The lycopodium alkaloids are a family of over 270 naturally occurring compounds, many of which are bioactive. Therefore, developing an efficient manner by which these alkaloids can be synthesized could be incredibly useful in studying their potential medicinal benefits. Herein, steps toward this goal were accomplished. A bicyclic ring structure was synthesized in few steps from commercially available starting materials. This structure can be viewed as a key intermediate from which several lycopodium alkaloids could be synthesized in relatively few steps. Single walled carbon nanotubes (SWNTs) due to their unique optical behavior, large surface area, robust mechanical strength and electrical properties make them one of the ideal candidates for sensing and opto-electronic applications. In this work, we explore the energy transfer (exciton energy transfer-EET) phenomena occurring between nanotubes in bundles, using resonance Raman spectroscopy.

In current forensic testing, a new pattern is emerging where the drugs that are submitted to crime labs for analysis are no longer restricted to well-characterized substances such as cocaine, heroin and tetrahydrocannabinol (THC). The appearance of new psychoactive substances (NPS) in forensic laboratories, including synthetic alternatives to scheduled substances and plant-based psychotropics, has highlighted issues that traditional analytical methods such as gas chromatography- and liquid chromatography-mass spectrometry impose in the characterization of these samples. Garlic is a very popular condiment that has been used around the world for centuries. It is also a source of a remarkably extensive range of organosulfur compounds, whose chemistry is the focus of this thesis. The central reaction in formation of these compounds is the enzymatic cleavage of alk(en)yl cysteine sulfoxides by alliinases, which leads to sulfenic acids. The latter can then undergo condensation and rearrangement into various organosulfur compounds. Three aspects of the chemistry of garlic have been investigated in this thesis.

We developed a new technology to study protein-protein interaction in mammalian cells. This technology is based high resolution of Nucleic Magnetic Resonance (NMR) spectroscopy. Using this technology we studied interaction between the receptor for advanced glycation endproducts (RAGE). RAGE- is a multiligand receptor of immunoglobulin receptor family that is activated by a multitude of ligands. Fine particulate (PM2.5) air pollution is a major issue in Saudi Arabia. Though the health effects of exposure to PM2.5 have been extensively studied in developed countries of Europe and North America, this research is yet to be done in developing countries of Africa, some parts of Asia and the Middle East including Saudi Arabia. This is the first comprehensive assessment of PM2.5 air pollution in Saudi Arabia describing the major emission sources as well as assessing the association of daily exposures to PM2.5 and its chemical constituents with cardiopulmonary morbidity.

Trichomonas vaginalis is a sexually transmitted parasite and, while it is often asymptomatic in 50 males, the parasite is associated with disease in both sexes. Metronidazole is an effective 51 treatment for trichomoniasis, but resistant strains have evolved and, thus, it has become 52 necessary to investigate other possible therapies. In this study, we examined the effects of native 53 and oxidized forms of the sodium salts of eicosapentaenoic, docosahexaenoic and arachidonic 54 acids on T. vaginalis activity. Modeling loops is a critical and challenging step in protein modeling and prediction. We have developed a quick online service (http://rcd.chaconlab.org) for ab initio loop modeling combining a coarse-grained conformational search with a full-atom refinement. Our original Random Coordinate Descent (RCD) loop closure algorithm has been greatly improved to enrich the sampling distribution towards near-native conformations. These improvements include a new workflow optimization, MPI-parallelization and fast backbone angle sampling based on neighbor-dependent Ramachandran probability distributions. The server starts by efficiently searching the vast conformational space from only the loop sequence information and the environment atomic coordinates. The generated closed loop …

The present paper describes the use of a disposable pencil graphite electrode (PGE) for the voltammetric determination of famotidine. Cyclic voltammetric studies using different supporting electrolytes emphasized an irreversible oxidation of famotidine on the PGE. The electrode process is diffusion-controlled and pH-dependent. Differential pulse voltammetry (DPV) in phosphate buffer solution of pH 6.81 was employed for famotidine's quantitative determination. The anodic peak current of famotidine varies linearly with the analyte concentration in the range 4.72 $\times $ 10$^{-7}$--4.95 $\times $ 10$^{-4}$ M. Detection and quantification limits were 1.51 $\times $ 10$^{-7}$ M and 5.04 $\times $ 10$^{-7}$ M famotidine, respectively. …

Eosin-Y exhibits high affinity and emission based spectral response to most of the major ions in water samples. In the present study we performed selective spectrofluorimetric analysis of manganese with eosin-Y in the presence of potential interferents. We employed green chemistry reagents, ionic liquids (ILs) and two different micelles, to suppress the effect of conventional cations and anions on the response of eosin-Y. The experimental data revealed that different test moieties caused enhanced analytical response to Mn$^{2+}$. New thermally stable metallo-phthalocyanines bearing dibenzoxanthenes as highly organo-solubilizing aromatic hydrocarbon substituents were successfully prepared by cyclotetramerization of corresponding phthalonitriles with anhydrous metal salts [Zn(CH$_{3}$COO)$_{2}$ and NiCl$_{2}$] in the presence of a catalytic amount of DBU in 2-(dimethylamino) ethanol. All of these phthalocyanines are soluble in some organic solvents such as DMF, DMSO, THF, CH$_{2}$Cl$_{2}$, and CHCl$_{3}$. Then we successfully prepared the poly(methyl methacrylate) (PMMA)/ZnPc/Al nanocomposite films by incorporating Al nanoparticles into a transparent PMMA/ZnPc matrix. A new chromium(III) ion-imprinted polymer (IIP) was prepared from a Cr(III)-nicotinate complex (template), acrylamide (functional monomer), and ethylene glycol dimethacrylate (cross-linking agent) using 2,2'-azobisisobutyronitrile as the radical initiator. IIP was characterised and used as a selective sorbent for the solid-phase extraction of Cr(III) ions. The conditions for dynamic separation of Cr(III) on IIP were optimised. Cr(III) ions are selectively retained on the sorbent in a pH range from 9 to 10 and can be eluted with 4 mol L$^{-1}$ acetic acid. Cr(III) ions were determined by flame atomic absorption spectrometry (FAAS) with a detection limit of 0.08 $\mu $g mL$^{-1}$. …

This thesis highlights previous applications of supramolecular chemistry in addition to new potential properties and applications. Bone morphogenetic protein 2/4 (BMP2/4), members of the transforming growth factor β (Tgf-β) superfamily, play a dichotomous role in the progression of cancers through cell growth suppression and the enhancement of tumorigenesis in a variety of cancers. Cyclin dependent kinase 8 (CDK8), a protein kinase that regulates gene transcription, is involved in a variety of cancers including breast and pancreatic cancers as well as in mediating BMP2 signaling via its canonical Smad1 pathway. Efficiently hydrolyzing glucuronide metabolites is an important step in the analysis of drugs in urine. Amitriptyline and cyclobenzaprine are both tricyclic compounds with tertiary aliphatic amine groups that are subsequently metabolized to a less common form of glucuronide metabolite, quaternary ammonium linked glucuronides (N+- glucuronide). A collaborative study was conducted to investigate discrepancies in recoveries of these two commonly prescribed compounds in patient urine samples when hydrolyzed with different enzyme from four different commercially available β-glucuronidase sources.

The surface modification of solid inorganic substrates for thermodynamic compatibility with organic polymer media has become an important area of study for the development of advanced functional composite materials. Polymer ligands covalently bound to the substrate surface have been an effective means to achieve said compatibility. Chemical dynamics, in principle, should be understood by solving the time-dependent Schrödinger equation for a molecular system, describing motion of the nuclei and electrons. However, the computational efforts to solve this partial second-order differential equation scales exponentially with the system size, which prevents us from getting exact numerical solutions for systems larger than 4-5 atoms. Thus, approximations simplifying the picture are necessary. The reaction of coordination compounds of palladium, rhodium, ruthenium and nickel with thiolated ortho-carborane derivatives- 1,2-dimercapto-o-carborane (1,2-(HS)2-1,2- C2B10H10 ) and 9,12- dimercapto-o-carborane (9,12-(HS)2-1,2- C2B10H10 ) and with carbornanyl dicarboxylate has been studied. To further investigate the chemistry of o-carboranyl dithiolate, both of the reported literature dithiols have been employed to study the reactivity with some of the above mentioned transition metal coordination compounds. The 1,2-dimercapto-o-carborane reacts with bis(triphenylphosphine)palladium(II) chloride [PdCl2(PPh3)2] to form a square planar bis(triphenylphosphine)palladium(II) carboranyl dithiolate (PdC2B10S2(PPh3)2) complex. In this thesis, cobaltocenium containing monomers and polymers are investigated for guest anion loading and alkaline anion exchange membrane for fuel cells. The properties of these polymers are characterized and discussed.

Chapter 1 describes overall background and potential applications of metallocene and metallocenium containing polymers. The research objectives of metallocenium containing polymers are discussed.
