Cazyme Gene Cluster Diversity In Human Gut Microbiome, Yi Xing Jul 2025

Cazyme Gene Cluster Diversity In Human Gut Microbiome, Yi Xing

Department of Food Science and Technology: Dissertations, Theses, and Student Research

In gut microbiome research, carbohydrate-active enzyme gene clusters (CGCs) have emerged as key functional units for understanding microbial glycan degradation. Unlike taxonomic or broad pathway annotations, CGCs offer gene-cluster-level resolution and capture substrate-specific microbial functions. However, their diversity and distribution in relation to host metabolic phenotypes, such as obesity, remain poorly characterized. This study tests the hypothesis that the composition and abundance of fiber-targeting CGCs vary between obese and healthy human gut microbiomes, reflecting distinct microbial carbohydrate utilization strategies. To examine this, we constructed a high-quality reference CGC dataset comprising 94,019 clusters from the Unified Human Gastrointestinal Genome and profiled …

Overcoming Maternal Antibody Interference In Swine Influenza: Advancing Dna Vaccine Strateies For Enhanced Immune Protection In Piglets, Danh Cong Lai

School of Veterinary and Biomedical Sciences: Dissertations, Theses, and Student Research

Maternally derived antibodies (MDAs) play a vital role in protecting neonates from infectious diseases, but their presence at the time of vaccination can interfere with vaccine-induced immune responses, thereby reducing vaccine effectiveness. MDA interference has been documented in pigs vaccinated with whole inactivated virus (WIV) vaccines against swine influenza A virus (IAV). In this thesis, we evaluated the efficacy of a lipid nanoparticle encapsulated DNA (LNP-DNA) vaccine against swine IAV in the presence and absence of MDAs, comparing it to a WIV vaccine. In MDA-negative piglets, both the LNP-DNA and WIV vaccines induced strong immune responses and effectively prevented the …

Identification Of Milk And Milk Product Adulteration By Molecular Methods, Isam Shaker Haza, Saad Sabah Fakhry

Al-Esraa University College Journal for Medical Sciences

The polyacrylamide gel electrophoresis sodium dodecylsulfate (SDS-PAGE) has been extensively used to separate native and denaturalized proteins. In various countries this has been useful to detect milk adulteration with whey, which is a fraud according to the current legal standards. The presence of glycomacropeptide (GMP) constitutes a marker of adulteration. It is released to the serum due to the hydrolysis of --casein peptide catalyzed by rennin incheese elaboration. In this work, the GMP detection was standardized as a pasteurized milk adulteration index, by means of GMP isolation with sequential precipitation in trichloroacetic acid at 24% and 50%, treatment with ethanol-ether …

Profile Of Trna-Derived Short Non-Coding Rnas During Monocyte Differentiation And Their Role In Macrophage Survival, Anahita Jayaram, Sanjeev Galande, Soroush Sharbati, Deepak A. Deshpande, Phd, Kamlesh Pawar

Center for Translational Medicine Faculty Papers

Monocytes, a type of leukocytes, are key players in immune responses, transitioning to macrophages at infection sites. Differentiation, which is crucial for macrophage survival and resistance to apoptosis, is a tightly regulated process. Based on our earlier findings implicating the 5'-fragment of tRNAHisGUG (5'-HisGUG) in macrophage biology, we specifically focused on these fragments to investigate its regulation during monocyte-to-macrophage differentiation and its role in macrophage survival. We performed small RNA sequencing during monocyte-to-macrophage differentiation using THP-1 cells and identified 5'-HisGUG as a prominently regulated tDR. Notably, transfection of 5'-HisGUG in macrophages decreased survival under apoptotic stress. We propose that 5'-HisGUG …

The Impact Of Utilizing Injectable Platelet-Rich Fibrin And Collagen Plugs For Maintaining The Tooth Extraction Socket: A Review Study, Esraa Hameed Hassan, Ali H. Abbas Alhussaini

Al-Esraa University College Journal for Medical Sciences

Tooth extraction initiates a cascade of biological changes that result in alveolar bone resorption, compromising both the esthetic and functional outcomes of future dental rehabilitations, particularly implant placement. Socket preservation strategies have emerged as crucial interventions aimed at minimizing post-extraction ridge collapse. This review explores the synergistic effects of injectable platelet-rich fibrin (I-PRF) and collagen plugs in enhancing socket preservation outcomes. Collagen plugs serve as biocompatible scaffolds, promoting hemostasis, cellular migration, and angiogenesis, while supporting soft tissue healing and bone regeneration. Concurrently, I-PRF-an autologous, growth factor-rich biomaterial-provides a dynamic reservoir of platelets, leukocytes, and key cytokines such as Platelet-Derived Growth …

Exploring The Role Of Hepcidin And Some Biochemical Indicators In Β-Thalassemia Major Patients With Negative And Positive Entamoeba Histolytica, Jafar Jamal Abdullah, Mohammed Mezher Hussain, Abdul Rasool Kh. Saeed

Al-Esraa University College Journal for Medical Sciences

Thalassemia syndromes encompass a wide range of hemoglobin disorders characterized by either the absence or diminished production of normal globin chains. Hepcidin, a peptide produced by the liver with antimicrobial properties, is mainly synthesized by hepatocytes situated near the portal veins, which are responsible for transporting dietary iron, as well as by Kupffer cells. Before blood transfusions, increased erythropoietic activity leads to a reduction in hepcidin, resulting in lower hepcidin levels that enhance the absorption of dietary iron. Parasite protozoa depend on iron for their survival, as it plays a crucial role in the growth and enzymatic functions of E. …

The advent of wearable and sensor technologies now leads to functional predictors which are intrinsically infinite dimensional. While the existing approaches for functional data and survival outcomes lean on the well-established Cox model, the proportional hazard (PH) assumption might not always be suitable in real-world applications. Motivated by physiological signals encountered in digital medicine, we develop a more general and flexible functional time-transformation model for estimating the conditional survival function with both functional and scalar covariates. A partially functional regression model is used to directly model the survival time on the covariates through an unknown monotone transformation and …

The New York State Dental Journal

HAART and PrEP have demonstrated reduction of HIV-related mortality and HIV infection, respectively. A range of orofacial side effects has been associated with both HAART and PrEP. As PrEP usage has increased, there has also been an increase in sexually transmitted infections that have orofacial symptoms. As oral health-care providers, it is important that we recognize these orofacial side effects and symptoms. Further, we offer clinical recommendations for dental professionals treating patients who are on either HAART or PrEP and their associated risk factors.

Smelling is a human sense, expressing strong sexual dimorphisms. We aim to improve the knowledge of the genetics of human olfactory perception by performing an exploratory genome-wide association meta-analysis of up to 21,495 individuals of European ancestry. By sex-stratified and overall analysis of the identification of twelve odours and an identification score, we discovered ten independent loci, seven of them novel, with trait-wise genome-wide significance (p <  5 × 10−8) involving five odours. Seven of these loci, including four novel ones, are also significant using a stricter study-wide significance threshold (p <  3.85 × 10−9). Loci were predominantly located within clusters of olfactory receptors. Two loci were female-specific while one was sex-differential with respective candidate genes containing androgen response elements. Two-sample Mendelian randomization was applied to search for causal relationships between sex hormones, odour identification and neurodegenerative diseases. A causal negative effect was detected for Alzheimer’s disease on the identification score. These findings deepen our understanding of the genetic basis of olfactory perception and its interaction with sex, prioritizing mechanisms for further molecular research.

Reaction Control Mechanism In Deoxyuridine 5'-Triphosphate Nucleotidohydrolase, Aaron Delay

School of Biological Sciences: Dissertations, Theses, and Student Research

Deoxyuridine 5'-triphosphate nucleotidohydrolase (dUTPase) is an enzyme involved in the pyrimidine biosynthesis pathway, a key component of cellular DNA metabolism. It regulates intracellular uracil carrying triphosphate levels by hydrolyzing dUTP, thereby providing a substrate for thymidylate synthase (TS). The effective inhibition of dUTPase is expected to enhance TS-targeted chemotherapy by promoting thymine-less apoptosis.

Although the reaction mechanism of dUTPase has been studied, the human nuclear homotrimeric form remains complex, as all three subunits cooperatively form a single active site. As a result, the detailed molecular dynamics of its catalysis are still not fully understood. In this study, I investigated the …
