Frequency-Dependent Assembly Processes Determine The Coexistence And Relative Abundance Of Tropical Plant Species, David M. Defilippis, Joseph A. Lamanna, Stefan A. Schnitzer

Biological Sciences Faculty Research and Publications

Testing the extent to which ecological communities are structured by deterministic (niche-based) assembly processes, resulting in predictable species abundance and composition, is a fundamental goal of ecology. Here we use a 10-year dataset of 55,156 lianas comprising 86 species in an old-growth tropical forest in Panama to test whether community assembly is consistent with niche-based assembly processes. We find that species diversity and community composition was maintained because species conformed to four general requirements of coexistence theory: (1) species have negative conspecific frequency-dependent feedback that control their local population size; (2) species have a stronger negative effect on their own …

Long-Term Agricultural Management Reduces Abundance And Alters Community Structure Of Ground Beetles (Coleoptera: Carabidae), Cynthia M. Fiser, Nathan L. Haan, Douglas A. Landis

Entomology Faculty Publications

Carabid beetles (Coleoptera: Carabidae) are beneficial predators and bioindicators of ground-dwelling arthropod diversity in agricultural landscapes. We studied changes in community composition, activity density, and diversity of carabids in a long-term agroecosystem study spanning 30 years in the US Midwest. We contrasted carabid community metrics measured by pitfall trap sampling in two conservation-oriented treatments in a corn-soybean-wheat rotation. One treatment uses conventional practices but with reduced agrochemical inputs (Reduced Input), while the other has no synthetic inputs (Biologically Based). Since a 1994–95 study on the same site, in 2019 overall carabid activity density had declined a minimum of 58–76 % …

Marine Protected Species Identification Guide 2025, Department Of Primary Industries And Regional Development, Western Australia

Fisheries Occasional Publications

The Western Australian aquatic environment is home to a number of species that are protected under international agreements and national or state legislation. Many of these species occur in areas where fishing takes place, sometimes resulting in interactions between fishers and protected species. An interaction is considered to be any physical contact between a person, fishing vessel or fishing gear and a protected species, including captures, entanglements and collisions.

This guide has been developed to help you identify some common marine protected species in Western Australia that you may encounter while fishing.

It has been divided into 5 sections:

Coverage Matters: Identifying And Mitigating Sampling Frame Issues In Recreational Fishing Surveys, Steve Taylor, Annica De Groote, Kieran Hyder, Jon Volstad, B W. Hartill, J Foster, R Andrews, Karina L. Ryan

Fisheries Research Articles

Surveys play an integral part in monitoring and maintaining sustainable recreational fisheries. For any probabilistic survey, the selection of a sampling frame (e.g., list of individuals or fishers) is an important decision because it influences the ability to provide unbiased estimates of recreational catch and effort. Undercoverage occurs when units of the target population (i.e., the population of interest) are missing from the frame population. This error can undermine the reliability of research advice generated from survey estimates. In this review, we: (i) define six sampling frame configurations that are commonly applied in probabilistic recreational fishing surveys; (ii) synthesise how …

Diseases are ubiquitous in natural systems, with broad effects across populations, communities and ecosystems. However, the drivers of many diseases remain poorly understood, particularly in marine environments, inhibiting effective conservation and management measures. We examined biogeographical patterns of infection in the foundational seagrass Zostera marina by the parasitic protist Labyrinthula zosterae, the causative agent of seagrass wasting disease, across >20° of latitude in two ocean basins. We then identified and characterized relationships among wasting disease prevalence and a suite of host traits and environmental variables. Host characteristics and transmission dynamics explained most of the variance in prevalence across our survey, …

Climate Effects On Honey Bees Can Be Mitigated By Beekeeping Management In Kenya, Malena Sibaja Leyton, H. Michael G. Lattorff, Nkoba Kiatoko, Fabrice Requier

All Peer-Reviewed Publications

In recent decades, worldwide concerns about the health of honey bees motivated the development of surveys to monitor the colony losses, of which Sub-Saharan Africa has had limited representation. In the context of climate change, understanding how climate affects colony losses has become fundamental, yet literature on this subject is scarce. For the first time, we conducted a survey to estimate the livestock decrease of honey bee colonies in Kenya for the year 2021–2022 to explore the effects of environmental conditions, such as temperature and precipitation, on livestock decrease. We define “livestock decrease” from the beekeeper's perspective, including dead colonies …

Evidence For Interactive Effects Of Inhibitory And Prospective Intolerance Of Uncertainty And Stimulus-Level Uncertainty On Threat Safety Discrimination Learning, Kyoko Yazaki Feb 2025

Evidence For Interactive Effects Of Inhibitory And Prospective Intolerance Of Uncertainty And Stimulus-Level Uncertainty On Threat Safety Discrimination Learning, Kyoko Yazaki

Dissertations, Theses, and Capstone Projects

Fear is a fundamental component of human learning, critical for survival, and extensively studied through Pavlovian conditioning paradigms (LeDoux & Pine, 2016). This thesis examines the interplay between stimulus-level uncertainty and individual differences in intolerance of uncertainty (IU) on threat-safety discrimination learning. Using a within-subject design, participants were conditioned to certain (100% reinforcement), uncertain (50% reinforcement), and safety (0% reinforcement) cues through the pairing of colored visual stimuli with aversive electrical shocks. Discrimination learning was assessed using both implicit (SCR) and explicit (self-reported US expectancy estimates and unpleasantness ratings) measures.

The present study (n = 102) replicated previous findings showing …

Characterizing Malaria Infections In Caribbean Lizards: Parasite Niche Expansion & Host Response, Sarah J. Pangburn Feb 2025

Characterizing Malaria Infections In Caribbean Lizards: Parasite Niche Expansion & Host Response, Sarah J. Pangburn

Dissertations, Theses, and Capstone Projects

Malaria is historically one of the most severe parasitic human diseases and is still responsible for over half a million deaths annually. Plasmodium species, the causative agents of malaria, are often characterized by two hallmark features of their asexual stages: the invasion of vertebrate red blood cells and the presence of hemozoin pigment as a byproduct of host hemoglobin digestion. Despite their evolutionary relatedness to mammalian Plasmodium, wildlife malaria parasites are understudied, leaving their vast genetic diversity to be explored. Lizard-infective malaria parasites, for example, include over 100 species of Plasmodium and present a diverse array of phenotypes, some …

The Alphaproteobacterial General Stress Response: Investigating Protein Structure, Dynamics, And Regulatory Mechanisms, Danielle Swingle Feb 2025

The Alphaproteobacterial General Stress Response: Investigating Protein Structure, Dynamics, And Regulatory Mechanisms, Danielle Swingle

Dissertations, Theses, and Capstone Projects

Bacteria are relatively simple organisms that face a wide variety of environmental challenges. Their survival is determined by their ability to sense and respond to changes in their surroundings. Alphaproteobacteria commonly accomplish this using the general stress response (GSR). During the first step in this system, a signal is detected by a sensor histidine kinase (HK), modulating autophosphorylation within its kinase domain. HKs involved in the GSR generally belong to the HWE/HisKA2 family, a lesser studied group of HKs with noncanonical features. The signal is propagated when the HK phosphorylates the next protein in the pathway, PhyR. Once activated, PhyR …

The Role Of Secondary And Tertiary Structure In The Cap-Independent Translation Of Fgf-9 And Hif-1-Alpha, Amanda Michelle Whittaker Feb 2025

The Role Of Secondary And Tertiary Structure In The Cap-Independent Translation Of Fgf-9 And Hif-1-Alpha, Amanda Michelle Whittaker

Dissertations, Theses, and Capstone Projects

Under normoxic conditions, eukaryotes initiate translation of RNA through eIF4E recognition of the 5’ cap. However, under cellular stress, eukaryotic translation must be initiated through a 4E-independent, or “cap-independent” mechanism, involving eukaryotic initiation factor 4G (eIF4G) binding directly to the 5’ untranslated regions (5’ UTR) of the RNA. eIF4G binding then recruits the ribosome to the transcript. While this mechanism is useful for translation of apoptotic transcripts and transcripts involved in cell survival, cap-independent translation is also utilized by oncogenic RNA for tumorigenesis. Previous work by our lab and others has categorized this recruitment and initiation mechanism as either internal-ribosome-entry-site …

Constructing A Parameterized Stimuli Space Suitable To Induce Controlled Changes In Human And Machine Perceptual Systems, Andrew Frankel Feb 2025

Constructing A Parameterized Stimuli Space Suitable To Induce Controlled Changes In Human And Machine Perceptual Systems, Andrew Frankel

Dissertations, Theses, and Capstone Projects

Traditional computer vision applications focus on objective tasks, such as object detection, classification, or segmentation. Much of human experience is inherently subjective, such as our personal response to artwork. Individualized experiences are challenging to replicate in a controlled laboratory environment, as those experiences depend on the unique history and internal models of the observer. This work presents a technique to construct a 2-dimensional parameterized stimuli space suitable to induce controlled changes in the perceptual systems of both human and machine observers. Our contributions are threefold:

  1. Using a balanced dataset of 8,800 fine art images spanning 11 art movements and 88 …

Children’s Nutrition Research Center Staff Publications

The dorsomedial hypothalamus (DMH) receives inputs from the preoptic area (POA), where ambient temperature mediates physiological adaptations of energy expenditure and food intake. Warm-activated POA neurons suppress energy expenditure via brown adipose tissue (BAT) projecting neurons in the dorsomedial hypothalamus/dorsal hypothalamic area (dDMH/DHA). Our earlier work identified leptin receptor (Lepr)-expressing, BAT-projecting dDMH/DHA neurons that mediate metabolic leptin effects. Yet, the neurotransmitter (glutamate or GABA) used by dDMH/DHALepr neurons remains unexplored and was investigated in this study using mice. We report that dDMH/DHALepr neurons represent equally glutamatergic and GABAergic neurons. Surprisingly, chemogenetic activation of glutamatergic and/or GABAergic dDMH/DHA neurons were capable …

Test Of Strategies For Production And Harvest Of Edible Roots From Hydroponic Plants, Mariam Yaslem Albreiki Feb 2025

Test Of Strategies For Production And Harvest Of Edible Roots From Hydroponic Plants, Mariam Yaslem Albreiki

Theses

Hydroponic plant cultivation is becoming increasingly popular in the UAE, especially for leafy greens and fruit vegetables. By the end of the growing cycle, the roots of hydroponic plants are usually treated as crop residues, even though roots of several species are potentially edible and could be processed into food or nutraceuticals. Root crops like sweet potato or carrot might even be grown in hydroponic systems for the primary purpose of producing edible fibrous or tuberous roots. However, the use of hydroponic systems for the production of root biomass is not yet common, and most farmers strive to produce plants …

Bladder cancer (BLCA) genomic profiling has identified molecular subtypes with distinct clinical characteristics and variable sensitivities to frontline therapy. BLCAs can be categorized into luminal or basal subtypes based on their gene expression. We comprehensively characterized nine human BLCA cell lines (UC3, UC6, UC9, UC13, UC14, T24, SCaBER, RT4V6 and RT112) into molecular subtypes using orthotopic xenograft models. Patient-derived, luciferase-tagged BLCA cell lines were cultured in vitro and engrafted into bladders of NSG mice. Tumor growth was monitored using bioluminescence imaging and mRNA-based molecular classification was used to characterize xenografts into molecular subtypes. RNAseq analysis and basal, luminal, and epithelial-mesenchymal …

Hsp90: Bringing It All Together, Georgios Ioannis Karras, Giorgio Colombo, Andrea N Kravats

Faculty, Staff and Student Publications

Heat-shock protein 90 (Hsp90) is an ancient and multifaceted protein-folding machine essential for most organisms. The past 40 years have uncovered remarkable complexity in the regulation and function of Hsp90, which dwarfs most other machines in the cell in sophistication. Here, we propose four analogies to illustrate Hsp90's sophistication: a multifunctional Swiss Army knife, an automobile engine and its controls, a switchboard acting as a hub and directing signals, and an orchestra conductor setting the tempo of a symphony. Although each of these analogies represents some key Hsp90 activities, none of them captures the entirety of Hsp90's complexity. Together, these …

Cerebral accumulation of alpha-synuclein (αSyn) aggregates is the hallmark event in a group of neurodegenerative diseases-collectively called synucleinopathies-which include Parkinson's disease, dementia with Lewy bodies and multiple system atrophy. Currently, these are diagnosed by their clinical symptoms and definitively confirmed postmortem by the presence of αSyn deposits in the brain. Here, we summarize the drawbacks of the current clinical definition of synucleinopathies and outline the rationale for moving toward an earlier, biology-anchored definition of these disorders, with or without the presence of clinical symptoms. We underscore the utility of the αSyn seed amplification assay to detect aggregated αSyn in living …

Tubes are crucial for the function of many organs in animals given their fundamental roles in transporting and exchanging substances to maintain homeostasis within an organism. Therefore, the development and maintenance of these tube-like structures within organs is a vital process. Tubes can form in diverse ways, and advances in our understanding of the molecular and cellular mechanisms underpinning these different modes of tubulogenesis have significant impacts in many biological contexts, including development and disease. This Review discusses recent progress in understanding developmental mechanisms underlying tube formation.

Although we are all familiar with the sensation of fatigue, there are still profound divergences on what it represents and its mechanisms. Fatigue can take various forms depending on the condition in which it develops. Cancer-related fatigue is considered a symptom of exhaustion that is often present at the time of diagnosis, increases in intensity during cancer therapy, and does not always recede after completion of treatment. It is usually attributed to the inflammation induced by damage-associated molecular patterns released by tumor cells during cancer progression and in response to its treatment. In this review, we argue that it is …

Heat shock protein 90 (HSP90), a vital chaperone involved in the folding and stabilization of various cellular proteins, regulates key functions in many tumor cells. In the context of gastric adenocarcinoma (GAC), where HSP90's role remains largely unexplored, we aimed to investigate the significance of HSP90 inhibitor, AUY922, in regulating the YAP1/TEAD pathway and its association with the tumor immune microenvironment (TME). Our results showed that AUY922 effectively inhibited GAC aggressiveness in both the invitro and invivo models, induced apoptosis, and cell-cycle arrest. Various functional assays elucidated that AUY922 potently inhibited the expression and interaction among YAP1/TEAD and HSP90, resulting …
