Shewanella putrefaciens CN32 reduces Fe(III) within two illites which have different properties: the Fithian bulk fraction and the <0.2 mm fraction of Muloorina. The Fithian illite contained 4.6% (w/w) total Fe, 81% of which was Fe(III). It was dominated by illite with some jarosite (~32% of the total Fe(III)) and goethite (11% of the total Fe(III)). The Muloorina illite was pure and contained 9.2% Fe, 93% of which was Fe(III). Illite suspensions were buffered at pH 7 and were inoculated with CN32 cells with lactate as the electron donor. Select treatments included anthraquinone-2,6-disulfonate (AQDS) as an electron shuttle. Bioproduction of Fe(II) was determined by ferrozine analysis. The unreduced and bioreduced solids were characterized by Mossbauer spectroscopy, X-ray diffraction and transmission electron microscopy. The extent of Fe(III) reduction in the bulk Fithian illite was enhanced by the presence of AQDS (73%) with complete reduction of jarosite and goethite and partial reduction of illite. Mossbauer spectroscopy and chemical extraction determined that 21ÿ25% of illite-associated Fe(III) was bioreduced. The extent of bioreduction was less in the absence of AQDS (63%) and only jarosite was completely reduced with partial reduction of goethite and illite. The XRD and TEM data revealed no significant illite dissolution or biogenic minerals, suggesting that illite was reduced in the solid state and biogenic Fe(II) from jarosite and goethite was either released to aqueous solution or adsorbed onto residual solid surfaces. In contrast, only 1% of the structural Fe(III) in Muloorina illite was bioreduced. The difference in the extent and rate of bioreduction between the two illites was probably due to the difference in layer charge and the total structural Fe content between the Fithian illite (0.56 per formula) and Muloorina illite (0.87). There may be other factors contributing to the observed differences, such as expandability, surface area and the arrangements of Fe in the octahedral sheets. The results of this study have important implications for predicting microbe-induced physical and chemical changes of clay minerals in soils and sediments.

Uranyl adsorbed on gibbsite at pH 4.0-8.0 and ionic strengths (ISs) 0.001-0.4 M (NaClO4) in the absence of carbonate was studied using time-resolved laser-induced fluorescence spectroscopy (TRLIFS) under cryogenic conditions. TRLIFS data showed the presence of several distinct emission components. Their contributions were determined using the evolving factor analysis approach. Modern approaches for bioremediation of radionuclide contaminated environments are based on the ability of microorganisms to effectively catalyze changes in the oxidation states of metals that in turn influence their solubility. Although microbial metal reduction has been identified as an effective means for immobilizing highly-soluble uranium(VI) complexes in situ, the biomolecular mechanisms of U(VI) reduction are not well understood. Here, we show that c-type cytochromes of a dissimilatory metal-reducing bacterium, Shewanella oneidensis MR-1, are essential for the reduction of U(VI) and formation of extracelluar UO2 nanoparticles. Miniature microbial fuel cells (mini-MFCs) were used to monitor the current generated by Shewanella oneidensis DSP10 under both anaerobic and aerobic conditions when exposed to glucose as a potential electron donor. In addition to glucose, other carbon fuels including fructose, sucrose, acetate, and ascorbic acid were also tested. When the anolyte containing S. oneidensis was grown in the presence of oxygen, power densities of 270±10, 350±20, and 120±10 W/m3 were recorded from the mini-MFC for glucose, fructose, and ascorbic acid electron donors, respectively, while sucrose and acetate produced no response. A miniature microbial fuel cell (mini-MFC) is described that demonstrates high output power per device crosssection (2.0 cm2) and volume (1.2 cm3). Shewanella oneidensis DSP10 in growth medium with lactate and buffered ferricyanide solutions were used as the anolyte and catholyte, respectively. Maximum power densities of 24 and 10 mW/m2 were measured using the true surface areas of reticulated vitreous carbon (RVC) and graphite felt (GF) electrodes without the addition of exogenous mediators in the anolyte. A scanning transmission X-ray microscope illuminated with synchrotron light was used to investigate the speciation and spatial distributions of metals in a microbial biofilm cultivated from river water. Metal 2p absorption edge signals were used to provide metal speciation (through shapes of the absorption spectra) and quantitative spatial distributions of the metal species. This paper presents sample data and describes methods for extracting quantitative maps of metal species from image sequences recorded in the region of the metal 2p edges. We have found, through a series of recent experiments, encouraging evidence that the neuro-motor system is motivated to change motor patterns when exposed to visuo-motor tasks. We have also shown that the learning of these tasks can be heightened with forces and/or visual distortions that appropriately manipulate the error. This process does not require intense concentration and it is often considered a game. We introduce the concept of perceptually meaningful image editing and present two techniques for manipulating the apparent depth of objects in an image. The user loads an image, selects an object and specifies whether the object should appear closer or further away. The system automatically determines target values for the object and/or background that achieve the desired depth change. These depth editing operations, based on techniques used by traditional artists, manipulate either the luminance or color temperature of different regions of the image. Identifying intrinsic structures in large networks is a fundamental problem in many fields, such as biology, engineering and social sciences. Motivated by biology applications, in this paper we are concerned with identifying community structures, which are densely connected sub-graphs, in large biological networks. We address several critical issues for finding community structures. First, biological networks directly constructed from experimental data often contain spurious edges and may also miss genuine connections. As a result, community structures in biological networks are often weak. We introduce simple operations to capture local neighborhood structures for identifying weak communities. The amount of biosequence data being produced each year is growing exponentially. Extracting useful information from this massive amount of data is becoming an increasingly difficult task. This thesis focuses on accelerating the most widely-used software tool for analyzing genomic data, BLAST. This thesis presents Mercury BLAST, a novel method for accelerating searches through massive DNA databases. Mercury BLAST takes a streaming approach to the BLAST computation by offloading the performance-critical sections onto reconfigurable hardware. Protein databases have grown exponentially over the last decade. This exponential growth has made extracting valuable information from these databases increasingly time consuming. This project presents a new method of accelerating a commonly used program for performing similarity searching on protein databases, BLASTP. This project describes the design and implementation of Mercury BLASTP, a customized hardware accelerated variant of BLASTP. NCBI BLASTP is a popular sequence analysis tool used to study the evolutionary relationship between two protein sequences. Protein databases continue to grow exponentially as entire genomes of organisms are sequenced, making sequence analysis a computationally demanding task. For example, a search of the E. coli. k12 proteome against the GenBank Non-Redundant database takes 36 hours on a standard workstation. In this thesis, we look to address the problem by accelerating protein searching using Field Programmable Gate Arrays. Radio power management is of paramount concern in wireless sensor networks (WSNs) that must achieve long lifetimes on scarce amount of energy. Previous work has treated communication and sensing separately, which is insufficient for a common class of sensor networks that must satisfy both sensing and communication requirements. Furthermore, previous approaches focused on reducing energy consumption in individual radio states resulting in suboptimal solutions. Profile Hidden Markov models are highly expressive representations of functional units, or motifs, conserved across protein sequences. Profile-HMM search is a powerful computational technique that is used to annotate new sequences by identifying occurrences of known motifs in them. With the exponential growth of protein databases, there is an increasing demand for acceleration of such techniques. We describe an accelerator for the Viterbi algorithm using a two-stage pipelined design in which the first stage is implemented in parallel reconfigurable hardware for greater speedup. Force measurements from experiments conducted in water on a flapping-and-pitching thin flat plate wing of semi-elliptic planform at low Reynolds numbers are reported. Time varying force data, measured using a force transducer, provide a means to understand the mechanisms that lead to enhanced performance observed in insect flight compared to fixed wing aerodynamics. Experimental uncertainties associated with low level (∼1N) fluid dynamic force measurements on flapping-and-pitching wings are addressed. a previously proposed pitching mode in which the leading edge and trailing edge switch roles to allow using cambered airfoils has been shown to be viable and may have advantages over …

Optimal Impulse Control Of Systems With Control Constraints And Application To Hiv Treatment, Vivek Yadav, S. N. Balakrishnan

In this paper, conditions for optimal impulse control of an impulsive system with constraints on control are derived. These hold for a system whose states can be changed instantaneously at discrete times with impulses while a continuous control is being applied between those times. The conditions derived are applied to the problem of optimal HIV treatment. Simulation results are presented to show the treatment procedure. The results obtained show that the intervention method developed leads to good results.

Cells sense and respond to chemical and physical stimuli through signal transduction pathways, which mediate cell proliferation, differentiation, migration, and survival. The cytokines interleukin-2 (IL-2) and interleukin-4 (IL-4) are key regulators of the adaptive immune system, particularly influencing the clonal expansion and differentiation of T cells. At least in culture, both synergistic and antagonistic effects of IL-2 and -4 co-stimulation have been reported; the antagonism, when observed, is thought to arise from the utilization of a common subunit shared by IL-2 and IL-4 receptors. We hypothesized that recently formed, incompletely mineralized, and thus, relatively deformable osteons in the equine third metacarpus enhance in vitro load-controlled fatigue life in two ways. Macroscopically, there is a compliance effect, because reduced tissue elastic modulus diminishes the stress required to reach a given strain. Microscopically, there is a cement line effect, in which new osteons and their cement lines more effectively serve as barriers to crack propagation. Horses traveling by road commonly experience heat stress conditions and poor air quality, which may be caused by insufficient ventilation; however, there are few estimates of air exchange in a horse trailer during transport. Air exchange rate was measured at ten locations within a four-horse trailer (internal volume 18.5 m3) using tracer gas decay measurement to assess the adequacy of ventilation.
