Computational Reproducibility In Archaeological Research: Basic Principles And A Case Study Of Their Implementation, Ben Marwick
Computational Reproducibility In Archaeological Research: Basic Principles And A Case Study Of Their Implementation, Ben Marwick
Faculty of Science, Medicine and Health - Papers: part A
The use of computers and complex software is pervasive in archaeology, yet their role in the analytical pipeline is rarely exposed for other researchers to inspect or reuse. This limits the progress of archaeology because researchers cannot easily reproduce each other's work to verify or extend it. Four general principles of reproducible research that have emerged in other fields are presented. An archaeological case study is described that shows how each principle can be implemented using freely available software. The costs and benefits of implementing reproducible research are assessed. The primary benefit, of sharing data in particular, is increased impact …

Manufactured Home Villages In Australia - A Melting Pot Of Chronic Disease?, Karin Robinson, Abhijeet Ghosh, Elizabeth J. Halcomb
Faculty of Science, Medicine and Health - Papers: part A
Manufactured home villages (MHVs) are an increasingly popular housing option for older Australians. This paper reports a cross-sectional survey that sought to describe the health status and health service access of MHV residents. The survey tool comprised demographic and health status items, primary healthcare access perceptions and the World Health Organization Quality of Life tool (WHOQOL-BREF). One-hundred-eighty-six MHV residents from regional NSW completed the survey. Hypertension (54.8%) and arthritis (46.5%) were the most prevalent chronic diseases reported. Overall, respondents expressed a high level of satisfaction with the sense of safety and security (82.8%), neighbours (69.4%) and the overall location of …

The Total Carbon Column Observing Network (TCCON) is a network of ground-based Fourier transform spectrometers (FTSs) that record near-infrared (NIR) spectra of the sun. From these spectra, accurate and precise observations of CO2 column-averaged dry-air mole fractions (denoted XCO2) are retrieved. TCCON FTS observations have previously been used to validate satellite estimations of XCO2; however, our knowledge of the short-term spatial and temporal variations in XCO2 surrounding the TCCON sites is limited. In this work, we use the National Institute for Environmental Studies (NIES) Eulerian three-dimensional transport model and the FLEXPART (FLEXible PARTicle dispersion model) Lagrangian particle dispersion model (LPDM) …
Geoarchaeological Research In The Humid Tropics: A Global Perspective, Mike W. Morley, Paul Goldberg
Geoarchaeological Research In The Humid Tropics: A Global Perspective, Mike W. Morley, Paul Goldberg
Faculty of Science, Medicine and Health - Papers: part A
Geoarchaeological research is now commonly undertaken as an integral component of archaeological investigations across much of the world. However, in humid tropical regions there is a relative shortfall of this Earth-Science approach to understanding archaeological records. In these regions, where hot and humid conditions prevail for significant parts of the year, sedimentological records are prone to high levels of diagenesis, bioturbation and weathering. This means that understanding and quantifying archaeological site formation processes can be very challenging because we may have not have sufficient existing data with which to decipher the stratigraphic (and microstratigraphic) features recorded in these sequences. In …

This study reports on an analysis of human adaptations to sea level changes in the tropical monsoonal environment of Peninsula Thailand. We excavated Khao Toh Chong rockshelter in Krabi and recorded archaeological deposits spanning the last 13,000 years. A suite of geoarchaeological methods suggest largely uninterrupted deposition, against a backdrop of geological data that show major changes in sea levels. Although there is a small assemblage of mostly undiagnostic ceramics and stone artefacts, there are some distinct changes in stone artefact technology and ceramic fabric. There is a substantial faunal assemblage, with changes in both the mammalian and shellfish taxa …

Measurement of elevated trace elements is an important component of environmental assessment and management of estuarine marine sediments in systems adjacent to concentrated human activity. The present study surveys the estuarine sediments in selected tributary bays, creeks, and the upper segments of the Georges River system, NSW, Australia, which flows into the Tasman Sea through Botany Bay. A total of 146 surface sediment samples were analysed by X-ray fluorescence. Potential pollution of sediments was evaluated using potential load index, modified degree of contamination, and potential ecological risk index. The spatial distribution of trace elements varies between sites. Variable sources of …

Well-drained, aerated soils are important sinks for atmospheric methane (CH4) via the process of CH4 oxidation by methane-oxidising bacteria (MOB). This terrestrial CH4 sink may contribute towards climate change mitigation, but the impact of changing soil moisture and temperature regimes on CH4 uptake is not well understood in all ecosystems. Soils in temperate forest ecosystems are the greatest terrestrial CH4 sink globally. Under predicted climate change scenarios, temperate eucalypt forests in south-eastern Australia are predicted to experience rapid and extreme changes in rainfall patterns, temperatures and wild fires. To investigate the influence of environmental drivers …

Moving Beyond Presence And Absence When Examining Changes In Species Distributions, Michael B. Ashcroft, Diana H. King, Ben Raymond, Johanna Turnbull, Jane Wasley, Sharon A. Robinson
Faculty of Science, Medicine and Health - Papers: part A
Species distributions are often simplified to binary representations of the ranges where they are present and absent. It is then common to look for changes in these ranges as indicators of the effects of climate change, the expansion or control of invasive species or the impact of human land use changes. We argue that there are inherent problems with this approach, and more emphasis should be placed on species relative abundance rather than just presence. The sampling effort required to be confident of absence is often impractical to achieve, and estimates of species range changes based on survey data are …

How To Find Success As A Woman In Science, Kara L. Vine, Amy R. Wyatt, Martina L. Sanderson-Smith
Faculty of Science, Medicine and Health - Papers: part A
As children we are encouraged to dream big, and many young people - including young women and girls - aspire to a career in science. While there are role models at the top tiers of science combating gender bias, the jump from PhD student to lead researcher may at first seem insurmountable for many women. Students considering a career in science are told that competition for research funding is fierce, giving rise to short-term contracts and job insecurity. This sees scientists working overtime and weekends and that makes it harder to succeed if you are a female scientist and mother. …

Assessment Of Remote Sensing-Based Classification Methods For Change Detection Of Salt-Affected Areas (Biskra Area, Algeria), Gabriela M. Afrasinei, Maria T. Melis, Cristina Buttau, John M. Bradd, Claudio Arras, Giorgio Ghiglieri
Faculty of Science, Medicine and Health - Papers: part A
In the Wadi Biskra arid and semiarid areas, sustainable development is restricted by land degradation processes such as secondary salinization of soils. Being an important highquality date production region of Algeria, this area needs continuous monitoring of desertification indicators, hence highly exposed to climate-related risks. Given the limited access to field data, appropriate methods were assessed for the identification and change detection of salt-affected areas, involving image interpretation and automated classifications employing Landsat imagery, ancillary and multisource ground truth data. First, a visual photointerpretation study of the land cover and land use classes was undergone according to acknowledged methodologies. Second, …

The Geoarchaeology Of Hominin Dispersals To And From Tropical Southeast Asia: A Review And Prognosis, Mike W. Morley
Faculty of Science, Medicine and Health - Papers: part A
Tropical Southeast Asia is a critically important region for addressing the major questions and grand challenges that concern us today regarding Late Pleistocene hominin dispersals across the Old World. Geoarchaeological science is widely employed in many regions of the world to contextualise archaeological material and provide an environmental backdrop against which to explore archaeological narratives. However, in Southeast Asia there is an apparent lag in the routine use of this Earth-Science approach despite the abundance of archaeological sites important in explicating past hominin dispersals to and from the region. In this review of the state-of-the-art of geoarchaeological research in Southeast …

Liang Bua, a karstic cave located on the island of Flores in eastern Indonesia, is best known for yielding the holotype of the diminutive hominin Homo floresiensis from Late Pleistocene sediments. Modern human remains have also been recovered from the Holocene deposits, and abundant archaeological and faunal remains occur throughout the sequence. The cave, the catchment in which it is located and the gross aggradational phases of the sediment sequence have all been subject to a great deal of scientific scrutiny since the discovery of the holotype of H. floresiensis in 2003. A recent program of geoarchaeological research has extended …

The glycoproteins (G proteins) of vesicular stomatitis virus (VSV) and related rhabdoviruses (e.g., rabies virus) mediate both cell attachment and membrane fusion. The reversibility of their fusogenic conformational transitions differentiates them from many other low-pH-induced viral fusion proteins. We report single-virion fusion experiments, using methods developed in previous publications to probe fusion of influenza and West Nile viruses. We show that a three-stage model fits VSV single-particle fusion kinetics: (i) reversible, pH-dependent, G-protein conformational change from the known prefusion conformation to an extended, monomeric intermediate; (ii) reversible trimerization and clustering of the G-protein fusion loops, leading to an extended intermediate …

Allenyl- and propargylboronates have emerged as versatile reagents to effect regioselective propargylation or allenylation reactions of aldehydes, ketones, imines, and iminium ions. These boron-derived reagents have the ability to undergo transmetalation reactions with other metals (Ag, Cu, In, and Zn), often using only catalytic amounts of these metals, leading to more facile and highly regioselective reactions. Enantioselective organocatalyzed reactions have also been developed using, chiral diols, aminophenols, and phosphoric acids. This short review highlights recent developments in this area.

Effects Of Captivity On House Mice Behaviour In A Novel Environment: Implications For Conservation Practices, Stephanie Kirsten Courtney Jones, Adam J. Munn, Phillip G. Byrne
Faculty of Science, Medicine and Health - Papers: part A
Captive breeding programmes offer a method for preventing the extinction of threatened species, but often have difficulty establishing self-sustaining populations and generating individuals for release. This difficulty can arise because behaviour of captive-reared animals differs from wild animals. Whilst the effect of captivity on animal behaviour has been widely reported, few studies have explicitly compared differences between captive-reared and wild-caught animals. Even fewer have examined behavioural types (a composition of behavioural traits) displayed in novel environments, which is particularly relevant for determining reintroduction success. Further, the transgenerational effects on behavioural type, and potential differences between sexes in response to captivity, …
Mid To Late Paleozoic Shortening Pulses In The Lachlan Orogen, Southeastern Australia: A Review, Chris L. Fergusson
Mid To Late Paleozoic Shortening Pulses In The Lachlan Orogen, Southeastern Australia: A Review, Chris L. Fergusson
Faculty of Science, Medicine and Health - Papers: part A
In the late Silurian, the Lachlan Orogen of southeastern Australia had a varied paleogeography with deep-marine, shallow-marine, subaerial environments and widespread igneous activity reflecting an extensional backarc setting. This changed to a compressional-extensional regime in the Devonian associated with episodic compressional events, including the Bindian, Tabberabberan and Kanimblan orogenies. The Early Devonian Bindian Orogeny was associated with SSE transport of the Wagga-Omeo Zone that was synchronous with thick sedimentation in the Cobar and Darling basins in central and western New South Wales. Shortening has been controlled by the margins of the Wagga-Omeo Zone with partitioning along strike-slip faults, such as …

Faculty of Science, Medicine and Health - Papers: part A
The focus of this literature analysis is the concept of preparing the family and children for surgery. As posited in the literature, surgery causes stress and anxiety that have a negative impact on both parents and their children. Therefore, the need for health care professionals to facilitate positive preparation for surgery to minimize anxiety and enhance postoperative recovery is important. Preparing the family and children for surgery is discussed in depth under the following themes: Preoperative Anxiety in Children, the Impact of Preoperative Anxiety on the Pediatric Patients and Parents, Preoperative Psychological Preparation for Children and Parents, and the Role …

TCCON (Total Carbon Column Observing Network) is dedicated to the precise measurements of greenhouse gases such as CO2 and CH4. TCCON measurements are used extensively for satellite validation, for atmospheric chemistry modeling, and for carbon cycle studies. With the global effort to cap greenhouse gas emissions, TCCON has taken on a vital role in validating past, current, and future satellite missions such as Japan's Greenhouse Gases Observing Satellite (GOSAT & GOSAT-2), National Aeronautics and Space Administration's (NASA) Orbiting Carbon Observatory-2 (OCO-2 & future OCO-3), and others. However, the lack of reliable validation data for satellite-based greenhouse gas observations in the …

Effect Of Work Boot Type On Work Footwear Habits, Lower Limb Pain And Perceptions Of Work Boot Fit And Comfort In Underground Coal Miners, Jessica Dobson, Diane L. Riddiford-Harland, Alison F. Bell, Julie R. Steele
Faculty of Science, Medicine and Health - Papers: part A
Lower limb injuries are highly prevalent in underground coal mining. Wearing gumboots with inadequate ankle support was thought to contribute to these injuries. Despite the uptake of leather lace-up boots, which provide more ankle support, no recent research could be found investigating the effect of this alternative work boot in underground coal mining. Consequently, this study aimed to determine whether boot type (gumboot, leather lace-up boot) influenced work footwear habits, foot problems, lower limb pain, lower back pain, or perceptions of work boot fit and comfort in underground coal miners. Chi-squared tests were applied to 358 surveys completed by underground …

Faculty of Science, Medicine and Health - Papers: part A
Smoke aerosols have been observed in Southwest China as a result of long-range transport from surrounding areas in March and April. The processes driving this transport and the resultant impact on regional aerosol optical properties are studied here through a combined use of the Goddard Earth Observing System (GEOS)-Chem chemistry transport model in conjunction with satellite and the first-ever ground-based observations in the Southwest China. The potential biomass burning source regions as well as their respective contributions to aerosol loading in Southwest China are quantified. Compared to Sun photometer observations of aerosol optical depth (AOD) at 550nm at eight stations …

Faculty of Science, Medicine and Health - Papers: part A
Creating a facial appearance for individuals from the distant past is often highly problematic, even when verified methods are used. This is especially so in the case of non-European individuals, as the reference populations used to estimate the face tend to be heavily biased towards the average facial variation of recent people of European descent. To evaluate the problem, a facial approximation of a young woman from the Late Pleistocene rockshelter of Tham Lod in north-western Thailand was compared against the average facial variation of datasets from recent populations. The analysis indicated that the Tham Lod facial approximation was neither …

Using Data Mining To Predict Success In A Weight Loss Trial, Marijka Batterham, Linda C. Tapsell, Karen E. Charlton, Jane E. O'Shea, Rebecca L. Thorne
Faculty of Science, Medicine and Health - Papers: part A
Background: Traditional methods for predicting weight loss success use regression approaches, which make the assumption that the relationships between the independent and dependent (or logit of the dependent) variable are linear. The aim of the present study was to investigate the relationship between common demographic and early weight loss variables to predict weight loss success at 12 months without making this assumption.
Methods: Data mining methods (decision trees, generalised additive models and multivariate adaptive regression splines), in addition to logistic regression, were employed to predict: (i) weight loss success (defined as ≥5%) at the end of a 12-month dietary intervention …

The antiquity of the use of hunting poisons has received much attention in recent years. In this paper we present the results of a pilot study designed to detect the presence of organic compounds, typically of less than 1200 Da, from poisonous plants that may have been used as hunting poisons in the past. We used ultra-performance liquid chromatography connected to a Synapt G2 high-resolution MS-QTOF mass spectrometer (UPLC-QTOF-MS) to provisionally identify plant-based toxins present in (1) extracts of fresh plant material, (2) a blind control recipe consisting of three plant ingredients and (3) a Hei||om arrow poison of unknown …

There is a lack of knowledge of how biomass burning aerosols in the tropics age, including those in the fire-prone Northern Territory in Australia. This paper reports chemical characterization of fresh and aged aerosols monitored during the 1-month-long SAFIRED (Savannah Fires in the Early Dry Season) field study, with an emphasis on the chemical signature and aging of organic aerosols. The campaign took place in June 2014 during the early dry season when the surface measurement site, the Australian Tropical Atmospheric Research Station (ATARS), located in the Northern Territory, was heavily influenced by thousands of wild and prescribed bushfires. ATARS …

Reported here are the syntheses and adsorption properties of a series of single- and mixed-component zinc IRMOFs derived from controlled ratios of sulfide and sulfone functionalized linear biphenyldicarboxylate (bpdc) ligands. During MOF synthesis the sulfide moieties undergo in situ oxidation, giving rise to sulfoxide functionalized ligands, which are incorporated to give mixed-component sulfoxide-sulfone functionalized MOFs. The single- and mixed-component systems all share the IRMOF-9 structure type as determined by a combination of single crystal and powder X-ray diffraction analyses. The functionalized IRMOF-9 series was investigated by N2, CO2, and water adsorption measurements. MOFs containing higher proportions …
