Chlorothalonil, a non-systemic and broad-spectrum fungicide, is widely used to control the pathogens of agricultural plants. Although microbial degradation of chlorothalonil is known, we know little about the colonization and degradation capacity of these microbes in the natural and semi-natural soil environments. Therefore, we studied the colonization and detoxification potential of a chlorothalonil degrading Stenotrophomonas acidaminiphila probiotic strain BJ1 in the soil under green conditions. The results from polymerase chain reaction-denaturing gradient gel electrophoresis demonstrated that probiotic strain BJ1 successfully colonized the soil by competing with the native biota. The Wnt-signaling pathway functions in regulating cell growth and thus is involved in the carcinogenic process of several cancers, including colorectal cancer. We tested the hypothesis that multiple genes in this signaling pathway are dysregulated and that miRNAs are associated with these dysregulated genes. We used data from 217 colorectal cancer (CRC) cases to evaluate differences in Wnt-signaling pathway gene expression between paired CRC and normal mucosa and identify miRNAs that are associated with these genes. The X-ray crystal structure of the dapE-encoded N-succinyl-l,l-diaminopimelic acid desuccinylase from Haemophilus influenzae (HiDapE) bound by the products of hydrolysis, succinic acid and l,l-DAP, was determined at 1.95 Å. Surprisingly, the structure bound to the products revealed that HiDapE undergoes a significant conformational change in which the catalytic domain rotates ∼50° and shifts ∼10.1 Å (as measured at the position of the Zn atoms) relative to the dimerization domain. This heretofore unobserved closed conformation revealed significant movements within the catalytic domain compared to that of wild-type HiDapE, which results in effectively closing off access to …

A fundamental role of the Hsp90 and Cdc37 chaperones in mediating conformational development and activation of diverse protein kinase clients is essential in signal transduction. There has been increasing evidence that the Hsp90-Cdc37 system executes its chaperoning duties by recognizing conformational instability of kinase clients and modulating their folding landscapes. The recent cryo-electron microscopy structure of the Hsp90-Cdc37- Cdk4 kinase complex has provided a framework for dissecting regulatory principles underlying differentiation and recruitment of protein kinase clients to the chaperone machinery. The Chattahoochee Nature Center (CNC) is one of the leading educational centers in Georgia about the ecology of the Chattahoochee River. Due to lack of man power, keeping down the weeds in the CNC plant nursery is one of those tasks that often gets left undone. The nursery becomes overgrown with invasive weed species. Understandably, they must sometimes resort to the use of herbicides, such as Roundup®, to keep the hundreds of native and endangered species of plants housed at CNC from being choked out by invasive weeds. Airborne discrete return light detection and ranging (LiDAR) point clouds covering forested areas can be processed to segment individual trees and retrieve their morphological attributes. Segmenting individual trees in natural deciduous forests, however, remained a challenge because of the complex and multi-layered canopy. In this chapter, we present (i) a robust segmentation method that avoids a priori assumptions about the canopy structure, (ii) a vertical canopy stratification procedure that improves segmentation of understory trees, (iii) an occlusion model for estimating the point density of each canopy stratum, and (iv) a distributed computing approach for efficient processing at the forest level. …

Lack of adequate physical activity in children is an epidemic that can result in obesity and other poor health outcomes across the lifespan. Physical activity interventions focused on motor skill competence continue to be developed, but some interventions, such as neuromuscular training (NMT), may be limited in how early they can be implemented due to dependence on the child’s level of cognitive and perceptual-motor development. Early implementation of motor-rich activities that support motor skill development in children is critical for the development of healthy levels of physical activity that carry through into adulthood. In the past couple of decades, there has been an increase in the occurrence of wildfire events in the United States. The U.S. Forest Service estimates that over 73,000 wildfires on average occur annually in the U.S., burning about 7.3 million acres of land. Bandelier National Monument, in northern New Mexico, has been affected by several wildfires in the past 40 years, one of the most recent being the Las Conchas Fire in 2011, which burned over 60,700 hectaresin Bandelier National Monument and Valles Caldera National Preserve. Sistema Muévelo Rico is a 1.2 km long cave in Quintana Roo, less than 2 km from the Caribbean Sea. We measured illuminance to a level of 0.1 lux, organic matter (weight loss on ignition), temperature, and relative humidity. The last two were measured at hourly intervals for nearly one year. Approximately one-third of the cave has illuminance values greater than 0.01 lux, and most of the rest of the cave has light as well. Temperature and relative humidity were relatively constant, but they showed a daily cycle at all stations, albeit with different strengths. Organic matter averaged 8%, intermediate …

Speciation of copper in marine systems strongly influences the ability of copper to cause toxicity. Natural organic matter (NOM) contains many binding sites which provides a protective effect on copper toxicity. The purpose of this study was to characterize copper binding with NOM using fluorescence quenching techniques. Fluorescence quenching of NOM with copper was performed on nine sea water samples. The resulting stability con- stants and binding capacities were consistent with literature values of marine NOM, show- ing strong binding with log K values from 7.64 to 10.2 and binding capacities ranging from 15 to 3110 nmole mg C −1 …

Mammalian herbivores are an essential component of grassland and savanna ecosystems, and with feedbacks to the climate system. To date, the response and feedbacks of mammalian herbivores to changes in both abiotic and biotic factors are poorly quantified and not adequately represented in the current global land surface modeling framework. In this study, we coupled herbivore population dynamics in a global land model (the Dynamic Land Ecosystem Model, DLEM 3.0) to simulate populations of horses, cattle, sheep, and goats, and their responses to changes in multiple environmental factors at the site level across different continents during 1980–2010. This capstone is a data-driven investigation into New York City's rat problem. By using publicly available government data to map rat activity in NYC, I identified several socio-economic variables that correlate with rat populations at the community district, borough, and city-scale. I used these findings (mainly that rat problems are linked to lower incomes) as the basis of an investigation, which includes interviews with residents, experts, and city officials. Prof. Bobby Corrigan, urban rodentologist and formerly with the NYC Department of Health criticizes the city's efforts for the first time on the record.

With current declines of vertebrate taxa meeting or exceeding those of historic mass extinction events, there is a growing need to investigate the main drivers of losses. Two of the main drivers of declines are global climate and land-use changes, both affecting multiple groups of taxa. Amphibians are at great risk from these two drivers of change and investigations into the impact of future change could assist with the formation of conservation plans to mitigate losses. The mouse brain can be studied over vast spatial scales ranging from microscopic imaging of single neurons to macroscopic measurements of hemodynamics acquired over the majority of the mouse cortex. However, most neuroimaging modalities are limited by a fundamental trade-off between the spatial resolution and the field-of-view (FOV) over which the brain can be imaged, making it difficult to fully understand the functional and structural architecture of the healthy mouse brain and its disruption in disease. Movement and habitat selection by Greater Sage-grouse (Centrocercus uropasianus) is of great interest to wildlife managers tasked with applying conservation measures for this iconic western species. Current technology has created small and lightweight GPS (Global Positioning Systems) transmitters that can be attached to sage-grouse. Using GIS software and statistical programs such as Program R, land managers can analyze GPS location data to assess how sage-grouse are geospatially interacting with their habitats. Determination of the mechanical behavior of materials requires an understanding of deformation during loading. While this is traditionally accomplished in engineering by examining a force displacement curve for a whole sample, these techniques implicitly ignore local geometric complexities and local material inhomogeneities commonly found in biologic tissues. Techniques such as normalized cross correlation have been classically applied to address this issue and resolve deformation at the local level; however, these techniques have proven unreliable when deformations become large, if the sample undergoes a rotation, and/or if strain fields become incompatible (e.g. at or near failure).

Arbuscular mycorrhizal fungi (AMF) form mycorrhizae, a common, well-studied symbiotic relationship. Controls on the magnitude and direction of plant mycorrhizal growth response (MGR) remain obscured. Specifically, the influence of light availability in the MGR of an invasive forb, spotted knapweed Centaurea stoebe, has not been studied. Greenhouse studies exploring the growth response of knapweed to arbuscular mycorrhizae (AM) often fail to report light intensity levels, which could impact the quality of their data. For cancer genomics to fully expand its utility from research discovery to clinical adoption, somatic variant detection pipelines must be optimized and standardized to ensure identification of clinically relevant mutations and to reduce laborious and error-prone post-processing steps. To address the need for improved catalogues of clinically and biologically important somatic mutations, we developed DoCM, a Database of Curated Mutations in Cancer (http://docm.info), as described in Chapter 2. Understanding species-habitat relationships is vital to successful conservation, but the tools used to communicate species-habitat relationships are often poorly suited to the information needs of conservation practitioners. Here we present a novel method for translating a statistical species-habitat model, a regression analysis relating ring-necked pheasant abundance to landcover, into an interactive online tool. An important problem in spatial ecology is to understand how population-scale patterns emerge from individual-level birth, death, and movement processes. These processes, which depend on local landscape characteristics, vary spatially and may exhibit sharp transitions through behavioural responses to habitat edges, leading to discontinuous population densities. Such systems can be modelled using reaction–diffusion equations with interface conditions that capture local behaviour at patch boundaries. In this work we develop a novel homogenization technique to approximate the large-scale dynamics of the system. When diabetes progresses, many patients suffer from chronic foot ulcers. In a study described in Matrix Metalloproteinases and Diabetic Foot Ulcers (Muller et al., 2008), sixteen patients with diabetic foot ulcers were examined throughout a twelve week healing period. During this period, levels of matrix metalloproteinases (MMP-1), their inhibitors (TIMP-1), and the extracellular matrix in a wound area were measured at distinct time intervals for each patient. Endemic and rare species as bioindicators of habitat vulnerability were used to develop protection and management plans for biotope prioritization (mainly islands habitats, lava tubes or groundwaters). Due to their narrow distribution, the endemic species (species confined to a restricted geographic area) are more susceptible to ecological disequilibrium and habitat loss than the widespread ones. Forecasting the potential range of invasive species is a critical component for risk assessment, monitoring, and management. However, many of these invasive species are not yet at equilibrium which can be problematic for many modelling approaches. Using the climate matching method, MaxEnt, a series of species distribution models (SDMs) and risk analysis maps were created for select apple snail species in Florida: Pomacea canaliculata, P. diffusa, and P. maculata. Heterocyclic amines (HCAs) are carcinogenic molecules generated from the reaction of creatin(in)e and amino acids at high cooking temperatures in meat. Previous research has shown that replacing creatine with arginine leads to new, uncharacterized HCA molecules. This research entails implementing and optimizing the preparative HPLC analysis of extracts from multiple burnings of arginine with phenylalanine. Isolated fractions from the prep-HPLC analysis were further analyzed using the Ames test to identify mutagenic compounds. Prep-HPLC provides quality control to the burning process along with isolation of larger quantities of materials for further characterization and molecular structure identification.

Throughout history zoos and aquariums have satisfied a number of different, albeit to some, conflicting roles (Ballantyne, Packer, Hughes, & Dierking, 2007). In recent years, zoos and aquariums have shifted their focus on taking a proactive role in wildlife conservation and promoting conservation learning among their visitors. The Cretaceous bird trackway originally labeled Aquatilavipes anhuiensis, in 1994, had previously been examined, photographed and replicated, but never described or illustrated in detail. However, it has been part of a widening discussion about the distribution of Aquatilavipes and Koreanaornis in China (and Korea). Here we illustrate and formally describe the holotype in detail and assign it to Koreanaornis (Koreanaornis anhuiensis) as informally proposed by previous authors. We also demonstrate that most authenticated reports of Koreanaornis, including the Anhui occurrence, are from the Lower Cretaceous, not from the Upper Cretaceous as previously reported.
