Modeling Accuracy Matters: Aligning Molecular Dynamics With 2d Nmr Derived Noe Restraints, Milan Patel May 2023

Modeling Accuracy Matters: Aligning Molecular Dynamics With 2d Nmr Derived Noe Restraints, Milan Patel

Honors Scholar Theses

Among structural biology techniques, Nuclear Magnetic Resonance (NMR) provides a holistic view of structure that is close to protein structure in situ. Namely, NMR imaging allows for the solution state of the protein to be observed, derived from Nuclear Overhauser Effect restraints (NOEs). NOEs are a distance range in which hydrogen pairs are observed to stay within range of, and therefore experimental data which computational models can be compared against. To that end, we investigated the effects of adding the NOE restraints as distance restraints in Molecular Dynamics (MD) simulations on the 24 residue HP24stab derived villin headpiece subdomain to …

The Physics Research Problem: A Brief Analysis Of Financial And Administrative Factors Relating To Recent Trends In Research Output In Physics In India, Varad Dhodapkar Apr 2023

The Physics Research Problem: A Brief Analysis Of Financial And Administrative Factors Relating To Recent Trends In Research Output In Physics In India, Varad Dhodapkar

Butler Journal of Undergraduate Research

This paper attempts to view and interpret data from various sources such as the World Bank database, research and development (R&D) reports by the Indian government, Nature Index, Scopus index, and others to examine the effect that the various government financial initiatives and administrative features and policies concerning funding of institutions of higher attainment have had on India’s research output in the field of physics. In addition to this, the inconsistent standards of funding across various institutes of higher education, investment in R&D activities made by other nations in comparison to India, the share of physics research output of various …

The Role Of Conformational Changes In Viral And Bacterial Protein Functions, Md Lokman Hossen Jun 2022

The Role Of Conformational Changes In Viral And Bacterial Protein Functions, Md Lokman Hossen

FIU Electronic Theses and Dissertations

Proteins do versatile work in cells. They require a cascade of structural changes to perform different tasks like binding to the other neighboring biomolecules, transporting small chemicals, activating a chemical reaction, etc. The structural conformations of proteins can be critical in changing their working ability. In this dissertation, I investigated the role of conformational changes of viral protein, e.g., spike and envelope protein of SARS-CoV-2, and bacterial protein, e.g., multidrug transporter and toxic extrusion protein- PfMATE from Pyrococcus furiosus. Also, I performed molecular docking-based drug screening targeting the E protein to suggest a set of drugs that can be repurposed …

Protocol For Fabricating Electroless Nickel Immersion Gold Strain Sensors On Nitrile Butadiene Rubber Gloves For Wearable Electronics, Sara S. Mechael, Yunyun Wu, Yiting Chen, Tricia Breen Carmichael Dec 2021

Protocol For Fabricating Electroless Nickel Immersion Gold Strain Sensors On Nitrile Butadiene Rubber Gloves For Wearable Electronics, Sara S. Mechael, Yunyun Wu, Yiting Chen, Tricia Breen Carmichael

Chemistry and Biochemistry Publications

This protocol describes the fabrication of patterned conductive gold films on nitrile butadiene rubber (NBR) gloves for wearable strain sensors using electroless nickel immersion gold (ENIG) plating, a solution-based metallization technique. The resulting NBR/ENIG films are strain sensitive; resistance measurements of a patterned sensing array can be used to map human hand motions. This protocol also describes challenges related to the ENIG process and troubleshooting steps to achieve conformal gold films for strain sensing over a large working range. For complete details on the use and execution of this protocol, please refer to Mechael et al. (2021).

9th Annual Postdoctoral Science Symposium, University Of Texas Md Anderson Cancer Center Postdoctoral Association Sep 2019

9th Annual Postdoctoral Science Symposium, University Of Texas Md Anderson Cancer Center Postdoctoral Association

Annual Postdoctoral Science Symposium Abstracts

The mission of the Annual Postdoctoral Science Symposium (APSS) is to provide a platform for talented postdoctoral fellows throughout the Texas Medical Center to present their work to a wider audience. The MD Anderson Postdoctoral Association convened its inaugural Annual Postdoctoral Science Symposium (APSS) on August 4, 2011.

The APSS provides a professional venue for postdoctoral scientists to develop, clarify, and refine their research as a result of formal reviews and critiques of faculty and other postdoctoral scientists. Additionally, attendees discuss current research on a broad range of subjects while promoting academic interactions and enrichment and developing new collaborations.

Symmetry And Reconstruction Of Particle Structure From Random Angle Diffraction Patterns, Sandi Wibowo Dec 2016

Symmetry And Reconstruction Of Particle Structure From Random Angle Diffraction Patterns, Sandi Wibowo

Theses and Dissertations

The problem of determining the structure of a biomolecule, when all the evidence from experiment consists of individual diffraction patterns from random particle orientations, is the central theoretical problem with an XFEL. One of the methods proposed is a calculation over all measured diffraction patterns of the average angular correlations between pairs of points on the diffraction patterns. It is possible to construct from these a matrix B characterized by angular momentum quantum number l, and whose elements are characterized by radii q and q’ of the resolution shells. If matrix B is considered as dot product of vectors, which …

We compare two conceptually different methods for determining methane column-averaged mixing ratios (XCH4) from Greenhouse Gases Observing Satellite (GOSAT) shortwave infrared (SWIR) measurements. These methods account differently for light scattering by aerosol and cirrus. The proxy method retrieves a CO2 column which, in conjunction with prior knowledge on CO2 acts as a proxy for scattering effects. The physics-based method accounts for scattering by retrieving three effective parameters of a scattering layer. Both retrievals are validated on a 19-month data set using ground-based XCH4 measurements at 12 stations of the Total Carbon Column Observing Network (TCCON), …

Scholasticism An Intellectual Basis And Unifying Principle Of Modern Science, Alice V. Johnson Jul 1929

Scholasticism An Intellectual Basis And Unifying Principle Of Modern Science, Alice V. Johnson

Electronic Thesis and Dissertation

Amid the almost uninterrupted disintegration of systems during the last three centuries, the philosophy of St. Thomas has alone been able to stand the shock of criticism; it alone has proved sufficiently solid and comprehensive to serve as an intellectual basis and unifying principle for all the new facts and phenomena brought to light by modern science.
