On The Spatial Modelling Of Biological Invasions, Tedi Ramaj

We investigate problems of biological spatial invasion through the use of spatial modelling. We begin by examining the spread of an invasive weed plant species through a forest by developing a system of partial differential equations (PDEs) involving an invasive weed and a competing native plant species. We find that extinction of the native plant species may be achieved by increasing the carrying capacity of the forest as well as the competition coefficient between the species. We also find that the boundary conditions exert long-term control on the biomass of the invasive weed and hence should be considered when implementing …

Region Detection & Segmentation Of Nissl-Stained Rat Brain Tissue, Alexandro Arnal

People who analyze images of biological tissue rely on the segmentation of structures as a preliminary step. In particular, laboratories studying the rat brain delineate brain regions to position scientific findings on a brain atlas to propose hypotheses about the rat brain and, ultimately, the human brain. Our work intersects with the preliminary step of delineating regions in images of brain tissue via computational methods.

We investigate pixel-wise classification or segmentation of brain regions using ten histological images of brain tissue sections stained for Nissl substance. We present a deep learning approach that uses the fully convolutional neural network, U-Net, …

This study proposes a two-species amensalism model with a cover to protect the first species from the second species, with the assumption that the growth of the second species is governed by nonlinear harvesting. Analytical and numerical analyses have both been done on this suggested ecological model. Boundedness and positivity of the solutions of the model are examined. The existence of feasible equilibrium points and their local stability have been discussed. This paper assesses the role of desert aerosols and vaccine on the transmission dynamics of Neisseria Meningitis serogroup A (NmA). It is biologically well-documented that the inhalation of aerosol dust and its presence in the nasal cavity weakens the nasopharyngeal mucosa by damaging the mucosal barrier and inhibiting the mucosal immune defenses of susceptible and vaccinated individuals. We address the latter by proposing and analyzing a mathematical model for the dynamics of NmA that specifically accounts for the fast progression of susceptible and vaccinated individuals to the invasive stage of the disease. In this paper, we introduce a new dynamical model addressing the variation in climate condition due the presence of microorganisms. We also introduce a new dynamical model of cancer growth which includes three interactive cell populations with drug free environment, namely tumor cells, healthy host cells, and immune effector cells. In this paper, we have proposed an epidemiological model to study the dynamics of two concomitant diseases Tuberculosis (TB) and COVID-19. Here, we have formulated a deterministic compartmental model as an extended form of the classical SIS model. First, the basic reproduction number R0 is derived and then stability analysis of the model is done. It is observed that the disease-free equilibrium is stable when R0 is less than one and the endemic equilibrium is stable only when R0 is greater than one. The Atlantic surfclam (Spisula solidissima) is a long-lived benthic biomass dominant organism that occurs on the Middle Atlantic Bight (MAB) continental shelf between 10 m and 50 m. Trends in Atlantic surfclam population specific growth and mortality rates were analyzed using four decades of age and length observations obtained from NOAA stock surveys from the 1980s to 2010s in six regions distributed along the MAB. Atlantic surfclam specific growth rates and asymptotic lengths were estimated from the age and length observations using the von Bertalanffy growth model. The spatially implicit Tilman-Levins ODE model helps to explain why so many plant species can coexist in grassland communities. This now-classic modeling framework assumes a trade-off between colonization and competition traits and predicts that habitat destruction can lead to long transient declines called ``extinction debts.'' Despite its strengths, the Tilman-Levins model does not explicitly account for landscape scale or the spatial configuration of viable habitat, two factors that may be decisive for population viability. We propose modifications to the model that explicitly capture habitat geometry and the spatial pattern of seed dispersal. The modified model retains implicit space and is …

Adolescent Idiopathic Scoliosis, a three-dimensional deformity of the thoracolumbar spine, affects approximately 1-3% of patients ages 10-18. Surgical correction and treatment of the spinal column is a costly and high-risk task that is consistently complicated by factors such as patient-specific spinal deformities, curve flexibility, and surgeon experience. The following dissertation utilizes finite element analysis to develop a cost-effective, building-block approach by which surgical procedures and kinematic evaluations may be investigated. All studies conducted are based off a volumetric, thoracolumbar finite element (FE) model developed from computer-aided design (CAD) anatomy whose components are kinematically validated with in-vitro data. Multilocus phylogenetic studies often show a high degree of gene tree heterogeneity —gene trees that have different topologies from each other as well as from the species tree topology. In some cases, this can lead to studies with hundreds of loci having distinct gene tree topologies. The degree of heterogeneity is expected to increase when there is a high degree of incomplete lineage sorting due to short branches (as measured in coalescent units) in the species tree. This project examines the development of a smart boat which could serve as a possible marine research apparatus. The smart boat consists of a miniature vessel containing a low-cost microcontroller to live stream a camera feed, GPS telemetry, and compass data through its own WiFi access point. The smart boat also has the potential for autonomous navigation. My project captivated the interest of several members of California Polytechnic State University, San Luis Obispo’s (Cal Poly SLO) Marine Science Department faculty, who proposed a variety of fascinating and valuable smart boat applications.
