The focus of this dissertation is to investigate the feasibility and safety of rearing black soldier fly larvae (Hermetia illucens) on culled potato waste in the presence of pathogens. World food and feed supplies remain insufficient while the demand for alternative protein sources is steadily increasing. Recycling organic waste into ingredients of animal feeds using black soldier larvae, which are omnivorous saprotrophs native to North America, is a rapidly emerging technology that shows great promise for creating circular agricultural systems. Fresh produce and poultry have been associated with several foodborne illness outbreaks. Strategies to mitigate these risks are a much-needed research priority; therefore, five experiments were conducted to analyze pathogen cross-contamination capabilities on produce and poultry. Microbial contamination prevention and reduction strategies were also studied.

In Chapter Two, three antimicrobial delivery methods in combination with increasing concentrations of hydrogen peroxide-peroxyacetic acid (H2O2-PAA) (0.05-0.25 ml/dL) were compared to evaluate their ability to reduce and prevent cross-contamination of Listeria monocytogenes (L. monocytogenes) and Listeria innocua (L. innocua) on inoculated apples. The abundant impact of microbiota on human physiology suggests a need for exploration into their impact on human health and disease. The American Gut Project (AGP) was established to aggregate microbiome sequencing data as well as health, diet, and lifestyle metadata. This study proposes to identify taxonomic species and build a phylogenetic tree representation from the AGP participant sample collection as well as find their respective alpha and beta diversity of all metadata variables based on patient questionnaire data. There are 8,884 craft breweries producing over 23 million barrels of beer in the United States as of 2020. These 23 million barrels of craft beer account for 12.3% of the United States beer consumption in 2020. The American craft beer industry is substantial and needs to protect its product from bacterial contamination.

Overall, beer is a microbially stable product. Beers pH, ethanol levels, CO2 concentrations, the presence of hop-derived antimicrobial compounds, and low levels of O2 make beer a highly unfavorable environment for most bacterial species. The United States Department of Agriculture downgrades on the order of 17% of all Swiss cheese produced in the United States due to defects. Many of these defects are related to improper eye formation, number, distribution, or size; leading to an industry loss of over $69 million per annum. The microbiome in Swiss-type cheeses plays a significant role in eye development due to production of organic acids and gaseous emissions contingent on bacterial abundance and phenotype. Raw and processed foods are vulnerable to contamination during their production, distribution and sale. Thus, a wide variety of chemical preservatives are used in the food industry to prevent the growth of food spoilage and pathogenic bacteria. The aim of this work was to use Fourier Transform Infrared Spectroscopy to characterize and identify bacteria of particular significance to the food industry. FT-IR spectroscopy is a rapid technique that can be applied to all groups of bacteria. The two objectives were to determine a suitable sampling procedure to record a spectrum and to determine a suitable statistical technique to identify characteristic regions of the spectrum associated with the genus and, potentially, the species.
