Populus trichocarpa (poplar) is a woody species native to the western U.S. and Canada. As a fast-growing crop, it has been under investigation by the Department of Energy as a resource for liquid biofuel production. Having recently expanded the collection of poplar whole-genome sequences so that it spans the entire natural species range, we have the novel opportunity to study adaptive responses across this range. Stratified storage of dormant seeds in soil can result in natural archives useful for studying evolutionary responses to environmental change. However, few studies leverage soil-stored seed banks as natural archives, in part because of concerns over attrition, bias, and sediment mixing. Here, I examine the persistent seed bank of Schoenoplectus americanus, a foundational brackish marsh sedge, to a) determine whether it can serve as a resource for reconstructing demographic and population genetic/genomic variation, b) whether and how evolution may be occurring across a century. Toxoplasma gondii is the most successful zoonotic pathogen known today. One-third of people are chronically infected worldwide. Different strains of T. gondii shows variability in mouse virulence which may potentially correlate with disease manifestation in humans. As a result, mouse is used as the model organism to study the virulence of T. gondii strains. Pityopsis (Asteraceae) includes seven species; one species, P. ruthii, is federally endangered. The genus exhibits a range of ploidy levels, widespread hybridization among species with overlapping ranges, and interesting adaptive traits such as fire-stimulated flowering. However, taxonomy of Pityopsis has remained unresolved. Resolving interspecific relationships can lead to a deeper understanding of the inheritance and hybridization patterns, as well as the evolution of adaptable traits. Our first objective was to examine population structure and gene flow within Pityopsis ruthii. The genus Viburnum was established in 1753 by Linnaeus and is the largest genus in the Adoxaceae and consists of approximately 160 species. Viburnum species are small trees which grow throughout the temperate regions of the Northern Hemisphere (Hoch, 1995). While this genus shares little variety in fruit and flower morphology, it is diverse in many other traits. As molecular studies advance, this large genus continues to undergo reclassification. Here three SSR libraries were constructed to discern additional molecular insight into this vast genus.

The genetic code is redundant, with most amino acids coded by multiple codons. In many organisms, codon usage is biased towards particular codons. A variety of adaptive and non-adaptive explanations have been proposed to explain these patterns of codon usage bias. Using mechanistic models of protein translation and population genetics, I explore the relative importance of various evolutionary forces in shaping these patterns. This work challenges one of the fundamental assumptions made in over 30 years of research: codons with higher tRNA abundances leads to lower error rates.
