An Automated Method For Rapid Identification Of Putative Gene Family Members In Plants, Ronald L. Frank, Ajay Mane, Fikret Erçal
Biological Sciences Faculty Research & Creative Works
Background: Gene duplication events have played a significant role in genome evolution, particularly in plants. Exhaustive searches for all members of a known gene family as well as the identification of new gene families has become increasingly important. Subfunctionalization via changes in regulatory sequences following duplication (adaptive selection) appears to be a common mechanism of evolution in plants and can be accompanied by purifying selection on the coding region. Such negative selection can be detected by a bias toward synonymous over nonsynonymous substitutions. However, the process of identifying this bias requires many steps usually employing several different software programs. We …

Complex conductivity measurements (0.1-1000 Hz) were obtained from biostimulated sand-packed columns to investigate the effect of microbial growth and biofilm formation on the electrical properties of porous media. Microbial growth was verified by direct microbial counts, pH measurements, and environmental scanning electron microscope imaging. Peaks in imaginary (interfacial) conductivity in the biostimulated columns were coincident with peaks in the microbial cell concentrations extracted from sands. However, the real conductivity component showed no discernible relationship to microbial cell concentration. We suggest that the observed dynamic changes in the imaginary conductivity (σ″) arise from the growth and attachment of microbial cells and …

Remarks On The Stability Of Some Size-Structured Population Models I: Changes In Vital Rates Due To Population Only, Mohammed El-Doma
Applications and Applied Mathematics: An International Journal (AAM)
We consider a size-structured population model that has been studied in Calsina et al. (2003). We propose a different approach that provides direct stability results, and we correct a stability result given therein. In addition, we obtain global stability results that have not been given in Calsina et al. (2003).
The Environmental Impact Of Dietary Choice And Agriculture In California, Harold J. Marlow Jr.
The Environmental Impact Of Dietary Choice And Agriculture In California, Harold J. Marlow Jr.
Loma Linda University Electronic Theses, Dissertations & Projects
Food demand influences agricultural production. Modern agricultural practices have resulted in polluted soil, air and water, eroded soil, dependence on imported oil, and loss of biodiversity. The goal of this research is to investigate the environmental impact of pesticide and fertilizer application, water consumption, and energy used to produce commodities for a vegetarian and non vegetarian diet in California. The working assumption is that greater number and amount of inputs are associated with greater environmental impact. The literature supports this notion. To accomplish this goal, dietary preferences were quantified using the Adventist Health Study and state agricultural data were collected …
Analysis Of An Sirs Age-Structured Epidemic Model With Vaccination And Vertical Transmission Of Disease, Mohammed El-Doma
Analysis Of An Sirs Age-Structured Epidemic Model With Vaccination And Vertical Transmission Of Disease, Mohammed El-Doma
Applications and Applied Mathematics: An International Journal (AAM)
An SIRS age-structured epidemic model for a vertically as well as horizontally transmitted disease under vaccination is investigated when the fertility, mortality and removal rates depend on age and the force of infection of proportionate mixing assumption type, and vaccination wanes over time. We prove the existence and uniqueness of solution to the model equations, and show that solutions of the model equations depend continuously on the initial age-distributions. Furthermore, we determine the steady states and obtain an explicitly computable threshold condition, in terms of the demographic and epidemiological parameters of the model; we then study the stability of the …

UNLV Theses, Dissertations, Professional Papers, and Capstones
The purpose of this study was to look at population trends of wintering bald eagles (Haliaeetus leucocephalus) at the Lake Mead National Recreation Area, Nevada from 1991 to 2006. Bald eagles were counted on January 5, 2006 along the entire shoreline of Lake Mead and Lake Mohave. This study focused on two questions: (1) how has the population changed over time? (2) How has the proportion of juvenile eagles to adult eagles changed over time? Question one was supported with the number of bald eagles significantly increasing (r=0.76, p=0.002). Question two was supported as the proportion of juveniles to adults …

Homeland Security: Engaging The Frontlines - Symposium Proceedings, George H. Baker, Cheryl J. Elliott
George H Baker
The rise of the American homeland security endeavor under the leadership of the new Department of Homeland Security has been heralded by several major national strategy documents. These documents have served to organize efforts at top levels within the government and industry. However, the national strategy guidance is not getting to many organizations and people at the grass-roots level who can make the most difference in preventing attacks, protecting systems, and recovering from catastrophic events, viz. the general citizenry, private infrastructure owners, and local governments. To better understand grass-roots issues and solutions, James Madison University, in cooperation with the Federal …

Hydrodynamic Regulation Of Reproduction In Fucoid Algae: A Regional Model And Consequences For Population Structure, Susan H. Brawley
Hydrodynamic Regulation Of Reproduction In Fucoid Algae: A Regional Model And Consequences For Population Structure, Susan H. Brawley
University of Maine Office of Research Administration: Grant Reports
Fucoid algae dominate most rocky shores across the north Atlantic and contribute substantially to structuring of the coastal ecosystem. Reproduction in fucoid algae is sensitive to hydrodynamic conditions, resulting in high fertilization success because gamete release occurs only under calm conditions. These findings have important implications for asynchrony in gamete release between populations and the scale of population isolation. This study will 1) test a nascent model describing when successful fucoid reproduction can occur, 2) determine whether hybridization between Fucus vesiculosus and other fucoid algae occurs when gamete release is delayed by turbulent conditions, and 3) analyze whether genetic differentiation …
Mercury Concentrations In South Texas Game Fishes, E. Anthony Reisinger
Mercury Concentrations In South Texas Game Fishes, E. Anthony Reisinger
Theses and Dissertations - UTB/UTPA
Mercury (Hg) is one of the most ubiquitous and controversial metals in the world primarily due to the toxicity of the organic form of the metal, methylmercury (MeHg). MeHg is a neurotoxin at high levels, known to manifest its effects on humans primarily through consumption of certain fish and marine mammals, which tend to bioaccumulate MeHg in their tissues over time. Increased fish consumption and, thus, mercury intake in residents of coastal areas necessitates a better awareness of MeHg content in game fish species, thus the subject of this study.
Three hundred thirty-nine tissue samples were taken from 19 south …

Collaborative Research: Functional And Genomic Analysis Of Polysymbiosis In The Wood-Boring Bivalve Lyrodus Pedicellatus, Daniel L. Distel
University of Maine Office of Research Administration: Grant Reports
Each day massive quantities of wood and woody plant materials enter the oceans, providing resources upon which a large variety of marine organisms depend. However, the biological communities supported by marine wood are only poorly understood. Globally, the most important consumers of marine wood are wood-boring bivalves of the family Teredinidae (shipworms, primarily found above 150 m) and Pholadidae (subfamily Xylophagainae, primarily found in the deep sea, 150-8000 m). These clams depend on intracellular endosymbiotic bacteria (endocytobionts) to help them consume a substrate (lignocellulose) that cannot be utilized by most other animals. Two functions have been proposed for symbionts of …

Why Is The Number Of Dna Bases 4?, Bo Deng
Department of Mathematics: Faculty Publications
In this paper we construct a mathematical model for DNA replication based on Shannon’s mathematical theory for communication. We treatDNAreplication as a communication channel. We show that the mean replication rate is maximal with four nucleotide bases under the primary assumption that the pairing time of the G–C bases is between 1.65 and 3 times the pairing time of the A–T bases.

Emd: An Ensemble Algorithm For Discovering Regulatory Motifs In Dna Sequences, Jianjun Hu, Yifeng D. Yang, Daisuke Kihara
Department of Biological Sciences Faculty Publications
Background
Understanding gene regulatory networks has become one of the central research problems in bioinformatics. More than thirty algorithms have been proposed to identify DNA regulatory sites during the past thirty years. However, the prediction accuracy of these algorithms is still quite low. Ensemble algorithms have emerged as an effective strategy in bioinformatics for improving the prediction accuracy by exploiting the synergetic prediction capability of multiple algorithms.
Results
We proposed a novel clustering-based ensemble algorithm named EMD for de novo motif discovery by combining multiple predictions from multiple runs of one or more base component algorithms. The ensemble approach is …

Terpenes And Carbohydrate Source Influence Rumen Fermentation, Digestibility, Intake, And Preference In Sheep, J. J. Villalba, F. D. Provenza, K. C. Olson
Green Canyon Environmental Research Area, Logan Utah
We hypothesized that toxins and nutrients in foods interact to influence foraging behavior by herbivores. Based on this hypothesis we predicted that 1) terpenes in big sagebrush (Artemisia tridentata) influence intake and preference in sheep for diets varying in sources of nonstructural (barley grain) and structural (sugar beet pulp) carbohydrates, and 2) these effects are due to the differential effects of terpenes on fermentation products and apparent digestibility of each class of carbohydrates. Lambs were fed 2 isoenergetic and isonitrogenous diets with varying proportions of the same ingredients (beet pulp- and barley grain-based diet) or offered a choice between the …
