investigation to develop effective educational approaches that enhance school success. Spatial transcriptomics enables the scoring of Cancer Hallmarks at a high resolution across a tissue biopsy, yet current analyses of these data remain largely descriptive, treating each spot as a static, independent observation. This thesis develops a coupled system of advection-diffusion-reaction partial differential equations to model the hallmark landscape as the steady-state solution of an underlying spatial process, and casts the recovery of its physical parameters as a PDE-constrained inverse problem. Background

In 2025, Texas experienced its largest measles outbreak in decades, reporting 762 cases by mid-August. Measles is a highly contagious but vaccine-preventable infection transmitted mainly among unvaccinated individuals and capable of causing severe outcomes.

Methods

We investigate counterfactual measles control scenarios based on daycare and school closures and reactive vaccination of infants and children, including mixed interventions. We analyze the 2025 Texas outbreak using an age-structured multi-stage SEIR model formulated as a system of ordinary differential equations. Less-lethal ammunition is widely used by law enforcement as an alternative to lethal force during crowd control, on-street confrontations, and other situations requiring force. Although these projectiles are intended to reduce risk of fatal injury, serious injuries and fatalities have been reported, highlighting the need to better understand the factors that influence their impact behavior. Many postsecondary students enter general education mathematics courses with negative attitudes, shaping their willingness to engage with the content. This study explores the relationship between students’ attitudes towards mathematics and their growth mindset, revealing effective strategies to enhance learning experiences, particularly for students who are reluctant learners. This dissertation addresses two distinct topics related to count time series analysis and topological medical image analysis, respectively. The first part of the dissertation comprises an application of a count time series model to analysis of US monthly sex trafficking data and development of a new model for multivariate count data that exhibits serial dependence and overdispersion. By imposing a family of multivariate mixed Poisson distributions on the count random vector, the proposed model can accommodate a broad range of overdispersion as well as positive contemporaneous correlations. Many chemical systems look uniform only because ensemble measurements average over their most interesting molecules. Electron-transfer rates vary across electrode surfaces; lipid membranes contain nanodomains with distinct packing and fluidity; peptide aggregates exhibit local polymorphism; and biomolecular condensates contain transient networks of interactions that are blurred in ensemble images. A central challenge in chemical imaging is not simply to see smaller structures, but to measure chemical variables such as polarity, redox potential, and molecular confinement at the single-molecule level. We investigate trajectories of microscale evaporating droplets in a stagnation point flow near a wall of a respiratory airway. The configuration is motivated by the problem of advection and deposition of microscale droplets of respiratory fluids in human airways during transmission of infectious diseases such as tuberculosis and COVID-19. Laminar boundary layer equations are solved to describe the air flow while the equations of motion of the droplet include contributions from gravity, aerodynamic drag, and Saffman force. This thesis characterized the water quality and bacterial communities in nine hard clam hatcheries over two production years through weekly or biweekly water quality and chemistry monitoring, monthly bacterial plating in the second year of production, and select 16S microbiome sampling at select hatcheries to address production bottlenecks and support the reliable production of high-quality seed for Florida’s growing hard clam aquaculture industry. Logistic regression models showed that water source was distinguished by pH, salinity, alkalinity, and nitrite, whereas geographic location was distinguished by temperature, salinity, nitrate, and calcium; temperature, dissolved oxygen, salinity, and alkalinity distinguished seasons. Exposure to air pollutants in indoor and outdoor school environments poses significant health risks to children due to their heightened vulnerability. Increasing wildfire frequency has intensified transboundary smoke transport, with border communities among the first to experience associated air quality impacts. While the impacts of wildfires on air quality are increasingly recognized through satellite observations and modeling, ground-based observations remain scarce in under-monitored regions. High-intensity tourism activities can cause a significant increase in cave air CO2 concentration, thereby affecting the cave micro-environment and secondary carbonate deposition. During the 2023 National Day Golden Week, high-frequency continuous monitoring of cave air CO2 partial pressure (PCO2(A)) and visitor numbers was conducted in Dawang Cave, Anhui Province. Wavelet transform and cross-correlation analyses were used to reveal the multi-scale response characteristics of CO2 concentration to tourism activities. One of the most robust amphibians is the American Bullfrog, Lithobates catesbeianus, which is a widespread species that is invasive worldwide, and is broadly tolerant of a range of environmental conditions. Despite this tolerance, survival and performance of adult L. catesbeianus can be negatively affected by increasing temperatures and salinity resulting from anthropogenic impacts, such as climate change and road salts. This study focuses on the effects of acute salinity exposure (mimicking road salt influx into a pond) on L. catesbeianus tadpoles at different larval stages. Generative artificial intelligence has unsettled a core assumption of course assessment: that scores on unsupervised work reflect what students can do unassisted. This study tests whether the widespread availability of ChatGPT altered student performance differently on formative versus summative assessments in Business Analytics and Foundations, a required undergraduate quantitative-methods course taught by one instructor across nine cohorts. In a quasi-experimental longitudinal design, the Fall~2022 cohort ($n = 90$), the last to finish before ChatGPT's public release, serves as a control against eight post-ChatGPT cohorts spanning Spring~2023 through Summer~2025 ($N = 646$). Wheat rust is a serious plant disease that can reduce crop yield and quality. In practice, the disease is often noticed only after visible symptoms appear, when some damage may already be difficult to reverse. This thesis studies whether drone-based imaging can help detect wheat rust earlier and more reliably in field environments. 

Unlike an ordinary color photograph, a hyperspectral image records reflected light at many narrow wavelengths. Honey bees are the most well-known pollinators, but there exists thousands of other bee species that contribute to pollination; one such group of bees are the solitary bees. True to their namesake, solitary bees do not live in hives like honey bees. Some solitary bees, like alfalfa leafcutting bees (ALCB) and blue orchard bees, can pollinate crops more efficiently than honey bees. However, since they live solitary lives, pesticide exposure is much more harmful to their overall population. Certain contaminants can persist in the environment for long periods of time, build up within living tissues, travel far from their origin, and harm both ecosystems and organisms. This thesis focuses on two types of contaminants: insecticides and polycyclic aromatic hydrocarbons (PAHs). Insecticides are manufactured to control pests while PAHs are found in oil and gas products and can be produced by industry, vehicle engines, and wildfires. Large-scale assessments of stream health (ecological integrity) are required by policies such as the U.S. Clean Water Act and provide critical information needed to properly manage public lands. Our ability to quantify the ecological condition of streams in the western U.S. and identify the causes of degraded conditions has previously been impeded by a lack of standardized large-scale datasets, high natural temporal and spatial variability of ecological attributes, and poor-quality land use data.
