Spring Showcase for Research and Creative Inquiry

Skin cancer is one of the most common forms of cancer worldwide. The American Academy of Dermatology estimates that 9500 people in the United States are diagnosed with skin cancer every day, and that 1 in 5 Americans will be diagnosed with skin cancer by age 70. With such a high prevalence of disease, understanding how skin cancer develops and how it can be treated is extremely important. This project aims to analyze the genes involved in the development of the three most common forms of skin cancer: basal cell carcinoma, squamous cell carcinoma, and melanoma.

American ginseng (Panax quinquefolius) is a highly valued perennial crop grown for its roots during a four-year cultivation cycle. American ginseng is subject to ginseng replant disease (GRD) in which severe root rot develops in newly planted ginseng grown in a former ginseng garden. A common strategy to mitigating GRD is not available and techniques such as fumigation, fungicides, and biocontrol are ineffective, banned, or are slowly being phased out. Alternatively, soil solarization is a pre-plant technique used to treat soil to reduce disease inoculum and alter soil microbiomes. In summer 2019, a six-week soil solarization experiment was …

Bioenergetics considers a variety of factors like consumption, excretion, and metabolism to quantify the energy use of an organism. A common use of bioenergetics modeling is to help solve fish stock problems. This project looks to develop a bioenergetics model for Bluntnose Minnows Pimephales notatus to help predict effects of climate change on the biodiversity of western Kentucky streams. We used R and NetLogo to create an agent-based bioenergetics model to simulate the size distribution of Bluntnose Minnows under various temperature regimes. Bluntnose Minnow metabolism increases, and consumption decreases with an increase in water temperature. Fish growth seems to be …

The BASIL project is a scientific inquiry project that aims to determine the function of a protein from its structure. Biochemistry students completed wet lab work, while structural biology students worked in silico. The purpose of this study was to determine the function of the protein with PDB ID: 4DIU. Bioinformatics analyses were completed using several databases: BLAST, Dali, Pfam, and Moltimate, and imaging of the protein was completed using PyMOL software. The BLAST database aligned the primary sequence with known protein sequences. The Dali database compared protein structure with known structures through global alignment. In this project, I compared the tools used at each step of the high-throughput sequencing pipeline used to detect single-nucleotide polymorphisms (SNP’s). There are 11 sequences I utilized from my mentor, Dr. Kate Cooper, on this project (pertaining to Staphylococcus aureus) and I used those in the sequencing pipeline. I evaluated different tools by using different ones at different steps of the pipeline. By doing this, I was able to see how close or far the outputs are by only changing one factor. Most HPLC columns are packed with silanol-rich (Si-OH) type-B silica material that often participates in undesired electrostatic interactions with the analyte solutes and produces poor peak shape [1,2]. These silanols are also known to facilitate surface hydration necessary for HILIC retention mode for polar analyte molecules. However, the hydrated surface composition can easily fluctuate, and thus results in a poor reproducibility and requires lengthy equilibration step. In this study, four novel stationary phases have been developed by using the TYPE-CTM Silica Hydride material, which has replaced up to 95% of the surface silanols with silicon-hydride (Si-H) groups. Pseudomonas putida GB-1 is a model organism for the study of manganese oxidation in bacteria, however, the frequency of co-localization of multiple known and suspected manganese oxidizing proteins, as well as their occurrence between species, is unknown. Eight different genes isolated from known manganese oxidizing bacteria (MnxG, MopA, McoA, PputGB1_2552, PputGB1_2553, MoxA, MofA, and Bacillus MnxG) were tested individually using BioPython and BLAST (Basic Local Alignment Search Tool) on multiple genomic databases. BLAST searches had an expect value cutoff of 1e-50, limiting gene homologs to those with high sequence similarity. The abundance of homologous genes across classes of proteobacteria point …

Outbreaks of pertussis have increased over the past few years, drawing the attention of health care providers. Understanding the transmission mechanisms of contagious disease is critically important, but depends on many intricate factors including pathogen and host environment, exposed population, and their activities. In this work, we try to improve upon the prediction model for the exposed population. The number of whooping cough reported cases in Nebraska between 2000-2017 was gathered. The standard SEIR model is used to predict the infected numbers. Human epidermal growth factor receptor 2 (HER2) is a gene located on chromosome 17q12 (Ferrari et al., 2016). A HER2 mutation is known to cause breast cancer, and is responsible for approximately 20% of all breast cancers.

In this project, HER2 positive breast cancer will be examined. The goal of this project is to understand the complicated gene, HER2, and how treatment needs to be more individualized and precise using bioinformatics.

In Bioinformatics, choosing the right algorithm for a problem is very important. Choosing the wrong algorithm or one that is less efficient can make or break a project. Analyzing algorithms beforehand is key. The goal of this project is to analyze three clustering algorithms for protein protein interaction networks and compare their function and results. A clustering algorithm takes a dataset, in this case a simulated PPI (protein-protein interaction) network and groups together similar data points based on some similarity criteria. It is important to know the difference between these algorithms to get the desired results.

Coxsackievirus B3 (CVB3) is a cardiovirulent enterovirus from the family Picornaviridae. The RNA genome houses an internal ribosome entry site (IRES) in the 5’ untranslated region (5’UTR) that enables cap-independent translation. Ample evidence suggests that the structure of the 5’UTR is a critical element for virulence. We probe RNA structure in solution using base-specific modifying agents such as dimethyl sulfate as well as backbone targeting agents such as N-methylisatoic anhydride used in Selective 2’-Hydroxyl Acylation Analyzed by Primer Extension (SHAPE). Rationale:Alpha-1 antitrypsin deficiency (AATD) is a genetic condition that predisposes to early onset pulmonary emphysema and airways obstruction. The exact mechanism through which AATD leads to lung disease is incompletely understood.

Objectives: To investigate the effect of AAT genotype and augmentation therapy on bronchoalveolar lavage (BAL) and peripheral blood mononuclear cells (PBMC) transcriptome, while examining the link between gene expression profiles, and clinical features of AATD.

Structural observations about a co-expression graph can reveal the secrets of the biological system that it models, but experimentally validated co-expression graphs are pain-staking work to produce.
