Whether active or passive, dispersal accompanied by gene flow shapes the population genetics and evolutionary divergence of species. Indirect methods which use genetic markers have the ability to assess effective dispersal—that which resulted in gene flow. My objective was to see if an aquatic insect and an obligate aquatic invertebrate show similar phylogeographic patterns and genetic uniqueness. Hyalella azteca and Callibaetis americanus were collected from 4-5 springs in each of six basins in the Great Basin of western North America. The movement of individuals is foundational to many ecological processes. For example, the movement of an organism from one place to another alters population density at both sites and has potential for affecting the genetic dynamics within the new population. Individual movement events may be in synchrony with overall trends in populations, e.g. spawning migrations, or may be atypical (asynchronous). This latter movement type can affect population and metapopulation dynamics, depending on its prevalence within a population. Cycladenia humilis (Apocynaceae) is a rare perennial herb native to western North America and has a fragmented distribution in California, Utah, and Arizona. Populations in Utah and Arizona are federally listed as threatened, while there is no conservation status applied to California populations. Using genetic (three chloroplast and two nuclear DNA loci) and morphological characters, intraspecific variation between populations of C. humilis and current taxonomic conventions were assessed. Nested Clade Phylogeographic Analysis and Bayesian phylogenies were used to assess patterns within C. humilis and supported three main population groupings: a northern California, southern California, and Colorado Plateau group. Understanding why some species coexist and others do not remains one of the fundamental challenges of ecology. While several lines of evidence suggest that closely related species are unlikely to occupy the same habitat because of competitive exclusion, there are many cases where closely related species do co-occur. Research comparing sympatric and allopatric populations of co-occurring species provides a framework to understand the role of phenotypic diversification in species coexistence. This study aims to determine species-level relationships within the genus Heteromys, as well as generic-level relationships among members of the subfamily Heteromyinae using a phylogenetic framework. Molecular sequence data were generated from two mitochondrial genes (cytochrome b and cytochrome oxidase I) and three nuclear gene segments (β-fibrinogen, engrailed protein II, and myosin heavy chain II), and analyzed under maximum parsimony, maximum likelihood, and Bayesian optimality criteria to infer relationships. Chapter 1 focuses on the phylogenetic and taxonomic implications for Heteromys from the analyses of sequence data. One of the original goals of phylogeography was to use genetic data to identify historical events that might contribute to breaks among biotic communities. In this study, we examine the phylogeography of a common livebearing fish (Poecilia gillii) from Costa Rica. Our goal was to see if phylogeographic breaks in this species were congruent with previously-defined boundaries among four fish community provinces. We hypothesized that if abiotic factors influence both community boundaries and genetic structuring in P. gillii then we would find four monophyletic clades within our focal species that were geographically separated along community boundary lines. To support population growth in Las Vegas, Nevada, large scale increases in groundwater pumping are planned across the state. This pumping could affect riparian areas in Great Basin National Park by lowering groundwater levels, reducing stream flows, and xerifying riparian vegetation. Great Basin National Park (GBNP) is mandated to manage its resources unimpaired for future generations. Loss of biodiversity is unacceptable under this mandate. If groundwater levels are reduced beyond a threshold, aquatic and riparian diversity would be lost, but the effects on small mammal communities are less clear.
