Biological Sequence Simulation For Testing Complex Evolutionary Hypotheses: Indel-Seq-Gen Version 2.0, Cory L. Strope
Biological Sequence Simulation For Testing Complex Evolutionary Hypotheses: Indel-Seq-Gen Version 2.0, Cory L. Strope
Department of Computer Science and Engineering: Dissertations, Theses, and Student Research
Reconstructing the evolutionary history of biological sequences will provide a better understanding of mechanisms of sequence divergence and functional evolution. Long-term sequence evolution includes not only substitutions of residues but also more dynamic changes such as insertion, deletion, and long-range rearrangements. Such dynamic changes make reconstructing sequence evolution history difficult and affect the accuracy of molecular evolutionary methods, such as multiple sequence alignments (MSAs) and phylogenetic methods. In order to test the accuracy of these methods, benchmark datasets are required. However, currently available benchmark datasets have limitations in their sizes and evolutionary histories of the included sequences are unknown. These …

The energy security needs of energy importing nations continue to escalate. It is clear that biofuels can help meet some of the increasing need for energy. Theoretically, these can be produced from a variety of biological materials, including agricultural residues (such as corn stover and wheat straw), perennial grasses, legumes, algae, and other biological materials. Currently, however, the most heavily utilized material is corn starch. Industrial fuel ethanol production in the US primarily uses corn, because it is readily converted into fuel at a relatively low cost compared to other biomass sources. The production of corn-based ethanol in the US …
Designing An Instrument Based On Native Fluorescence To Determine Soil Microbial Content At A Mars Analog Site, Heather D. Smith
Designing An Instrument Based On Native Fluorescence To Determine Soil Microbial Content At A Mars Analog Site, Heather D. Smith
All Graduate Theses and Dissertations, Spring 1920 to Summer 2023
For this research project we designed an instrument to detect bacteria via biomolecular fluorescence. We introduce the current understanding of astrobiology, our knowledge of life beyond Earth, and the commonality of Earth life as it pertains to the search for life on Mars. We proposed a novel technique for searching for direct evidence of life on the surface of Mars using fluorescence. We use the arid region of the Mojave Desert as an analog of Mars. Results indicate the fluorescence of the biotic component of desert soils is approximately as strong as the fluorescence of the mineral component. Fluorescence laboratory …

Classification, Clustering And Data-Mining Of Biological Data, Thomas Triplet
Department of Computer Science and Engineering: Dissertations, Theses, and Student Research
The proliferation of biological databases and the easy access enabled by the Internet is having a beneficial impact on biological sciences and transforming the way research is conducted. There are currently over 1100 molecular biology databases dispersed throughout the Internet. However, very few of them integrate data from multiple sources. To assist in the functional and evolutionary analysis of the abundant number of novel proteins, we introduce the PROFESS (PROtein Function, Evolution, Structure and Sequence) database that integrates data from various biological sources. PROFESS is freely available athttp://cse.unl.edu/~profess/. Our database is designed to be versatile and expandable and will not …

Quantifying And Resolving Multiple Vector Transformants In S. Cerevisiae Plasmid Libraries, Thomas C. Scanlon, Elizabeth C. Gray, Karl E. Griswold
Dartmouth Scholarship
In addition to providing the molecular machinery for transcription and translation, recombinant microbial expression hosts maintain the critical genotype-phenotype link that is essential for high throughput screening and recovery of proteins encoded by plasmid libraries. It is known that Escherichia coli cells can be simultaneously transformed with multiple unique plasmids and thusly complicate recombinant library screening experiments. As a result of their potential to yield misleading results, bacterial multiple vector transformants have been thoroughly characterized in previous model studies. In contrast to bacterial systems, there is little quantitative information available regarding multiple vector transformants in yeast. Saccharomyces cerevisiae is the …

Effects Of Different Denture Cleansers On The Tensile Bond Strength Of Denture Liners, Selda Keskin
Effects Of Different Denture Cleansers On The Tensile Bond Strength Of Denture Liners, Selda Keskin
The effect of two denture cleansers (Polident1 and Protefix1) on the tensile bond strength between four soft liner materials (Molloplast B1, Permaflex1, Sofreliner Tough Medium1, and GC Reline Soft1) and a conventional denture base resin was investigated. For each of the liner materials 35 test specimens were prepared according to test the requirements and assigned into seven groups (n¼5). Before tensile testing, five of the liner specimens were kept in water or soaked in two cleansing solutions during 2 and 7 d. Five other samples served as a control group subjected directly to tensile testing. The bond strength values were …

Biofuels, especially corn-based ethanol, can help meet some of the increasing demand for transportation fuels. Currently, the most heavily utilized substrate is corn grain, which is readily converted into ethanol at a relatively low cost compared to other biomass sources. The production of ethanol in the U.S. has been dramatically increasing during the last several years; so too has the quantity of manufacturing coproducts. These nonfermentable residues are most often dried and sold as distillers dried grains with solubles – DDGS. Even though these materials are used to feed livestock in local markets, as the size of the industry continues …

Identification Of The [Fefe]-Hydrogenase Responsible For Hydrogen Generation In Thermoanaerobacterium Saccharolyticum And Demonstration Of Increased Ethanol Yield Via Hydrogenase Knockout, A. Joe Shaw, David A. Hogsett, Lee R. Lynd
Dartmouth Scholarship
Three putative hydrogenase enzyme systems in Thermoanaerobacterium saccharolyticum were investigated at the genetic, mRNA, enzymatic, and phenotypic levels. A four-gene operon containing two [FeFe]-hydrogenase genes, provisionally termed hfs (hydrogenase-Fe-S), was found to be the main enzymatic catalyst of hydrogen production. hfsB, perhaps the most interesting gene of the operon, contains an [FeFe]-hydrogenase and a PAS sensory domain and has several conserved homologues among clostridial saccharolytic, cellulolytic, and pathogenic bacteria. A second hydrogenase gene cluster, hyd, exhibited methyl viologen-linked hydrogenase enzymatic activity, but hyd gene knockouts did not influence the hydrogen yield of …

General Course Abstract
This two-day seminar format course exposes students to the complexities involved in real-world ethical decision-making. It provides students with strategies, or tools, for understanding and thinking through ethical problems to arrive at a decision. Students practice working with these strategies by applying them to realistic, complex cases.
Day 1 Abstract
During the first day of the course, guidelines and principles for ethical research practices are discussed. It is emphasized that students must apply guidelines in a context to arrive at a decision, and the course provides guidance on this decision-making process. Next, students learn about the personal …
