The goal of this research was to provide solutions for powdery mildew disease of hydrangea through improved chemical control, development of laboratory-based research systems, and identification of genes related to powdery mildew. A detached-leaf assay was developed and evaluations correlated to whole …

Ibi-Dt: A Novel Approach Combining Individualized Bayesian Inference And Decision Tree For Identifying Cancer Drivers And Their Interactions, Md Asad Rahman, Gregory F. Cooper, Jinying Zhao, Xinghua Lu, Jinling Liu Sep 2025

Ibi-Dt: A Novel Approach Combining Individualized Bayesian Inference And Decision Tree For Identifying Cancer Drivers And Their Interactions, Md Asad Rahman, Gregory F. Cooper, Jinying Zhao, Xinghua Lu, Jinling Liu

Engineering Management and Systems Engineering Faculty Research & Creative Works

Cancer is mainly caused by a relatively small portion of somatic genome alterations (SGAs), called cancer drivers. Despite success in identifying a good number of cancer drivers, many more remain to be discovered to explain various cancers. Moreover, limited tools are available to identify potential interactions among cancer drivers for a better understanding of oncogenesis. To tackle these challenges, we have developed a novel approach called individualized Bayesian inference using a decision tree (IBI-DT). IBI-DT recognizes the genetic heterogeneity among cancer patients, where different individuals or patient subgroups of distinct genomic makeup may have different drivers. IBI-DT works by constructing …

The Role Of Liver Macrophages In Viral Liver Pathogenesis, Alexis Brantly, Kyle Yeakle, Michael J. Bouchard, Peter J. Gaskill, Michael R. Nonnemacher

Kimmel Cancer Center Faculty Papers

Liver macrophages play important roles in the pathophysiology of liver fibrosis and hepatocellular carcinoma. However, liver macrophages are a heterogenous population and have differing roles in maintenance of liver function and response in disease. In a healthy liver, macrophages play a critical role in antigen processing, maintaining tolerance to the high levels of gut-derived bacterial products, and regulating inflammation through cytokine response. However, macrophages also play a critical role in liver pathology, specifically in the context of viral infection. The liver is targeted by multiple viruses, including human immunodeficiency virus, hepatitis B virus, and hepatitis C virus, which dysregulate macrophage …

Agricultural Economics and Agribusiness Faculty Publications and Presentations

The stock-to-use ratio (STU) is a widely utilized indicator to assess market conditions and forecast price movements for agricultural commodities. However, before drawing any conclusions, it is essential to empirically investigate the relationship between STU and commodity prices. Using rice as a case study, this research examines the empirical linkage between rice prices and STU, both collectively and individually across 16 leading rice-producing and consuming countries. To do so, the study first employs the panel vector autoregression approach to capture the dynamic interrelationships in a panel data setting, followed by vector autoregression estimation at the individual country level. The results …

Feed Prices, Substitution Patterns, And Technical Efficiency In Feedlot Cattle, Andrew E. Anderson, James L. Mitchell, Jamie R. Luke Sep 2025

Feed Prices, Substitution Patterns, And Technical Efficiency In Feedlot Cattle, Andrew E. Anderson, James L. Mitchell, Jamie R. Luke

Agricultural Economics and Agribusiness Faculty Publications and Presentations

The cattle feeding industry is sandwiched between relatively volatile commodity markets, and efficiency is critical. Changing prices for feedstuffs may cause substitution and output effects, in turn impacting technical efficiency. Using Kansas feedlot data, we estimate the effects of feed prices on cattle performance, focusing on the feed conversion ratio, average daily gain, and days on feed. Results show that several feed prices do indeed impact technical efficiency. These results have implications for management adapting to changing feed prices. Further, there are policy implications for programs that may impact commodity prices.

Over 95% of ependymomas that arise in the cortex are driven by a gene fusion involving the zinc finger translocation-associated (ZFTA) protein. Here, using super-resolution and lattice light-sheet microscopy, we demonstrate that the most frequent fusion variant, ZFTA-RELA (ZR), forms dynamic nuclear condensates that are required for oncogene expression and tumorigenesis. Mutagenesis studies of ZR reveal a key intrinsically disordered region (IDR) in RELA that governs condensate formation. Condensate-modulating IDR mutations introduced into ZR impaired its genomic occupancy at oncogenic loci and inhibited the recruitment of transcriptional effector proteins, such as MED1, BRD4 and RNA polymerase II. Using nuclear magnetic …

Potential Role Of A Ruthenium-Based Compound Ru-Im In The Treatment Of Triple Negative Breast Cancer, Rachele Rameau

Dissertations, Theses, and Capstone Projects

Triple negative breast cancer (TNBC) is an aggressive and heterogeneous molecular subtype of breast cancer that has limited available treatments. The organometallic cationic ruthenium derivative Ru-IM was found to be highly water soluble, was differentially toxic for breast cancer cells and tumors, and was involved in the pI3K/AKT/mTOR pathway. However, a full understanding of genetic and epigenetic factors that can be part of regulatory mechanisms of Ru-IM is yet to be determined. Epigenetic assays including DNA methylation, histone acetylation and histone deacetylation were performed with the half inhibitory concentration (IC50) values of Ru-IM. Bisulfite sequencing of untreated and treated MDA-MB-231 …

Repurposing Atractylenolide Iii, A Natural Anti-Inflammatory Compound, For Alzheimer’S Disease, Angela M. Steele

Dissertations, Theses, and Capstone Projects

Alzheimer’s disease (AD) is a debilitating neurological condition ranked as the fifth leading cause of death in adults over the age of 65. Despite the severity, 98% of drugs have failed as treatments for AD. Current novel drug development approaches have been unable to produce a disease-modifying treatment as they often have a one-target approach, not accounting for the complex nature of the disease. One of the hallmarks of the disease, inflammation, may provide a better target for treatment because it interacts with multiple facets of the disease. Drug repurposing to identify compounds that mitigate inflammation in AD could provide …

Bmp Signaling Co-Regulation Of Immune Response And Lipid Metabolism, Katerina K. Yamamoto Sep 2025

Bmp Signaling Co-Regulation Of Immune Response And Lipid Metabolism, Katerina K. Yamamoto

Dissertations, Theses, and Capstone Projects

The Bone Morphogenetic Proteins (BMPs) are secreted peptide ligands of the Transforming Growth Factor beta (TGF-β) family, initially identified for their roles in development and differentiation across animal species. They are now increasingly recognized for their roles in physiology and infectious disease. In the nematode Caenorhabditis elegans, the BMP ligand DBL-1 controls fat metabolism and immune response, in addition to its roles in body size regulation and development. DBL-1 regulates classical aspects of innate immunity, including the induction of anti-microbial peptides. We theorized that BMP-dependent regulation of fat metabolism could also promote resilience against microbial pathogens. We found that …

Investigating The Role Of Early Growth Response 1 (Egr1) Gene In Riluzole-Induced Apoptosis In Osteosarcoma, Syeda Maryam Azeem Sep 2025

Investigating The Role Of Early Growth Response 1 (Egr1) Gene In Riluzole-Induced Apoptosis In Osteosarcoma, Syeda Maryam Azeem

Dissertations, Theses, and Capstone Projects

Osteosarcoma is a rare but aggressive bone malignancy most commonly affecting adolescents and young adults (AYA). With 5-year survival rate stagnating over the last four decades despite the advancements in multi-modal therapy, drug repurposing offers a rapid path to new osteosarcoma treatments. Recent studies suggest that Riluzole, a drug approved for amyotrophic lateral sclerosis (ALS), may be repurposed for osteosarcoma treatment due to its ability to slow tumor progression and induce apoptosis. Previously, we have shown that Riluzole increases reactive oxygen species (ROS), activating c-Abl, which phosphorylates YAP in the nucleus. YAP then forms a complex with p73 to enhance …

Inhibition Of Return And Attentional Blink: Aspects Of A Singular Attentional Process?, Kathleen Rowe Sep 2025

Inhibition Of Return And Attentional Blink: Aspects Of A Singular Attentional Process?, Kathleen Rowe

Dissertations, Theses, and Capstone Projects

Inhibition of Return (IOR) and Attentional Blink (AB) are two distinctly defined phenomena that display some intriguingly similar properties. They both describe suppression effects following a visual stimulus that has captured attention, both may be preceded by an enhancement, and both share partially overlapping effect time windows which can be manipulated by task difficulty. The current study attempted to measure the two phenomena simultaneously to test our hypothesis that behavioral indices of AB and IOR will display significant spatial and temporal overlap, suggesting the two phenomena may reflect, at least in part, different aspects of a singular attentional process. To …

Detecting Sonic Hedgehog Expression In The Adult Mouse Brain Using A Gene Expression Tracer, Kendra Stephens-Jones Sep 2025

Detecting Sonic Hedgehog Expression In The Adult Mouse Brain Using A Gene Expression Tracer, Kendra Stephens-Jones

Dissertations, Theses, and Capstone Projects

Sonic Hedgehog (Shh) is best known for its role in development, yet evidence supports Shh signaling plays a functional role in the adult brain. Previous work demonstrated that Shh is expressed by dopamine (DA) neurons in the ventral midbrain and that loss of Shh from these neurons leads to late-onset motor and structural abnormalities resembling Parkinson’s disease. However, the extent of Shh expression and its connectivity to the striatum in the adult mouse brain remain unclear due to the lack of reliable antibodies for Shh detection. To address this gap, the present study employed Shh L/L and DAT-Cre+/- mice …

Mechanisms Of Sleep Regulation In Drosophila Melanogaster, Anfal A. Abuhilal Sep 2025

Mechanisms Of Sleep Regulation In Drosophila Melanogaster, Anfal A. Abuhilal

Dissertations, Theses, and Capstone Projects

Sleep is a fundamental biological need, and sufficient sleep is required for physical and mental well-being. Sleep is regulated by two biological mechanisms: sleep-wake homeostasis and circadian rhythm. Circadian rhythms are near 24-h rhythms in behavior and physiology that are generated by endogenous mechanisms. In mammals, the suprachiasmatic nucleus (SCN) is the central circadian pacemaker, which is known to receive a significant amount of serotonergic input that likely modulates sleep rhythms. In addition to circadian modulation, sleep is subject to homeostatic regulation. Several neuromodulators have been proposed as mediators of sleep homeostasis. Serotonin has been implicated in sleep drive and …

Structural Characterization Of A Tarantula Toxin And Its Interactions With Lipid Bilayers And Voltage-Gated Sodium Channels, Krishnakoli Adhikary

Dissertations, Theses, and Capstone Projects

Voltage-gated ion channels are membrane protein complexes. They allow the selective flow of their respective ions down an electrochemical gradient through a central ion conduction pore surrounded by four voltage-sensing domains (VSDs). Various neurological and cardiovascular diseases are caused by mutations in voltage-gated ion channels (VGICs). One of the biggest challenges today is addiction to opioid medication. Coming up with non-opioid drug leads can be a real blessing for society. This is where voltage-gated sodium channel research comes in. Nav1.7, Nav1.8, and Nav1.9 are responsible for pain sensations. Loss or gain of function in …

Investigation Of Motor Neuronal And Circuit Level Mechanistic Determinants Of Spinal Excitability Following Cst Injury, Thelma Bethea Sep 2025

Investigation Of Motor Neuronal And Circuit Level Mechanistic Determinants Of Spinal Excitability Following Cst Injury, Thelma Bethea

Dissertations, Theses, and Capstone Projects

The corticospinal tract (CST) is the primary descending motor pathway in mammals, essential for precise, dexterous movements, especially in humans and nonhuman primates. Damage to the CST, such as from spinal cord injury (SCI), impairs skilled motor function and triggers maladaptive changes including aberrant proprioceptive afferent sprouting and increased spinal excitability. These changes are closely linked to both muscle weakness and the development of hyperreflexia, compounding the functional deficits. Animal models of SCI are valuable for investigating mechanisms of injury and recovery, though traditional models often limit the ability to isolate circuit-specific contributions. To address this, I employed selective unilateral …
