The bryozoan Watersipora subtorquata and its cryptic congener Watersipora ‘new species’ are now globally invasive species. Previous studies have found this species complex to have a high tolerance to copper-based antifouling paints, which represent a large portion of the mitigation effort toward preventing hull fouling by invasive invertebrates. Tolerance alone, however, is unlikely to explain the full extent of Watersipora’s massive and rapid worldwide invasion success. As opportunistic foragers, the Eastern North Pacific population (~20,000) of gray whales (Eschrichtius robustus) feed on diverse benthic and planktonic invertebrates in northern Alaska foraging grounds before they undertake one of the largest yearly migrations of any mammal to breed in Baja California, Mexico. While most of the population travels to the summer foraging grounds in Alaska, a sub-group of whales (~230) called the Pacific Coast Feeding Group (PCFG) summer between British Columbia, Canada, and northern California. Physical barriers to gene flow are the traditional evidence for species divergence. Conversely, there has been increasing acknowledgment of speciation in the face of gene flow as an evolutionary process. Budding speciation involves peripheral populations adapting to local ecological conditions, thereby budding off from a widespread progenitor species. Budding speciation is distinguished by ecological divergence and is generally evidenced by asymmetrical range size and nested phylogenetic relationships of sister species. This project explores the pathways by which agriculture affects the environment and determines which foods have the greatest climate, water, and land impacts. Agricultural effects on the environment are extensive, from loss of habitat and declines in regional biodiversity to disruption of global nutrient cycles and climate change. Global food production accounts for 26-34% of annual anthropogenic greenhouse gas emissions, makes up 38-46% of habitable land, and is responsible for 70% of freshwater extraction. Habitat suitability models were utilized to direct survey efforts for Plethodon dunni in Northern California. Two models were created, one using traditional statistical methods (GLM or Generalized Linear Modeling) and the other using a machine learning method (MaxEnt or Maximum Entropy modeling). Plots were selected from areas of agreement and disagreement between the models to carry out presence surveys. The MaxEnt model yielded better predictions than the GLM model. The two models had three variables in common (annual temperature range, precipitation of driest month, and precipitation seasonality) and predicted suitable habitat within the known range of P. dunni. Amphibian population declines around the world have been attributed in part to the emergence of deadly pathogens. However, the severity of the effects of pathogens on amphibian communities can vary by species and location. This study focuses on assessing the prevalence of Batrachochytrium dendrobatidis (Bd), Batrachochytrium salamandrivorans (Bsal), and ranaviruses in populations of southern torrent salamanders (Rhyacotriton variegatus). Substantial uncertainty in how to interpret eDNA observations motivates a need for a technique to effectively and efficiently measure of system- and time-specific eDNA distributions. Using a technique to robustly calibrate eDNA dynamics in a given system would improve established eDNA methods such as presence and absence and has the potential to refine estimates of organism abundance using eDNA concentration that are less well understood. Particles of eDNA are present in a wide variety of size and type resulting in varying transport dynamics, persistence, decay, among others. Cladoxylopsids are seed-free plants that formed the world’s earliest forests and gave rise to horsetails (sphenopsids), but their evolutionary origins are poorly understood. Here, I describe a new Early Devonian cladoxylopsid from the Emsian (400-395 Ma) Battery Point Formation (Québec, Canada). The structural features of this plant indicate taxonomic affinity to cladoxylalean cladoxylopsids and its phylogenetic position supports placement in genus Cladoxylon (the proposed name, Cladoxylon kespekianum sp. nov., to be formalized by peer-reviewed publication). The conversion of natural forested lands to managed forests has reduced the amount of older, structurally diverse forests worldwide. In conifer forests of the Pacific Northwest (USA) – where the understory plant communities comprise only 1% of forest biomass but represent 90% of the plant species richness – the long-term impacts of timber harvesting are not fully understood. I used a chronosequence of forests in southwestern Oregon that ranged from 25 to 445 years of age to compare changes in plant communities in logged (i.e., managed) stands with that of stands in late succession and old growth conditions. Several recent accounts of overlap and historic misidentifications regarding two species of the genus Lasiurus, Western red bat (Lasiurus frantzii) and Eastern red bat (Lasiurus borealis), have cast doubt on our understanding of their distribution, assumed spatial allopatry, and interactions in the United States Southwest. With the use of morphometrics and genetic sequencing, utilizing tissue collected from specimens throughout California and adjoining states, we have reassessed the current distribution, best practices for field identification, and genetic differentiation between both species. Non-native species are increasing in prevalence around the world, resulting in negative economic and ecological impacts. However, the broad distributions of non-native species also offer a system for investigating the response of host-associated microbial communities to environmental factors across a range of ecological scales. At the broadest scale, I investigated the geography of microbial communities in the non-native estuarine anemone Diadumene lineata on the west coast of the United States of America. Macrolichen diversity and community composition was determined for an area of high botanical interest in the Coast Ranges of Northern California – the Horse Mountain Botanical Area (HMBA) in Six Rivers National Forest. The Coast Ranges have been suggested to have high epiphytic macrolichen diversity, yet detailed site-specific macrolichen surveys are lacking for the area. Here we present comprehensive data on macrolichens of the HMBA integrated with environmental metadata at the landscape level. Semi-fossorial plethodontid salamanders exhibit behavioral plasticity to avoid desiccation, retreating underground to shelter from adverse conditions such as low precipitation and high temperatures. In this study, I used passive integrated transponder (PIT) tag surveys to monitor this behavior in the Del Norte salamander (Plethodon elongatus), a small plethodontid native to northwestern California and southwestern Oregon. Within its range, a climatic gradient exists in which coastal areas experience milder temperatures and high precipitation, while inland areas tend to have colder winters, hotter summers, and lower precipitation. Microbial communities engage in vital biogeochemical pathways in a variety of natural ecosystems, and yet there are large knowledge gaps about the specific metabolic pathways in which they are involved. Many thermoacidophilic bacterial species thrive in hot springs, fumaroles, and geothermally heated soils. These habitats are globally distributed but often small in size and located distantly from similar habitats, and therefore the biogeography of thermoacidophiles may be similar to island biogeography of plants and animals. Little is known about dispersal of thermoacidophiles. In this study I aimed to quantify, isolate, and characterize thermoacidophilic bacteria from non-permissive habitats. I also used genetic approaches to compare these isolates to thermoacidophilic bacteria from permissive habitats to provide insight to their biogeography.

Evaluating abundance of juvenile salmonids is critical to conservation and management. Current abundance estimation involves use of rotary screw traps and mark-recapture studies. Use of environmental DNA (eDNA) in water samples offers a noninvasive and less expensive approach that may potentially improve or eventually replace traditional monitoring. Here I evaluate the utility of eDNA to predict weekly abundance estimates of outmigrating Chinook salmon (Oncorhynchus tshawytscha) smolts in the Klamath River, California. Human induced pluripotent stem cells offer a model for human brain development and disease by differentiation into brain organoids; however, current neural culture systems lack the microenvironment, neuronal circuits and connectivity, vascular circulation, and immune system that exist in vivo. After differentiation and development of neuronal and non-neuronal cell types within two formats of cell cultures, we can visualize and recapitulate in vivo protein accumulation, gene expression, and degradative processes such as autophagy. The Jawbone deer herd has been monitored on their wintering grounds since the 1950s and recently began decreasing over the last several years. The decline prompted an investigation into the reasons why. Coinciding with the population decline is the appearance of hair loss syndrome and two species of exotic lice. Morphology is the physical expression of a species’ evolutionary history and adaptation to its environment and as such is tied to ecology. Salamander larvae have historically been separated into "pond-type" and "stream-type" groups based on their morphology, however no studies have been performed quantifying the relationship between morphology and ecology. Accurate, spatially explicit models of rockfish abundance are critical in implementing ecosystem-based management strategies and designating essential fish habitats and marine protected areas. Multibeam bathymetry methods and visual, non-extractive submersible transect surveys were combined to collect environmental variables and fish abundance data at three distinct sites within the study region. Zero-adjusted models were developed using habitat classification analyses of high-resolution (5 m) digital elevation models. Bull kelp (Nereocystis leutkeana) forests along the coast for northern California have decreased dramatically as a result of a ‘perfect storm’ of multiple environmental stressors. Distinct populations of steelhead in the wild are in decline. The propagation of steelhead in hatcheries has been used to boost population numbers for recreational fisheries and for use in conservation. However, hatchery breeding practices of steelhead can result in changes in genetic structure. I investigated the genetic structure of winter-run steelhead (Oncorhynchus mykiss) returning to the Mad River, California, where a hatchery has been used enhance production for recreational fisheries since 1971. While the elaborate songs of male passerines are well documented for their role in intrasexual resource competition and mate attraction, vocalizations used in female competition are poorly understood. Research has suggested that the female-specific rattle call of Steller’s jays (Cyanocitta stelleri) is used in competition for access to a territory and mate. I describe structural properties of the rattle call, and compare life history traits of individual females to rattle call occurrence.
