Computational Medicine Center Faculty Papers

Long non-coding RNAs (lncRNAs) are emerging as important regulators of cellular adaptation to environmental and molecular stress, but the extent to which their responses remain reproducible and stress-type-dependent across human stress conditions remains unclear. Here, we performed an integrative transcriptomic meta-analysis of human stress-response datasets from ASTRA and GEO, focusing on normal, non-cancerous, wild-type human cell lines exposed to oxidative stress (H2O2), hypoxia, heat stress, or UV-induced DNA damage. Gene Ontology (GO) enrichment analysis of differentially expressed (DE) protein-coding mRNAs confirmed that the resulting stress-stratified comparison captured biologically coherent transcriptional programmes to oxidative stress signaling, hypoxic and metabolic adaptation, heat-induced …

Host-Pathogen Dynamics Underpinning Staphylococcus Aureus Growth During Intracellular Osteoclast Infection, Luke D. O'Connor Aug 2026

Host-Pathogen Dynamics Underpinning Staphylococcus Aureus Growth During Intracellular Osteoclast Infection, Luke D. O'Connor

WUSM Theses and Dissertations – All Programs

Bone infection is most commonly caused by the gram-positive bacterium Staphylococcus aureus. It has myriad ways in which it can circumvent or subvert killing by the host or antibiotics. Intracellular infection is one such niche that is protective from immune and antibiotic attack. In 2019, Krauss and colleagues discovered that infected osteoclasts (OCs) allow S. aureus to replicate intracellularly. There they found that the ability of S. aureus to grow inside the cell was tied to OC differentiation. The magnitude of overnight bacterial expansion positively correlated with OC maturity and duration cultured with the osteoclastogenic factor RANK ligand (RANKL). Bacterial …

Background/aim: Targeted therapies with monoclonal antibodies provide cancer patients with better prognosis and diseasefree survival. The blockade of immune checkpoints, including programmed cell death protein-1 (PD-1) and its ligand PD-L1, with monoclonal antibodies may boost immune responses against tumors and is regarded as an effective strategy in cancer immunotherapy. We describe the generation of anti-PD-L1 monoclonal antibodies with high affinity and specificity, and we assess their potential for therapeutic use in cancer.

Materials and methods: Hybridomas were selected for PD-L1 specificity and cross-reactivity with other immune checkpoint proteins and PD-L1 orthologs using indirect ELISA. Immunofluorescence and Western blotting assays were …

Turkish Journal of Agriculture and Forestry

Sewage sludge management represents a major challenge in Europe, carrying significant environmental and legal implications that require strong regulatory enforcement. Here, we explore the legislative measures, technological developments, and environmental impacts of sewage sludge management in Central Europe (Czechia, Slovakia, Germany, Austria, and Poland). Sludge management is regulated at the EU level through a series of directives (e.g., Council Directive 86/278/EEC, which forms the basis of national regulatory frameworks). However, national adaptations vary considerably: Croatia and Slovenia have invested in sludge phosphorus-recovery systems, while Poland and Slovakia have focused on the agricultural use of sludge as a fertilizer. Several countries, …

Robust Soil Moisture Content Detection Based On Data Augmentation Under Different Testing Conditions, Yang Li, Chenghao Liu, Jing Nie, Jingbin Li

Turkish Journal of Agriculture and Forestry

Accurate and cost-effective monitoring of soil moisture content is essential for the development of precision agriculture and the optimization of water resource management. While low-frequency acoustic signals are used to detect soil moisture content, models trained with controlled laboratory acoustic data often exhibit significant performance degradation with field data due to their sensitivity to environmental noise, soil heterogeneity, and structural variations. This study proposes a novel framework to enhance model robustness and generalization by integrating a WGAN-GP network data augmentation strategy into the soil moisture content workflow. This framework is designed to generate high-quality and diverse data on different soil …

In Vitro Propagation Of A New Clonal Apple Rootstock Candidate Hatay, Zeynep Nas, Ahmet Eşi̇tken, Lütfi̇ Pirlak

Turkish Journal of Agriculture and Forestry

Some clonal apple rootstocks are traditionally propagated using the layering technique. However, traditional propagation methods are seasonal and require a lot of space and labor. In addition, the multiplication rate is low with these methods, resulting in low-profit sapling production for growers. In vitro propagation techniques provide an efficient and effective method of obtaining species-appropriate, quality saplings in less time and space. The study aims to determine the in vitro propagation protocol of the Hatay genotype and to establish an appropriate method. In the study, the highest number of shoots was observed in media containing BA and mT at concentrations …

Beyond Autophagic Dysregulation: Vma21 Deficiency Reveals Altered Vesicle Trafficking And Broadens The Pathogenic Framework Of X-Linked Myopathy With Excessive Autophagy, Christian Suarez

Arts & Sciences Graduate Student Theses and Dissertations

Maintenance of protein homeostasis is essential for cellular function and depends on the coordinated regulation of protein synthesis and degradation. The major intracellular pathways responsible for protein degradation are the ubiquitin-proteasome system (UPS) and autophagy. Disruption of these processes has been implicated in a broad range of diseases, including neuromuscular disorders. X-linked myopathy with excessive autophagy (XMEA) is a rare vacuolar myopathy caused by mutations in VMA21, which encodes an assembly chaperone required for proper assembly of the vacuolar H⁺-ATPase (V-ATPase), the primary proton pump responsible for acidifying intracellular compartments, including lysosomes. Although impaired lysosomal acidification and autophagic dysregulation have …

Enhancing Salinity Tolerance In Phyla Nodiflora L. With Potassium Humate: Crosstalk Between Osmolytes, Antioxidants, And Mineral Uptake, Fatemeh Sadeghi, Somayeh Esmaeili, Mehrangiz Chehrazi

Turkish Journal of Agriculture and Forestry

Salinity stress impairs plant growth, nutrient homeostasis, and metabolism, particularly in arid ecosystems. Phyla nodiflora, a ground cover used for erosion control, shows preliminary salinity tolerance, but the mechanistic basis of its long-term adaptation and the potential for enhancement via potassium humate (KH) were unknown. Plant growth, key biochemical attributes, and nutrient uptake were assessed to elucidate how KH modulates physiological performance under increasing salinity. In a 129-day greenhouse experiment, plants were exposed to five salinity levels (0 to 16 dS m⁻¹ NaCl) and three KH concentrations (0, 500, and 1000 mg L⁻¹). Severe salinity (16 dS m⁻¹) without KH …

Genetic Algorithm For Agricultural Logistics Optimization: Solving The Capacitated Vehicle Routing Problem In Rural Distribution, Min Song, Kan Lu

Turkish Journal of Agriculture and Forestry

With the rapid advancement of agricultural modernization and the increasing demand for agricultural products, inefficient logistics distribution has become a major bottleneck in rural supply chains. This study addresses the capacitated vehicle routing problem (CVRP) in agricultural logistics. A genetic algorithm (GA)-based optimization model was proposed to enhance distribution efficiency. The model integrates critical agricultural characteristics, including multidistribution center networks, seasonal delivery schedules, and regional road infrastructure constraints, to minimize both transportation distance and operational costs. Experimental results show that the GA outperforms traditional metaheuristic methods (e.g., particle swarm optimization and simulated annealing), achieving a >5 km reduction in total …

Clara S. Ludlow: Mississippi A & M Graduate And American Military Entomology Pioneer, Bradley Brazzeal

Midsouth Entomologist

The systematic study of the mosquitoes of the world did not begin until the early years of the 20th century. Among the early entomologists to specialize in the field was Clara S. Ludlow, who graduated from Mississippi Agricultural and Mechanical College. Her research began in the Philippines in 1901, while American troops were still fighting in the Philippine-American War, and for over 20 years she researched mosquitoes in connection with the U.S. Army. This article explores Ludlow’s scientific career and the legacy of her research.

Interplay Between Patterning And Morphogenesis During Zebrafish Embryonic Development, Chia-Teng Chang Aug 2026

Interplay Between Patterning And Morphogenesis During Zebrafish Embryonic Development, Chia-Teng Chang

Arts & Sciences Graduate Student Theses and Dissertations

Patterning and morphogenesis occur concurrently during embryonic development. In many contexts, both processes are regulated by morphogen signaling: morphogens specify spatially organized cell identities while also influencing the cell behaviors that shape tissues. This creates a reciprocal problem. Morphogen signaling can affect how cells move, while cell movement can change how cells experience and interpret morphogen signals. This dissertation investigates this reciprocal problem during zebrafish gastrulation and neurulation. First, it examines how the ventral-to-dorsal bone morphogenetic protein (BMP) activity gradient regulates germ-layer morphogenesis during gastrulation. BMP signaling is known to pattern dorsal–ventral cell fate and regulate mesodermal convergence and extension …

Scalable And Accurate Computational Frameworks For Complex Genetic Variants: From Repeat Expansion Discovery To Somatic Mosaicism Benchmarking, Zitian Tang

Arts & Sciences Graduate Student Theses and Dissertations

Whole-genome sequencing (WGS) offers a comprehensive view of genetic variation in human disease, but translating sequencing data into reliable biological and clinical insight depends on both the deployment of appropriate computational tools and the availability of rigorous benchmarking resources to evaluate them. This dissertation addresses both requirements through two complementary lines of work. In a cohort of 788 patients with idiopathic peripheral neuropathy (IPN) from the Peripheral Neuropathy Research Registry, a WGS-based pipeline integrating ExpansionHunter Denovo and ExpansionHunter with unsupervised genotype clustering identified biallelic RFC1 AAGGG repeat expansions in 2.3% of all IPN cases and 6.9% of patients with pure …

Chronic and acute wounds remain a significant clinical challenge, particularly in austere and resource-limited environments where access to advanced care is restricted. Non-Thermal Plasma (NTP) has emerged as a promising, non-invasive modality with reported antimicrobial and regenerative properties; however, its mechanisms of action and effects on human skin tissue require further characterization. The scope of this project is to engineer and utilize a 3D human skin epithelial model to evaluate the effects of NTP on wound healing. We will first build a 3D epithelial tissue model that will simulate human skin, followed by modeling and evaluation of wound pathology and …

The Osteocyte-Osteoblast Network Requires Dynamic Mechanical Loading For Key Functions, Kevin Kowalski Aug 2026

The Osteocyte-Osteoblast Network Requires Dynamic Mechanical Loading For Key Functions, Kevin Kowalski

Discovery Day - Daytona Beach

Spaceflight investigations have demonstrated that reduction in gravity-induced loading regimes is detrimental to maintenance Earth-normal bone and marrow. Mechanistically, however, there are still gaps in knowledge about how the reduction in gravity influences the different niches within the tissue. For example, cortical bone is a stable semi-solid structure that allows for only minor deformations before failure, while marrow is a viscous hydrogel-like material that can resist significant fluidic and compressive forces. We hypothesize that maintenance of different niches within the bone microenvironment are dependent on different loading regimes, and that the collective impact if gravity-induced loading needs to be considered …

College of Life Sciences Faculty Papers

MALT1 protease is an intracellular signaling molecule that promotes tumor progression via cancer cell-intrinsic and cancer cell-extrinsic mechanisms. MALT1 has been mostly studied in lymphocytes, and little is known about its role in tumor-associated macrophages. We show that MALT1 is expressed in glioblastoma (GBM)-associated macrophages. Mechanistically, GBM tumor cells induce a MALT1-NF-κB signaling axis in macrophages, leading to enhanced macrophage migration and polarization toward an immunosuppressive ('M2-like') phenotype. Inactivation of MALT1 protease promotes transcriptional reprogramming that reduces migration and restores a macrophage anti-tumor 'M1-like' phenotype. Preclinical in vivo analysis shows that MALT1 inhibitor treatment results in immuno-reactivity of GBM-associated macrophages …
