Polyadenation is an important process occurring in the messenger RNA that involves cleavage of 3 end nascent mRNAs and addition of poly(A) tails. For this thesis,I present PolyA DB3 ,a database cataloging cleavage and polyadenylation sites (PASs) in several genomes specifically for human,mouse,rat and chicken. This database is based on deep sequencing data. PASs are mapped by the 3’ region extraction and deep sequencing (3’READS) method, ensuring unequivocal PAS identification. With the advent of genetic sequencing, there was much hope of finding the inherited elements underlying complex diseases, such as late-onset Alzheimer’s disease (AD), but it has been a challenge to fully uncover the necessary information hidden in the data. A likely contributor to this failure is the fact that the pathogenesis of most complex diseases does not involve single markers working alone, but patterns of genetic markers interacting additively or epistatically. Overexploitation and climate change can reduce the abundance and shift the spatial distribution of marine species. Determining the habitat suitability of a mobile pelagic species, such as Makaira nigricans (BUM) and Istiompax indica (BLM), can help describe their spatiotemporal distribution patterns over a broad spatial scale, which is a crucial need for fisheries management. Using 14 years (1997-2010) of Inter-American Tropical Tuna Commission (IATTC) catch data from purse-seine vessels in the eastern Pacific Ocean (EPO), we modeled the dynamic habitat suitability of BUM and BLM in response to environmental variables within the EPO using a species distribution model (MaxEnt) with …

Observations of fine-scale behavioral dynamics of zooplankton may shed insight into much larger-scale ecosystem patterns and phenomena. Some zooplankton, such as copepods, are known to aggregate near density gradients; however, it is not clear the extent to which density gradients alone affect copepod distribution and behavior, since these gradients are often associated with phytoplankton layers. In this study, we investigated the behavior of Calanus pacificus in response to salinity gradients through laboratory experiments observed with high-resolution video and analyzed using computational techniques. Bubble stream production in belugas has been poorly characterized and its function is not well understood. I examined behavioral states when producing bubble streams (“bubbling”), and when bubbling calls, to determine whether bubbling was significantly associated with a particular call category or behavioral state. Using 19 hours of video and audio recordings collected over a two-day period, I quantified bubble streams of a 4-month old calf and an unrelated adult female housed together. Based on the overall activity budgets and pool of vocalizations for both animals, I calculated the expected counts of bubble streams with and without vocalizations, assuming that …

Learning is a basic and important component of behavior yet we have very little empirical information about the interaction between mechanisms of learning and evolution. In our work, we are testing hypotheses about the neurogenetic mechanisms through which animal learning abilities evolve. We are able to test this directly by using experimentally evolved populations of flies, which differ in learning ability. These populations were previously evolved within the lab by creating worlds with different patterns of change following theoretically predicted effects on which enhanced learning will evolve. Native (Chione californiensis) and non-indigenous bivalve species [Musculista senhousia (now known as Arcuatula senhousia), and Venerupis philippinarum] were collected from Mission Bay, San Diego, California and exposed to copper contaminated water at estimated concentrations of 0 ppb, 25 ppb, and 50 ppb over the course of two experimental periods of 18 days and 12 days. Schizophrenia is a mental illness with a complex and as of yet unclear etiology. It is highly heritable and has a strong polygenic character, however, studies examining the genetics of schizophrenia have not sufficiently explained all variability in its prevalence. Environmental causes are theorized to have a non trivial contribution to the pathoetiology of schizophrenia, including interactions with genetic components, but these mechanisms remain unclear. The role of post-settlement processes in benthic invertebrate recruitment dynamics has been well established; however, more recently, studies have been resolving the pre-settlement processes and environmental variables that may shape initial settlement. The staple crop Sorghum bicolor shows potential as a source of secondary metabolite-based biofuels due to its diverse phenotype and chemical profile. S. bicolor produces a variety of high-energy metabolites, including terpenes which are a potential renewable source of fuel additives. In eukaryotes, DNA is wrapped around histone proteins forming a highly compact structure, the chromatin. All DNA-based processes must occur within the complex organization of the chromatin, and this requires modulation of its structure when needed. This is accomplished by covalent histone modifications that alter histone-DNA contacts, as well as through the actions of ATP-dependent chromatin remodelers. These multi-subunit complexes play major roles in transcription regulation, replication and repairing DNA damage. In this work, ten Emirati Chami cheese samples were collected and analyzed to determine their chemical composition, texture, rheology, and microbiological properties. Chami cheeses showed large variations in moisture (60.9–84.1%), protein (7.5–14.6%), fat (0.5–7.8%), and ash (3.4–8.0%) contents as well as in pH (3.6–4.4), and water activity (0.977–0.999%). The variation in fat content of samples suggested that extra fat was added; this added fat was either butter or vegetable oil as indicated by the fatty acid composition. The different samples showed peaks of variable size for fat melting. The sodium content in the 10 cheese samples varied from 223–2410 mg/kg, …

The vertical distribution of copepods in estuaries is known to vary in relation to environmental factors. However, the relationships between environmental conditions (e.g., tides, hydrography) and copepod distributions are not well understood. This project examined connections between environmental parameters and copepod distribution in Mission Bay, San Diego, California. Copepods (adults, juveniles, and nauplii) were collected every two hours over a diel cycle at three sites across the bay. By protocol, ambient and body temperatures are collected at every investigated death scene. These data has been used since 1839 to estimate the time of death, a crucial factor when it comes to cases of unnatural deaths and homicides. The Glaister Equation and Henssge's nomogram, commonly used to calculate estimated time of death, are inconsistent and often do not agree with each other. Therefore, my objective was to evaluate and improve them.
