This work develops computational methods for identifying molecular signatures from high-throughput genomic data and for modeling long non-coding RNA (lncRNA) sub-cellular localization. The response of multiple myeloma to CB-6644, a selective RUVBL1/2 complex inhibitor with potential anti-tumor activity, is analyzed to identify drug-responsive pathways and molecular signatures. Conventional gene set enrichment analysis (GSEA) often excludes low-expression genes. Here, phenotype comparison is reformulated as a supervised machine learning problem: genes most informative for discrimination are first selected using a machine learning approach, and GSEA is then applied to these machine-learning derived gene sets. Underwater Acoustic Networks (UANs) are critical for enabling long-range underwater communication, supporting a wide range of applications, such as environmental monitoring, resource exploration, disaster prevention and marine security. Unfortunately, UANs operate within a limited acoustic spectrum, where these spectrums often overlap with those used by marine animals for communication, navigation and foraging. Additionally, anthropogenic noise from industrial activities contributes to acoustic pollution, intensifying this problem. This frequency overlap poses significant risks to marine life. This work investigates the effect of aging treatment on the mechanical properties and corrosion resistance of Ti-13Nb-12Ta-10Zr-4Sn (TNTZS) alloy prepared by vacuum arc melting. The as-cast TNTZS alloy was solution-treated and aged at 450°C (HT450) and 550°C (HT550). Microstructural characterization revealed significant changes in the phase proportion (in vol%), which transformed from 64% β, 19% α, and 17% α″ in as-cast condition to 54% β, 13% α, and 33% α″ for HT450 and 55% β, 25% α, and 20% α″ for HT550, respectively. Additive manufacturing of biomedical high-entropy alloys (BioHEAs) demands a combination of low elastic modulus, high strength, and damage tolerance, yet composition discovery remains largely empirical. Here, we establish a machine-learning framework that couples virtual screening with physical prototyping to link composition, deformation mechanism, and properties. Ensemble models for strength, elongation, and modulus were applied to screen Ti–Zr–Nb–Ta–Mo-centered quinary-to-septenary spaces (∼15 million compositions), revealing discrete performance islands anchored by a Ti–Zr backbone. A Zr-rich BCC alloy (Zr₃₉.₃Ti₁₉.₅Nb₁₇.₉Ta₁₆.₈Mo₆.₅) was identified and validated. Electrochemical sensing is widely used for chemical and biological detection due to its high sensitivity, label-free operation, and compatibility with miniaturized electronic systems. However, conventional microelectrode platforms operate in an ensemble-averaged regime in which the measured current represents the collective response of many molecules interacting with the electrode surface. This ensemble averaging masks localized nanoscale electrochemical events and limits the ability to detect rare interactions, such as single molecules or nanoparticles. Achieving single-entity electrochemical detection therefore requires strategies that confine electrochemical reactions to nanoscale regions while maintaining compatibility with scalable planar microfabrication.

Mechanical Fractionation Of Wheat Middlings For Application In Pyrolysis And Animal Feed, Okwudili I. Obiakor

Wheat middlings are grain byproducts that are underused for bioenergy production despite having a high lignocellulose content. Its use as a feedstock for catalytic pyrolysis depends on effective and sustainable fractionation to enhance efficiency and product yield. This study tested mechanical pre-fractionation (sieving and air classification) to reduce ash content of certain fractions to < 1% for catalytic pyrolysis and enrich nutrient levels of other fractions for feed applications. Wheat middlings were separated into 11 fractions using screen sizes from 106 µm to 1651 µm, and the composition of each fraction was characterized (ash, protein, structural carbohydrates, lignin, starch, and simple sugars). For cyclone separation, a full factorial design was used to study the effect of air velocity (15,18, 20 m/s) and feed rate (33, 35, 38 kg/h) on the amount of material collected in the underflow and overflow, and the composition of these fractions was characterized. Sieving showed a pronounced segregation of ash content, from 4.5% to 6.5% in wheat middlings fractions, with 5.7% being the lowest for coarse fractions which has higher lignocellulose content, and 4.5% in the fine fraction (150-212 µm). The same defined enrichment was observed in all nutrients except for protein. Starch enrichment zone were defined in the fine fractions (212 µm and below), for structural carbohydrates and lignin in the coarse fractions (600 µm and above), and for ash in coarse fractions (1180-1651 µm). In contrast, protein content was not significantly different between various fractions (p value=0.787). The fiber rich fraction (> 600 µm), suitable for pyrolysis, which have a composite ash value of 6.0% can be sorted and mixed with intermediate fractions to reduce ash to 5.3% and the remaining fractions rich in digestible nutrients used for animal feed formulation. This dissertation presents computational and AI-driven frameworks for identifying key regulatory genes and their downstream targets across plant and human biological systems. Three studies address distinct challenges in genomic regulation using advanced machine learning and bioinformatics approaches.

The first study introduces DyGAF (Dynamic Gene Attention Focus), a dual-attention transformer framework that identifies and ranks disease-relevant biomarker genes by simultaneously modeling independent molecular responses and interdependent regulatory network behavior. Two attention models provide complementary perspectives on gene importance and are fused through a novel combination metric. This research investigated mechanical properties and crystallization of poly(butylene terephthalate) composites by adding glass flakes (GF) and aluminum particles (Al). The concentration of the GF was 3 wt% or 5 wt%, and the Al was 0.5 wt% or 1.0 wt%. The stress-strain curves of the PBT-based composites showed yielding and necking. The PBT/GF/Al composites with GF/Al ratios of 3/0.5 wt/wt%, 3/1.0 wt/wt%, 5/0.5 wt/wt%, and 5/1.0 wt/wt% had Young’s moduli of 11.44%, 11.70%, 16.81%, and 19.31% higher than that of neat PBT, respectively. Poly(lactic acid)/ethylene-propylene-diene monomer (EPDM)/cellulose composites using cellulose derived from hemp biomass (CHB) were investigated in this research. Morphology, chemical structures, functional groups, and crystallinity of CHB were characterized, observing a size of 135 ± 32 μm from SEM images with high purity and crystallinity from FT-IR and XRD spectroscopy. The optimized CHB was incorporated at 1 phr, 3 phr, and 5 phr into PLA/EPDM blends at 90/10 w/w. Rice husk ash (RHA), an abundant biomass residue, was employed as a sustainable precursor for synthesizing activated carbon (AC) and its TiO2-based photocatalyst composite. AC was produced via ultrasonication-assisted NaOH activation of KOH-impregnated biochar, yielding a highly porous material with a large surface area. Titanium dioxide nanoparticles were synthesized from titanium (IV) isopropoxide (TTIP) and subsequently immobilized onto AC to form the AC/TiO2 composite. The conventional Hummers method for graphene production requires large quantities of hazardous chemicals, causing environmental impacts and sustainability concerns. This study investigated mangosteen-peel extract as a natural alternative in liquid phase exfoliation of graphite, exploiting the structural similarity between condensed tannins and graphite, which enables π−π interactions. Four exfoliation processes were studied: shear force via a homogenizer (9,500 rpm and 14,000 rpm for 41 min), sonication using an ultrasound bath (200 W and 400 kHz) for 2 h and 3 h at 50℃ and their sequential combinations. N-(4-Bromobenzoyl)-8-methoxypsoralen-4-amine (BNB) is a psoralen derivative with potent cytotoxic activity against breast cancer cells but with limited pharmaceutical application and therapeutic potential due to its extremely low aqueous solubility. To overcome this limitation, β-cyclodextrin (βCD) and its derivatives dimethyl-βCD (DMβCD), hydroxypropyl-βCD (HPβCD), and sulfobutylether-βCD (SBEβCD) were investigated as carriers to enhance BNB's aqueous solubility via cyclodextrin inclusion complexation. The development of efficient and environmentally friendly corrosion protection systems for metals in aggressive environments has become a critical area of research, particularly for stainless steel used in marine and industrial applications. This study presents the green synthesis of zinc oxide nanoparticles (ZnO-NPs) using mango peel extract (MgE) as a natural reducing and stabilizing agent. Phytochemical extraction was performed with deionized water, ethanol, and methanol for 1 h to 5 h, with deionized water at 4 h yielding the highest flavonoid content. Using zinc nitrate as a precursor, 25 mL of MgE successfully facilitated the synthesis of ZnO-NPs (ZnO-25MgE). It was found that annealing temperature at 400℃ for 6 h produced pure ZnO. This study aims to investigate the effect of montmorillonite on the surface characteristics and porosity of bacterial nanocellulose (BNC) membranes derived from pineapple peel waste. The bacterial cellulose was synthesized using Acetobacter xylinum using pineapple peel extract as medium component. Bacterial nanocellulose membrane (BNC) was obtained by crushing and homogenizing bacterial cellulose in a high-pressure homogenizer. BNC membrane was reinforced with montmorillonite content of 2 wt% to 8 wt%. The membrane was characterized for its properties using SEM, FTIR, surface roughness tester, tensile tester, water holding capacity test, and BET analysis. Fibroblasts play a vital role in tissue repair, ECM remodeling, and maintaining structural integrity in human tissues. However, their behavior in engineered 3D microenvironments remains poorly understood. Traditional 2D cultures fail to capture the complex cell-cell and cell-matrix interactions that govern fibroblast alignment, migration, and proliferation in vivo. To address this gap, this project uses bioprinted scaffolds that mimic native ECM structures and provide a platform for studying fibroblast behavior in controlled microenvironments. Per- and polyfluoroalkyl substances (PFAS) are a large family of chemicals that have seen wide usage due to their fluorinated carbon backbone. The presence of strong C-F bonds in the backbone lends PFAS molecules high thermal and chemical stability, as well as strong hydrophobicity and lipophobicity. This combination of properties has led to heavy use of PFAS as surfactants, non-stick coatings, and aqueous foam forming films and flame retardants. However, these properties bring their own consequences. The high chemical and thermal stability of PFAS renders them persistent, with the C-F bonds resisting naturally occurring forms of degradation.
