As high throughput sequencing generates ever increasing amounts of genetic and epigenetic data new lines of inquiry open up in the field of genomic research. In this thesis, we discuss three ways in which we can utilize public databases of next generation genomic data in order to study areas of the genome previously ignored by traditional approaches. These include the study of linker regions between domains of proteins, indirect enhancers that do not strongly contact promoters of genes they regulate, and transposon-derived enhancer elements. To facilitate global efforts in addressing fundamental questions related to the biology of archaea, an international consortium of experts organized the International Workshop on Geo-Omics of Archaea (IWGOA), with the overarching themes of Ecology/Biogeochemistry, Metabolism, and Evolution. The IWGOA was held in Shenzhen, China, from October 25th to 27th, 2019. The meeting was attended by more than 200 attendees from China, Japan, USA, Australia, Germany, and France. Brief periods of starvation are a common stressor that most animals encounter in the wild and must be able to survive in order to maximize their fitness. Starvation resistance of the adult fruit fly, Drosophila melanogaster, is thought to be primarily conferred by adult fat stores, body size, metabolic rate, behavior, and activity levels. Additionally, flies selected for starvation resistance also often show delayed pupariation, which is usually indicative of altered hormone signaling. How starvation selection extends development and if it contributes to adult starvation resistance remains incompletely studied. We examine the genetic history and population status of Hawaiian hoary bats (Lasiurus semotus), the most isolated bats on Earth, and their relationship to northern hoary bats (Lasiurus cinereus), through whole-genome analysis of single-nucleotide polymorphisms mapped to a de novo-assembled reference genome. Profiles of genomic diversity and divergence indicate that Hawaiian hoary bats are distinct from northern hoary bats, and form a monophyletic group, indicating a single ancestral colonization event 1.34 Ma, followed by substantial divergence between islands beginning 0.51 Ma. Evolutionary outcomes are demonstrated by traits that affect an organism’s schedule of reproduction and survival. These life history traits are reflected in an organism’s physiology, development and behavior. Environmental changes, such as availability of nutritional resources, can profoundly affect evolutionary outcomes of individuals and populations. When shortages arise, there will be trade-offs in the allocation of resources, where one trait prevails at the expense of another.

In the laboratory, we can mimic conditions in nature and study the specific effects of the conditions that we re-create. In our case, over 100 generations of Drosophila melanogaster have been selected for starvation …

Background Termites are an important food resource for many human populations around the world, and are a good supply of nutrients. The fungus-farming ‘higher’ termite members of Macrotermitinae are also consumed by modern great apes and are implicated as critical dietary resources for early hominins. While the chemical nutritional composition of edible termites is well known, their microbiomes are unexplored in the context of human health. Here we sequenced the V4 region of the 16S rRNA gene of gut microbiota extracted from the whole intestinal tract of two Macrotermes sp. soldiers collected from the Limpopo region of South Africa. The disease chytridiomycosis, caused by the aquatic fungal pathogen Batrachochytrium dendrobatidis (Bd), has emerged as a major contributing factor for worldwide amphibian declines. Although relatively recently described, the impacts from the disease this pathogen causes have been definitively tied to amphibian declines, including some that occurred decades ago. In some cases, declines of individual species occurred with little documentation and are thus poorly understood. The relict leopard frog (Rana onca = Lithobates onca) has experienced such a decline and by the latter part of the 20th century only occurred in two general areas in southern Nevada. A large body of research links testosterone and cortisol responses to competition during adulthood. Little psychoneuroendocrine research has explored salivary steroid hormone responses to competition during middle childhood. This project investigated the relationship between acute salivary steroid hormone change, performance, competitor type, and outcome effects in three different field studies, while controlling for Body Mass Index (BMI) and pubertal development, in a population of ethnically Chinese, Hong Kong juvenile children, 8-11 years of age. The goal of this study is to use the improved imaging capability of cone-beam computerized tomography (CBCT) to investigate the development and sexual dimorphism of the frontal sinus and surrounding supraorbital region in the subadult population of urban Southern Nevada. CBCT radiographs were obtained from the UNLV School of Dental Medicine archival dental records. Five hundred and fifty six of these radiographs were reviewed for the study. Two hundred and sixteen patients (92 males, 124 females) between the ages of 7 and 20 years were included based on inclusion/exclusion criteria. This thesis examined the effects of sex and type of partner infidelity, including both physical (i.e., sexually involved with another person) and emotional (i.e., emotionally involved with another person) infidelity, on mate abandonment behaviors. Previous research has demonstrated sex differences in emotional responses to infidelity, where men react more negatively to physical infidelity and women react more negatively to emotional infidelity. While various studies have investigated perceived behavioral reactions using imagined scenarios, this study expands current research by utilizing actual retrospective reports. Molecular evolution is partially driven by mutation, selection, random genetic drift, or combination of the three factors. To quantify the magnitude of these genetic forces, a previously developed time-dependent fixed effect Poisson random field model provides powerful likelihood and Bayesian estimates of mutation rate, selection coefficient, and species divergence time. The assumption of the fixed effect model that selection intensity is constant within a genetic locus but varies across genes is obviously biologically unrealistic, but it serves the original purpose of making statistical inference about selection and divergence between two related species they are individually at mutation-selection-drift inequilibrium. To predict how populations may respond to such a stress, laboratory experimentation becomes essential. The evolutionary process of adaptation, its innovations and their trade-offs, can be studied in populations experiencing starvation stress. The current and projected future warming trends together with degradation of habitats throughout much of the Great Basin and Columbian Plateau represent real threats to many species occupying these regions. If we can determine the impacts of past climatic changes on the distribution of species, we can obtain a better understanding of the future impacts of projected climatic trends on many species in these regions. The Mexican highlands consist of four major mountain ranges spanning most of mainland Mexico. The evolutionary history of the Mexican highlands has been shaped by various geological and climatic events over the past several million years. The relative impacts of these historical events on diversification in montane taxa, however, remains uncertain. I used mitochondrial DNA data from three widely distributed species complexes of lizards as a model system to exemplify the potential roles of Neogene mountain formation and Quaternary climate change on timing and tempo of diversification across the Mexican highlands. Stationary phase mutagenesis is defined as cellular mechanisms that produce genetic diversity in cells experiencing conditions of stress. These processes are associated with many biological phenomena, including those that produce the formation of cancers in animal cells and other degenerative diseases. Also, these mechanisms are associated with the accumulation of beneficial mutations in bacteria, but follow stochastic processes and are controlled by genetic factors. Glacial – interglacial cycles have a pronounced impact on species distributions and genetic structure. Many species shift their distributions to lower latitudes and altitudes during the colder glacial periods and expand northwards and up the elevation during warmer interglacial periods. Some species however are capable of adapting to changing environment which allows them to persist in place despite climatic changes. I explored how climatic changes after the last glacial maximum (LGM) effected two species inhabiting the deserts of western North America: one mammal (Chisel-toothed Kangaroo Rat, Dipodomys microps) and one reptile (Desert Horned Lizard, Phrynosoma platyrhinos). I investigate the phylogeography of the relict and lowland leopard frogs (Rana onca; R. yavapaiensis) inhabiting the Mojave and Sonoran deserts. In Chapter 1, I summarize literature describing taxonomy, phylogenetics, and the possible effects of Quaternary climate change on distribution. Examples of phylogeographic patterns from generally co-distributed organisms are provided to develop background for interpreting the structure. In Chapter 2, I investigate the phylogeography of these frogs using mitochondrial DNA data. The analysis supports a previously determined phylogenetic break between taxa however further dividing R. yavapaiensis into two lineages. The complex geological and climatic events that significantly altered the landscape throughout the Cenozoic Era impacted the diversification of many North American taxa, including freshwater fishes. Here, I employ an array of phylogenetic analyses using a multiple gene tree approach to address several questions regarding the phylogenetic relationships of the North American cyprinid genus Richardsonius and two other closely related genera, Clinostomus and Iotichthys. I also use divergence time estimates generated using fossil calibrations to qualitatively assess the phylogeographic implications of evolution within and among these three genera. The Great-tailed Grackle (Quiscalus mexicanus) and Boat-tailed Grackle (Q. major) are sister species that have expanded their ranges during historical times. This expansion has created an area of sympatry between these species in Texas and Louisiana, and between distinctive Great-tailed Grackle subspecies in the southwestern United States and northern Mexico. We investigated the evolutionary histories of both species using mitochondrial DNA sequence data and modern phylogenetic methods. Our results reveal genetic structure within Great-tailed, but not Boat-tailed Grackles. Great-tailed Grackles are separated into two clades, but range expansion in the north has led to secondary contact …
