North America is home to approximately one third of the world's freshwater mussel species. They are highly imperiled organisms due to habitat destruction and invasive species. Traditional surveys rely on visual identification of mussels, but individuals tend to be rare and difficult to identify. An alternative method is to extract environmental DNA (eDNA) from water samples, which has advantages over traditional sampling, including less sampling effort and fewer hazards to researchers and organisms. We conducted a review of the two main eDNA approaches: single-species detection and metabarcoding. We also developed and validated metabarcoding primers for the detection of native mussels. …

Characterizing a species’ dietary composition presents an avenue to understand many facets of its ecological niche and can provide essential information for the species’ long-term conservation. To date, the vast majority of diet studies have relied on direct identification of prey during foraging observations or from diet samples to characterize the dietary habits of birds. However, advancements in laboratory-based approaches have revolutionized the field of trophic ecology by allowing researchers to indirectly infer dietary habits with higher resolution across greater time scales. Land use practices and physical alterations of ecosystems result in habitat loss and fragmentation, while chemical alterations, such as pollutant input, reduce habitat quality and health of exposed organisms. Here, I investigated the effects of watershed- and local-scale environmental variables on the occupancy, abundance, and mercury accumulation of a threatened aquatic species (Macrochelys temminckii, i.e., alligator snapping turtle) within the southwestern periphery of its distribution. Hierarchical modeling suggested the distribution of the species is more affected by watershed-scale land-cover than local habitat, and provided a baseline estimate of average species abundance across its range in eastern Texas. The Gulf of Maine northern shrimp (Pandalus borealis) once supported a significant winter fishery for the Gulf of Maine (GOM). Although the shrimp fishery is not comparable to the lobster business, it provided fishermen and many coastal communities jobs and incomes in winters after lobster seasons. However, a moratorium has been put on the shrimp fishery since 2014 due to record low population abundance and perceived recruitment failures. The recruitment failures have been correlated with warming water temperatures over the past decade. The GOM has been recognized as experiencing rapid warming as a result of global climate change. …

The Florida Scrub Lizard (Sceloporus woodi) is endemic to Florida, where it inhabits fragments of xeric sandhill uplands including endangered long-leaf pine and sand pine scrub habitats. Lizards depend on a predictable range of temperatures to maximize their growth and productivity, and to do so, they shuttle among various thermal micro-environments. Thus, the spatial distribution of temperatures in the habitat is important. Habitats dominated by either high or low extremes of an organism’s preference are energetically costly and dangerous (less optimal), especially to gravid females. The rumen functions as an anaerobic fermentation chamber where microbial communities ferment feedstuffs into SCFAs. These SCFAs are critical to the ruminant host since they fulfill 70% of its energy requirements. In intensive management systems, ruminants are fed with grain-rich diets, which contain high levels of starch that help meet the energy demands of high producing animals. When grain-based diets are fed to ruminants, ruminal amylolytic and lactate metabolizing bacteria predominate. Grain overload can cause rapid production and accumulation of lactate, resulting in proliferation of amylolytic bacteria and death of lactate metabolizing bacteria. North American amphibians have recently been impacted by two major emerging pathogens, the fungus Batrachochytrium dendrobatidis (Bd) and iridoviruses in the genus Ranavirus (Rv). Environmental, seasonal and host factors may play important roles in disease dynamics, but few studies incorporate these components into their analyses. Here, we investigated the role of environmental, seasonal, genetic and location effects on driving Bd and Rv infection prevalence and severity in a biodiversity hot spot, the southeastern United States. The Cave Salamander, Eurycea lucifuga (Rafinesque, 1822), is a little-known species, yet a common inhabitant of caves in the eastern United States. Salamanders are often important components of ecological communities and ecosystems, influencing critical processes such as nutrient cycling and community composition through their predation on invertebrates. Cave-dwelling salamanders such as E. lucifuga may thus appreciably influence the relatively simple ecosystems and communities of caves. The swift fox (Vulpes velox), a native species once abundant throughout the Northern Great Plains (NGP), has declined due to changes in land use, historic predator eradication programs, and predation by larger canid species. Currently, the species is estimated to occupy 44% of its historic range. In the NGP, the status of the swift fox varies by state, ranging from furbearer to endangered species. Landscape homogenization and the degradation of riparian areas has greatly impaired stream ecosystems throughout North America. Conservation programs may repair riparian ecosystems to indirectly improve water quality and instream habitat heterogeneity in hopes to elicit biological responses. However, focused manipulations on isolated stream fragments have rarely achieved biological goals. Prairie streams with restored riparian areas were appraised (chemical, physical, and biological variables) to quantify the indirect effects of prevalent grassland conservation practices on aquatic resources. Riparian rehabilitation, via passive methods, promoted bank-stabilizing vegetation along all conservation stream reaches. The ruminal microbiome allows ruminant animals to convert cellulosic biomass into food products. A majority of ruminal microorganisms remain uncharacterized due, in part, to the complexity of ruminal microbial communities. In order to gain further insight, selection-based batch culturing from bovine rumen fluid, in combination with metagenomics, was used to identify and characterize previously uncharacterized rumen bacteria capable of metabolizing cellulose, which was supplemented as a purified substrate. 16S rRNA-based population analysis was used to identify rumen bacteria enriched within 14 days of culturing. Falcons (Falco spp.) are widely used for falconry in the countries of the Middle East. During the 2015 breeding season, we surveyed historic and active nest sites of Barbary (Falco pelegrinoides pelegrinoides) and Lanner (F. biarmicus) Falcons in Saudi Arabia. Ferruginous hawks (Buteo regalis) are a grassland and shrubland obligate nesting raptor and prefer lightly grazed pasture or idle areas for nesting. Their population reportedly declines in number if more than 30% of an area is cultivated and they rarely nest in areas dominated by croplands. Golden eagles (Aquila chrysaetos) are long-lived raptors with high nest-site fidelity and relatively low reproductive success. Population trends of golden eagles in western United States are unclear although long-term monitoring of populations shows declines in occupancy and breeding performance. Widespread fish stocking has led to a worldwide decline in naturally fishless lakes and their associated communities. Little is known about the historical distribution or native communities of these freshwater ecosystems. The objectives of this study were to: 1) develop a quantitative method to remotely detect naturally fishless lakes in Maine, 2) conduct a landscape-scale assessment of unique attributes of fishless lake macroinvertebrate communities, 3) identify macroinvertebrate bioindicators of fish absence, and 4) assess effects of introduced fish on native macroinvertebrates. Modeling the geographical distributions of wildlife species is important for ecology and conservation biology. Spatial autocorrelation in species distributions poses a problem for distribution modeling because it invalidates the assumption of independence among sample locations. I explored the prevalence and causes of spatial autocorrelation in data from the Breeding Bird Survey, covering the conterminous United States, using Regression Trees, Conditional Autoregressive Regressions (CAR), and the partitioning of variance. With mounting evidence that global temperatures have increased significantly over the last century and the projections of greater changes in climate by the end of this century, understanding the potential consequences of these changes for species is essential to conservation efforts. Few sturgeon chub (Macrhybopsis gelida: Cyprinidae) have been collected in the last decade, therefore their status, habitat selection and morphology were investigated at 172 previous collection sites. Data on two ecologically similar species, Platygobio gracilis and Rhinichthys cataractae, were also collected. Macrhvbopsis gelida were collected at 28 sites on the Powder River (n = 158) in Wyoming and Montana, and at one site on the Yellowstone River (n = 1) in Montana. Age-I, Age-II and Age-III M. gelida were collected. Specimens were 37 to 95 mm in total length. Macrhvbopsis gelida were ripe in mid-June, at water temperatures of 18.3-22. …
