The 2011 report Vision and Change: A Call to Action (V&C) resulted from a national effort to rethink biology curriculum. V&C outlines core concepts and core competencies for biology undergraduates and promotes evidence-based pedagogy, undergraduate research, and inclusive practices. However, it is unclear how much biology educators know about V&C and what motivates educators’ development of their teaching philosophy and practices. We leveraged the Promoting Active Learning and Mentoring (PALM) Network, a group that introduced evidence-based instructional practices (EBIPs) to instructors through mentoring, journal clubs, and a community of practice, to investigate how much V&C has influenced educator …

Assessing Niche Differences Across The Dwarf Salamander Species Complex Of The Southeast Us, Sarah Roy

LSU Master's Theses

Characterizing niche differences in closely related species can provide valuable insights into the extent of ecological divergence between species, and the potential evolutionary processes behind speciation. This study builds the first ecological niche models for the Eurycea dwarf salamander species complex, which includes five species with varying distributions across the southeastern United States. Ecological niche models (ENMs) were built for each species using the machine-learning algorithm, MaxEnt. We used pairwise niche overlap analyses and statistical validation techniques to investigate potential ecological drivers behind species divergence and the degree of niche overlap among the five Eurycea species. We found an overall …

Predator Management With A Single Bait? Use Of Eradicat For The Simultaneous Management Of Feral Cats, Red Foxes, And Wild Dogs, Tracey L. Kreplins, David Algar

Biosecurity Research Articles

Context

In Western Australia, there are three invasive predators that require management for agriculture and biodiversity protection, feral cats, wild dogs, and red foxes. These three predators often coexist in the same locality, suggesting potential efficacy gains can be made via simultaneous control. While Western Australian native species have evolved a high tolerance to poison baiting (1080), invasive predators have not. Therefore, landscape-scale baiting is commonly used for predator management. Aims

Eradicat baits designed for feral cat control have also been known to be consumed and control wild dogs and foxes. In this trial, we aimed to evaluate Eradicat as …

Comparative Methylation Analyses Across Juglans Species To Investigate Epigenetic Contributions To Fungal Resistance, Keertana Chagari

Honors Scholar Theses

Juglans cinerea (butternut) is a critically threatened North American tree species experiencing severe declines due to the fungal pathogen Ophiognomonia clavigignentijuglandacearum. In contrast, its Asian relative, Juglans ailantifolia (Japanese walnut), shows natural resistance. To investigate the genomic and epigenetic factors underlying this difference, we constructed and analyzed high-quality, chromosome-level genome assemblies for both species from long-read sequencing data (J. ailantifolia: 527Mb; J. cinerea: 586Mb), focusing on transposable element (TE) content, DNA methylation patterns, and regulation of pathogen resistance genes (PRGs).

Repeat analysis revealed that J. cinerea has a slightly higher overall transposable element (TE) content, with …

The Influence Of Geographic Ranges, Climatic Niches And Temperature Fluctuations On Population Variability, Cleber Ten Canten, Lauren Holian, Tad Dallas

Faculty Publications

The existence of patterns in population dynamics across species geographic ranges and climatic niches is a pervasive idea in ecology. Population variability (i.e. temporal variability in population density) should hypothetically increase near range edges or niche limits because of less suitable environments in these areas, but the occurrence of such patterns remains largely unexplored. Further, fluctuations in temperature could pose demographic constraints on populations and also influence their variability. We used Breeding Bird Survey data to show that the population variability of 97 resident North American birds consistently increases towards their niche limits and in areas with more variable temperatures, …

Cancer cachexia is a multifactorial syndrome characterized by progressive skeletal muscle wasting. The TWEAK-Fn14 system regulates muscle mass in diverse conditions. However, its role in the regulation of muscle mass during cancer cachexia remains less understood. Here, we demonstrate that the levels of Fn14 are induced in skeletal muscle of multiple mouse models of cancer cachexia. Muscle-specific deletion of Fn14 reduces myofiber atrophy in mouse models of pancreatic and lung cancer cachexia. Silencing of Fn14 in KPC pancreatic cancer cells prior to their implantation in mice attenuates tumor growth without affecting myofiber size. Muscle-specific deletion of Fn14 reduces the gene …

Duhadaway, Erika Sutanto-Ward, Maurice T. Hampton, Serguei V. Kozlov, George C. Prendergast, Alexander J. Muller

Department of Pathology, Anatomy, and Cell Biology Faculty Papers

BACKGROUND: Strategies for deploying indoleamine 2,3-dioxygenase 1 (IDO1)-targeted therapies for use against cancer have focused on IDO1's role in promoting peripheral immune tolerance that shields tumors from effector T cells. However, preclinical investigation of both primary and metastatic tumor development in the lungs has uncovered a previously unappreciated role for IDO1 in directing a counterregulatory response to interferon (IFN)-γ that realigns the local inflammatory environment to promote tumor neovascularization. Understanding how to therapeutically leverage the ability of IDO1 inhibitors to subvert inflammatory neovascularization within the tumor microenvironment has potential ramifications for future clinical development of these compounds.

METHODS: Pulmonary metastases …

Structural And Functional Lessons Learned About Regulation Of Enterotoxigenic E. Coli Virulence Regulatory Factor, Rns, Jessica Dianne Tolbert

Dartmouth College Ph.D Dissertations

Antibiotic resistance has exacerbated the global health crisis of diarrheal diseases caused by enteric bacterial pathogens. Investigating pathogens, such as Enterotoxigenic Escherichia coli (ETEC) and Vibrio cholerae (cholera), helps to uncover mechanisms for the inhibition of virulence gene expression. A notable member of the AraC transcription factor family in ETEC, Rns, regulates virulence factors including pili and fimbriae, which are essential for adherence and colonization of the intestinal epithelial layer. This microbe–host interaction initiates the release of toxins, leading to the water and ion loss in clinically diagnosed as diarrhea.

In the canonical N-terminal domain of Rns, mutagenesis of the …

The Role Of G6pd Variants And 3d Genomic Structure In The Development Of Pulmonary Hypertension, Christina M. Signoretti Ph.D.

NYMC Student Theses and Dissertations

Pulmonary hypertension is an under-recognized global health epidemic which is estimated to affect 1% of the population. It is associated with sustained mean pulmonary artery pressure greater than 20 mmHg, pulmonary artery remodeling, smooth muscle and endothelial cell proliferation and subsequent increased right ventricle hypertrophy due to increased afterload. Glucose-6-phosphate dehydrogenase (G6PD) is one of the key enzymes in the pentose phosphate pathway and has been previously linked to the development of pulmonary hypertension. G6PD deficiency is the most common human enzymopathy which affects approximately 400 million people worldwide and is a result of agricultural and epidemiological evolution in different …

The Effects Of Morphine, Thc, And Lsd On Synaptic Plasticity Of The Ventral Tegmental Area, Michael Von Gunten

Theses and Dissertations

The brain is an intricate network of neurons that communicate via synapses. Synaptic plasticity, which is the ability to strengthen or weaken synaptic connections, plays a key role in learning, memory, and reward learning. Disruptions to synaptic plasticity play a central role in addiction, particularly in brain circuits involved in reward and motivation. The mesolimbic reward system, which includes the ventral tegmental area (VTA) and its dopaminergic projections, is a primary target of drugs of abuse, including opioids and cannabinoids. However, the physiological consequences of combined exposure to opioids and cannabinoids and the potential for psychedelics to reverse drug-induced neuroadaptations …

From Epidemics To Experimental Treatments: Amphibian Mass Mortality Events And A Potential Treatment For Chytridiomycosis, Daniel Callahan May 2025

From Epidemics To Experimental Treatments: Amphibian Mass Mortality Events And A Potential Treatment For Chytridiomycosis, Daniel Callahan

Graduate Masters Theses

Worldwide, amphibian populations have experienced dramatic declines due to a variety of threats. Among them, disease has been particularly deleterious and continues to impact populations. In the United States and Canada, the three leading causes of amphibian mass mortality events are ranavirosis, chytridiomycosis, and severe perkinsea infection, all caused by infectious pathogens. While research and policy have helped populations recover from these diseases, more work needs to be done to develop practical and efficient treatments for these infections. Of these three diseases, chytridiomycosis has had the most devastating effects on amphibian populations globally. Caused by the chytrid fungi Batrachochytrium dendrobatidis …

Immune checkpoint inhibitors are important for treatment across tumor types but are not universally effective in controlling disease. Early understanding of tumor response, or lack thereof, can inform treatment decisions. This study evaluates changes in circulating tumor DNA (ctDNA) and blood tumor mutational burden (bTMB) for associations with response to programmed cell death 1 ligand 1 (PD-L1) blockade. We sequenced cell-free DNA collected at the start of therapy, on treatment, and at the end of therapy for 153 patients treated with atezolizumab as part of the pan-tumor MyPathway study (NCT02091141). ctDNA tumor fraction (TF) and bTMB were assessed …

Adaptation And Discovery In The Ethiopian Highlands: Testing Rules, Cryptic Shrews, And Patterns Of Montane Mammal Diversity, Evan W. Craig May 2025

Adaptation And Discovery In The Ethiopian Highlands: Testing Rules, Cryptic Shrews, And Patterns Of Montane Mammal Diversity, Evan W. Craig

Graduate Doctoral Dissertations

Montane landscapes of the Horn of Africa harbor exceptional but incompletely documented biodiversity. Focusing on rodents and shrews—the dominant but least studied of Ethiopia’s high-elevation fauna—this dissertation integrates repeat faunal surveys, genomic taxonomy, and phylogenetically informed modelling to clarify how small mammals distribute, diversify, and morphologically adapt across steep elevational gradients.

A century‐scale resurvey of Simien Mountains National Park (1927-2015) revealed significant upward range shifts for multiple species and a persistent mid-elevation richness peak, implicating warming temperatures as a driver of community reassembly. Museomics using genome-skimming and craniodental morphometrics subsequently uncovered a deeply divergent miniature shrew lineage within the Crocidura …

Mechanisms Of Placental Impairment And The Upregulation Of Fetuin-B During Maternal Undernourishment, Mia Camilliere

NYMC Student Theses and Dissertations

Proper nutrition is crucial during pregnancy to support fetal and placental development. Failure to meet these nutritional needs can result in adverse health outcomes for both mother and baby. Despite its high prevalence in underdeveloped countries, maternal undernourishment is a public health issue worldwide. There are several possible causes of maternal undernourishment, and these can occur alone or in combination, such as poor access to nutrition, hyperemesis gravidarum, and drug use. This condition can adversely affect placental development and function to the extent of placental insufficiency, perturbing the entire pregnancy. The placenta is responsible not only for hormonally and physically …

Protein Word Detection Using Text Segmentation Techniques, Ashish V. Tendulkar, Sutanu Chakraborti, Ganesh Devi

Journal of Global Awareness

Literature in Molecular Biology is abundant with linguistic metaphors. There has been works in the past that attempt to draw parallels between linguistics and biology, driven by the fundamental premise that proteins have a language of their own. Since word detection is crucial to the decipherment of any unknown language, we attempt to establish a problem mapping from natural language text to protein sequences at the level of words. Towards this end, we explore the use of an unsupervised text segmentation algorithm for the task of extracting "biological words” from protein sequences. We demonstrate the effectiveness of using domain knowledge …

Advancing Butterfly Systematics Through Genomic Analysis, Jing Zhang, Qian Cong, Jinhui Shen, Leina Song, Nick V. Grishin

The Taxonomic Report of the International Lepidoptera Survey

Within the framework of an ongoing comparative genomic study of global butterfly diversity, we construct phylogenetic trees combining all protein-coding genes assembled from the whole genome shotgun data. When viewed in the context of current taxonomy and phenotypic knowledge, the genome-wide phylogeny points to further advances in butterfly systematics, which are presented here. We assign major clades with comparable levels of genetic divergence to the same taxonomic rank and apply criteria involving relative population divergence and gene flow to define species boundaries. As a result, one genus, 13 subgenera, 62 species, and five subspecies are proposed as new (type species …

Investigating Genes Associated With Oncogenic Pka Activity In Fibrolamellar Carcinoma, Ananya Singh May 2025

Investigating Genes Associated With Oncogenic Pka Activity In Fibrolamellar Carcinoma, Ananya Singh

Undergraduate Honors Theses

Fibrolamellar Carcinoma (FLC) is a rare liver cancer, predominantly affecting younger individuals with no history of primary liver disease. As FLC comprises only < 1% of all liver tumors, our understanding of its development and treatment are extremely limited. All clinical cases of FLC contain a specific DNAJB1-PRKACA fusion. The mutation produces an oncogenic form of Protein Kinase A (PKA), known as DNAJ-PKAc, with enhanced binding activity compared to wild-type PKA. Specifically, DNAJ-PKAc interacts with different substrates than wild type PKA, affecting downstream signaling pathways to promote cancer development. However, the genetic dependencies that result from oncogenic DNAJ-PKAc signaling are not known. In this paper, I will show the process of performing a genome-wide CRISPRi screen in AML12DNAJ-PKAc cells to identify genes associated with oncogenic DNAJ-PKAc signaling. I will detail the preliminary benchmarking experiments, the screening process, the preparation of genomic DNA for sequencing, and the ongoing validation of screen results. I anticipate that this project will discover genes whose knockdown inhibits oncogenic DNAJ-PKAc signaling and reduces cell growth exclusively in the presence of PKA. The identified genes could represent potential therapeutic targets for cancer drugs that inhibit FLC progression. However, additional research is necessary to characterize their interactions with DNAJ-PKAc and their specific role in FLC development.
