Human immunodeficiency virus type 1 (HIV-1) is the causative virus for acquired immunodeficiency syndrome (AIDS). AIDS is characterized by chronic inflammation and reduction of CD4+ T-cells in the blood. This leads to the patient becoming immunocompromised and much more susceptible to disease in general. Different phenotypes in the progression of AIDS have been observed in patients in either progressing to AIDS faster as a Rapid Progressor (RP), or slower as a Long-Term Non-Progressor (LTNP). Gene-expression profiling enables researchers to quantify transcription levels in cells, thus providing insight into functional mechanisms of diseases and other biological processes. However, because of the high dimensionality of these data and the sensitivity of measuring equipment, expression data often contains unwanted confounding effects that can skew analysis. For example, collecting data in multiple runs causes nontrivial differences in the data (known as batch effects), known covariates that are not of interest to the study may have strong effects, and there may be large systemic effects when integrating multiple expression datasets. Plague bacteria (Yersinia pestis) are transmitted to susceptible mammals by fleas. At least 25 flea species found in North America have been identified as plague vectors. The most efficient flea vector is the Oriental rat flea Xenopsylla cheopis, while the cat flea Ctenocephalides felis is a poor vector. The factors that determine vector competence of different fleas are not known. The main obstacles that the bacteria must overcome in the flea gut are also unknown. Fleas' molecular responses to Y. pestis invading could be a determining factor to control the bacterial survival and growth. Good and poor …
