Oil spills occur regularly in terrestrial environments and crude oil can contain many compounds that are highly resistant to degradation. Among these compounds are high levels of polycyclic aromatic hydrocarbons (PAHs) which are not only toxic but can also be carcinogenic and/or mutagenic. The first chapter of this dissertation includes an extensive review chapter on the variables affecting the anaerobic degradation of hydrocarbons, with a particular focus on PAHs. The direct incorporation of carboxylated carbon nanotubes (f-CNTs) into hydrophobic drug particles during their formation via anti-solvent precipitation is presented. The approach is tested using two drugs namely antifungal agent Griseofulvin (GF) and antibiotic Sulfamethoxazole (SMZ) that have very different aqueous solubility. It is observed that the f-CNTs dispersed in the water serve as nucleating sites for crystallization and are readily incorporated into the drug particles without altering crystal structure or other properties. The results show that the hydrophilic f-CNTs dramatically enhance dissolution rate for both drugs. Listeria monocytogenes is a Gram-positive, facultative intracellular food-borne pathogen that causes the disease listeriosis. In order to establish an infection, L. monocytogenes must survive multiple stressors encountered within the gastrointestinal tract, including alterations in pH, bile, salt, and oxygen availability. This dissertation focused on understanding the stress response of L. monocytogenes to bile. Bile acts as a bactericidal agent by disrupting the membrane integrity and causing instability to macromolecules like DNA. Thus, a bacterium must be able to maintain its membrane architecture, composition and integrity.

Cells have many ways to manipulate protein levels, including transcription factors, chromatin modification, modification of messenger RNA (mRNA), and manipulation of proteolytic protein decay. Cells can indirectly control protein volume by controlling mRNA lifespan, which is directly correlated with protein output. Often, sequence-specific elements in mRNA contribute to this lifespan. The mechanism of assembly of sarcomeric myosins into elongating thick filaments is not well understood. The results of this study suggest a novel mechanistic model in which the AMPK-related kinase UNC-82, which is orthologous to mammalian ARK5/NUAK1 and SNARK/NUAK2, acts as an assemblase on sarcomeric myosin molecules, mediating their addition into the elongating thick filaments of C. elegans body-wall muscle. The classical genetic crosses performed in this study produced over 53 different worm strains that contain thick-filament-affecting mutations and/or transgenes in single-, double- or triple-mutant combinations. Alzheimer disease (AD) is a fatal neurodegenerative disorder characterized by the widespread deposition of proteinaceous plaques abundant in amyloid-β (Aβ) aggregates. Although the plaques mainly contain high molecular weight, insoluble Aβ fibrils, the low molecular weight soluble aggregates called oligomers have been shown as the primary toxic species responsible for synaptic dysfunction and neuronal loss in AD. The process of aggregation is nucleation-dependent, but also highly stochastic and inhomogeneous resulting in biophysically diverse assemblies. Arboreal ants in the Brazilian Cerrado rely on cavities in living trees as nest sites. These cavities are created by a community of, wood-boring beetles, which act as ecosystem engineers. Despite the importance of these cavities as a resource, little is known about their natural abundance and heterogeneity, how ants use and modify them as nest sites, and how this interaction between cavities and their ant occupants influences trophic interactions on cerrado trees. While vaccines exist for the some of the most problematic strains of human papillomavirus (HPV), a double stranded DNA virus, there is currently no cure. HPV remains one of the most commonly sexually transmitted infections and is responsible for virtually all cervical cancers and genital warts. Natural products Distamycin A and netropsin have inspired the hairpin Nmethylpyrrole (Py)/N-methylimidazole (Im) polyamides (PAs) studied here. Mosquitoes remain important vectors in transmitting wildlife diseases. This dissertation aims to understand the role that mosquitoes play in transmitting wildlife diseases such as avian malaria, a protozoan parasite belonging to the genus Plasmodium. Using data from wild-caught mosquitoes captured in multiple years and across multiple islands on the Galapagos Archipelago, we describe distributional patterns of mosquitoes, their range limits and assess whether there exists a disease-free refuge as occurs in Hawaii. Introduced carnivores exert considerable pressure on native predators through predation, competition and disease transmission. Improved understanding of determinant factors of interactions and pathogen transmission between introduced and endemic wildlife may help to predict disease emergence, avoid pathogen spillover and help control outbreaks. Using non-invasive camera traps, I identified areas where transmission of pathogens might happen through records of shared space-use within a protected area in Eastern Madagascar. I showed that indirect interactions between animals were more likely to occur near the research station which may constitute a disease transmission hotspot for carnivores in the landscape. Human papillomavirus (HPV) is a common sexually transmitted virus responsible for cervical cancers, and its infection is currently incurable. Only a few vaccines against high-risk HPV strains are available. Hairpin polyamides (PAs) in different sizes (8-20 units long) bind DNA in different lengths. They have been shown to have different anti-HPV activities in cell culture.

The interaction between PA and DNA is stabilized by two types of molecular forces: attractive and repulsive forces. TRIM5α is an anti-viral restriction factor that inhibits the lifecycle of retroviruses. TRIM5α binds to and forms a hexameric lattice around the retroviral capsid, thereby initiating its antiviral activities, which include: (1) inhibition of viral infection; (2) inhibition of viral reverse transcription; (3) disassembly of the capsid; and (4), activation of innate signaling pathways. The formation of this assembly also activates the E3 ubiquitin ligase function of TRIM5α. Ubiquitin modification is associated with directing substrates to particular cellular pathways. Every year there are nearly 500,000 reported burn injuries in the United States; half of which occur under the influence of alcohol. Clinical studies have shown that burn patients who are intoxicated at the time of injury have a worse prognosis; including increased risk of multiple organ dysfunction syndrome (MODS) and sepsis. The etiology behind these pathological consequences of ethanol and burn injury remains to be elucidated. The sarco/endoplasmic reticulum calcium ATPase (SERCA) is the major regulator of Ca2+ levels in the cell. Deficient calcium handling in the heart has been linked to heart failure, a leading cause of death in developed countries. As of today, targeting SERCA to enhance cardiac function has not been successful due to lack of details about SERCA structural dynamics during Ca2+ transport.
