As nuclear power plants age and retire from service, many countries face significant challenges concerning the safe long-term storage and disposal of large volumes of low and intermediate level radioactive wastes (L&ILW). The volumes of metallic waste are of particular concern, as when metal corrodes it produces hydrogen that could lead to pressure build-up in interim storage and disposal. In Canada, a significant fraction of the metallic wastes for Canada Deuterium Uranium (CANDU) nuclear reactors are out-of-core reactor components, such as carbon steel (CS) feeder pipes. We present molecular dynamics (MD) simulations of two protein targets for drug design: Triosephosphate isomerase (TIM) and Methyl CpG binding protein 2 (MeCP2). First, we studied three TIM proteins: TcTIM, TbTIM and a chimeric protein (Mut1). The first two are homologous enzymes with high sequence similarity, albeit different biophysical parameters. The chimeric protein has TbTIM’s sequence and 13 single point mutations, which are sufficient to obtain TcTIM-like behaviour in reactivation experiments. We analyzed the residue interaction networks observed in the all-atom MD simulations, as well as their electrostatic interactions and the impact of simulation length on them. A conserved salt …

The saponin QS21 has been used and studied for years as an adjuvant agent to improve vaccines for both humans and animals. However, how the saponin interacts with the membrane and itself remains poorly understood. We studied the QS21-A majority isomer using all-atom classical molecular dynamics simulations in model bilayers composed of cholesterol and either DOPC or DPPC. As this is one of the few computational studies on QS21-A, we had very few resources to compare our results to. Photopolymer networks with phosphonium cation, alkyl phosphine and olefin functionality were designed, synthesized and functionalized with metals by metathesis, coordination and hydrometallation reactions, respectively. The materials were strategically designed so that the metal functionalization step could be monitored and quantified. In some cases, this involved characterization by IR, NMR, or X-ray spectroscopic techniques, or by comparison to molecular analogues. It was found that by using a bi-functional photopolymer network, the material could be bi-metallized by orthogonal mechanisms. All metallized polymer networks were tested for their suitability as precursors to metal-containing ceramics. The polymers were pyrolyzed, and on analysis it was …

It is a non-intuitive but well-established fact that the first and higher vertical ionization energies (VIE) of any N-electron system are encoded in the system's ground-state electronic wave function. This makes it possible to compute VIEs of any atom or molecule from its ground-state wave function directly, without performing calculations on the (N-1)-electron states. In practice, VIEs can be extracted from the wave function by using the (extended) Koopmans' theorem or by taking the asymptotic limit of certain wave-function-based quantities such as the ratio of kinetic energy density to the electron density. Extracellular vesicles (EVs) are released by nearly all cell types within the human body and have been found to play important biological roles including cell-to-cell communication, apoptosis and tissue repair. Lacking cellular machinery, these nano-sized vesicles carry functional proteins and nucleic acids from their parent cells, providing insight into biomarkers present in healthy, cancerous and diseased cells. EVs may be isolated from biofluids such as from blood or urine. Their detection and characterization holds extreme potential in developing less invasive disease detection and treatment methods.

Three luminescent cytidine analogues have been synthesized in order to perform SNP analysis by fluorescence spectroscopy. Herein is described the synthesis of 6-pyrenylpyrrolocytidine (PypdC), its photophysical characterization, and its subsequent incorporation into oligodeoxynucleotides (ODNs). The behavior of PypdC in ODNs is described as well as fluorescence intensity changes with respect to the match and mismatch cases. In order to obtain a greater understanding of pyrene’s interaction with pyrrolocytidine, a congener, pyrenyl ethynyl cytidine (PyEtdC) was synthesized. The congener was photophysically studied and prepared for oligo synthesis. Finally, exploration into indole substituted pyrrolocytidines (pdCs) was undertaken to explore new pdC structures.

The antibiotic resistant bacterium Staphylococcus aureus is a significant problem in hospitals and communities worldwide. Survival of the bacterium in the host is reliant on iron scavenging. Staphylococcus aureus has adopted specialized mechanisms for scavenging iron from the host. The cell wall and membrane-associated iron regulated surface determinant (Isd) proteins allow Staphylococcus aureus to scavenge iron from the heme in hemoglobin. There are nine Isd proteins (IsdH, IsdB, IsdA, IsdC, IsdE, IsdD, IsdF, IsdG and IsdI) located at different depths in the cell wall and membrane. This dissertation is in an integrated format discussing three major projects centered around probe development. In the first project, novel metal-chelated and fluorinated GLP-1 derivatives were prepared all containing D-Ala-8, a modification known to improve resistance towards degradation by dipeptidyl-peptidase IV. The effect of increased distance between DOTA and the peptide chain was investigated using a spacer, in order to reduce steric effects imposed by DOTA. Placement of linker and DOTA moieties were varied within the GLP-1 sequence to test for optimal metal-complex location.
