Determination Of Atlantic Shortfin Mako Shark (Isurus Oxyrinchus) Population Genetic Structure And Comparison Of Mitogenomic Markers, Marissa Mehlrose

This study provides the first genomics-level, population structure and genetic diversity assessment of the shortfin mako (Isurus oxyrinchus) shark. The assessments were based on mitogenome sequences from makos distributed throughout the Atlantic Ocean, with Pacific mako mitogenomes used as a comparative outgroup. In addition to complete mitogenome-based analyses, I assessed individual mitochondrial coding gene and non-coding (Control Region) sequences for their comparative resolution properties as markers for revealing matrilineal population structure and genetic diversity. The scalloped hammerhead shark, Sphyrna lewini, is a Critically Endangered, migratory species known for its tendency to form large aggregations of mostly adult females, especially in the heavily-fished Eastern Tropical Pacific (ETP) Ocean. This species forms iconic, visually spectacular, seasonal aggregations in the northern Galápagos Islands, and it is hypothesized based on telemetry studies that pregnant females from these aggregations migrate to mainland coastal nurseries for parturition. Upper trophic level predators dramatically impacted by fisheries include the large-bodied hammerhead sharks, which have become species of conservation concern worldwide. Implementing spatial management for conservation of hammerhead populations requires knowledge of temporal distribution patterns and habitat use, identification of essential habitat for protection, and quantification of interactions with human activities. There is little such information for the smooth hammerhead shark, Sphyrna zygaena. We used fin-mounted satellite tags to examine the movements and habitat use of juvenile smooth hammerheads, a demographic segment particularly threatened by exploitation. Wildlife tourism is increasing in popularity around the world, creating the need to understand alterations in animal behavior and spatial distributions that may occur due to associated anthropogenic disturbances. Nurse sharks (Ginglymostoma cirratum, Bonnaterre 1788) are commonly used for wildlife tourism within the Caye Caulker Marine Reserve in Belize. Once so abundant as to be called the ‘common’ angelshark, Squatina squatina has been extirpated from nearly the entirety of its historical range, from the eastern North Atlantic, to the Mediterranean Sea [International Union for the Conservation of Nature (IUCN) Red List: Critically Endangered]. Human interaction greatly influences the behavior and distribution of bottlenose dolphins (Tursiops truncatus). This project focuses on the distribution and behavior of bottlenose dolphins in the Drowned Cayes, Belize. Prior to the 2000s, the area was relatively undeveloped and undisturbed and had minimal human activity. Since the turn of the millennium, development and ecotourism activity has flourished in the area, increasing by more than 800,000 visitors from 1998-2006. The oceanic whitetip shark, Carcharhinus longimanus, is a circumtropical pelagic shark of high conservation concern (IUCN Red List: “Critically Endangered” in the Western North and Western Central Atlantic and “Vulnerable” globally). I present the first, population genetic assessment of the oceanic whitetip shark on a global scale, based on analysis of two mitochondrial genome regions (entire 1066-1067 bp control region and 784 bp partial ND4 gene), and nine nuclear microsatellite loci. No population structure was detected within the Western Atlantic. The largest Florida manatee (Trichechus manatus latirostris) aggregation at a natural warm-water refuge occurs in Kings Bay, Crystal River, FL. Over the last 32 years, the U.S. Fish and Wildlife Service and the State of Florida have created a network of manatee protection areas within Kings Bay including a year-round refuge designation and seven Federal manatee sanctuaries during the winter manatee season (November 15 – March 31). Efforts to conserve globally declining herbivorous green sea turtles have resulted in promising growth of some populations. These trends could significantly impact critical ecosystem services provided by seagrass meadows on which turtles feed. Expanding turtle populations could improve seagrass ecosystem health by removing seagrass biomass and preventing of the formation of sediment anoxia. However, overfishing of large sharks, the primary green turtle predators, could facilitate turtle populations growing beyond historical sizes and trigger detrimental ecosystem impacts mirroring those on land when top predators were extirpated. The basking shark, Cetorhinus maximus, has historically been a target of international fisheries, leading to well-documented declines in parts of its global distribution. Currently, the basking shark is listed as globally ‘Vulnerable’ and regionally ‘Endangered’ (North Pacific and Northeast Atlantic) on the IUCN Red List of Threatened Species, rendering the species an international conservation priority. The dusky shark, Carcharinus obscurus, is a globally distributed, coastal-pelagic species subject to an apparent high level of exploitation. The International Union for the Conservation of Nature (IUCN) lists this species as “Vulnerable” globally, and “Endangered” within western North Atlantic and Gulf of Mexico waters due to an over 80% decline in this region, with no evidence of population recovery. Many sharks have life history characteristics (e.g., slow growth, late age at maturity, low fecundity, and long gestation periods) that make their populations vulnerable to collapse due to overfishing. The porbeagle (Lamna nasus), bull shark (Carcharhinus leucas), great hammerhead (Sphyrna mokarran), and smooth hammerhead (S. zygaena), are all commercially exploited. The population genetic structure of these species was assessed based on globally distributed sample sets using mitochondrial control region (mtCR) sequences and/or nuclear markers. The deep-sea (200-1000 m) seafloor off the southeastern U.S. has a variety of extensive deep-sea coral ecosystem (DSCE) habitats including: deep-water coral mounds; various hard-bottom habitats off Florida including the Miami Terrace, Pourtales Terrace, and deep-water canyons (Agassiz and Tortugas Valleys); and deep island slopes off western Bahamas and northern Cuba. The dominant structure-forming scleractinian corals are Lophelia pertusa and Enallopsammia profunda; other structure-forming taxa include stylasterid corals, gorgonians, black corals, and sponges. Acropora cervicornis and A. palmata were once dominant, reef-building corals of Caribbean reefs. Over the last several decades, population declines of Caribbean Acropora have been dramatic, and both species are now listed as “Threatened” under the United States Endangered Species Act. Numerous restoration efforts now utilize coral gardening techniques to cultivate these species for transplantation, in which A. cervicornis is primarily cultivated both on fixed structures and in line nurseries. The Florida manatee (Trichechus manatus latirostris) is an endangered species that migrates to warm water refuges such as natural springs or power plant effluents during the winter months to escape cold water. The Florida Power and Light (FPL) discharge canal in Port Everglades, Ft. Lauderdale, FL., is utilized as a refuge by overwintering manatees.
