The Deepwater Horizon (DWH) oil spill contaminated coastlines from Louisiana to Florida, burying oil up to 70 cm depth in sandy beaches, posing a potential threat to environmental and human health. The dry and nutrient-poor beach sand presents a taxing environment for microbial growth, raising the question how the biodegradation of the buried oil would proceed. Prior to the Deepwater Horizon oil spill, we lacked a comprehensive baseline of oil contamination in the Gulf of Mexico's sediments, water column, and biota. Gaps in prespill knowledge limit our ability to determine the aftereffects of the Deepwater Horizon blowout or prepare to mitigate similar impacts during future oil spill disasters. In the wake of the Deepwater Horizon disaster, much has been learned about the biological, ecological, physical, and chemical conditions of the Gulf of Mexico. In parallel, the research community has also gained insight about the social and organizational structures and processes necessary for oil spill response and subsequent marine and coastal restoration. However, even with these lessons from both the Deepwater Horizon and previous spills, including 1989’s Exxon Valdez and the Ixtoc 1 in 1979, our understanding of how to avoid future crises has not advanced at the same pace as offshore oil and gas development. This dataset contains hepatic polycyclic aromatic hydrocarbons (PAHs) concentrations in Red Hind (Epinephelus guttatus) collected aboard R/V Weatherbird II cruises (WB1603, WB1701, WB1731) in the southern Gulf of Mexico (Mexico and Cuba) from 2015-09-18 to 2017-05-23. The dataset includes the location, date, concentrations of various PAHs in liver tissue (ng/g w.w.), and the total or sum of the low and high molecular weight PAHs (ng/g w.w.). Nine years after the Deepwater Horizon (DwH) oil spill (20 April–15 July 2010), the recovery of primary productivity at the ocean surface remains to be investigated. Here, we used the normalized fluorescence line height (nFLH) from the Moderate Resolution Imaging Spectroradiometer as an indicator of chlorophyll a concentration (Chl a). A time series of polycyclic aromatic hydrocarbon (PAH) data was collected for Gulf of Mexico demersal fishes in the years following the Deepwater Horizon oil spill (2012–2017). Tilefish (Lopholatilus chamaeleonticeps ) were sampled via demersal longline at repeat stations in the northern Gulf of Mexico in 2012 to 2015 and 2017. Bile samples (n  = 256) were analyzed via high‐performance liquid chromatography with fluorescence detection for PAH metabolites as a biomarker of exposure to PAHs. On 2016 a coastal survey was conducted in the Bay of Campeche (Mexico) to search for remnants of the Ixtoc-1 spill. This spill occurred on June 3 of 1979 releasing about 3 million barrels of oil during 9.75 months. In the aftermath of the spill (1979-1980), a survey conducted by Texas A&M University-Corpus Christi indicated oil reached and impacted several areas, including mangroves, reefs and rocky beaches. Previous visual surveys and observations from locals confirmed the coastal areas were not impacted by oil before the Ixtoc-1 spill. This dataset contains biliary polycyclic aromatic hydrocarbon (PAH) equivalents for 92 species of fish collected aboard multiple research and fishing vessels (R/V Weatherbird II, F/V Pisces, F/V Offshore Account, LA Wildlife & Fisheries) in the Gulf of Mexico from 2011-08-16 to 2018-08-22. Several species of fish ad sharks were obtained during the 2011-2018 C-IMAGE demersal and pelagic longline cruises. The Campeche Sound is the major offshore oil producing area in the Southern Gulf of Mexico (SGoM). To evaluate the impact of oil related activities in the ocean floor sediments, we analyzed the geochemical (major and trace element, organic carbon and hydrocarbon concentrations) and biological (benthic foraminifera) composition of 62 superficial sediment samples, from 13 to 1336 m water depth. Cluster and Factor analysis of all the variables indicate that their distribution patterns are mainly controlled by differences between the terrigenous and carbonate platforms in the SGoM. Sediment-oil-agglomerates (SOA) are one of the most common forms of contamination impacting shores after a major oil spill; and following the Deepwater Horizon (DWH) accident, large numbers of SOAs were buried in the sandy beaches of the northeastern Gulf of Mexico. This dataset contains transcriptomics of female golden tilefish (Lopholatilus chamaeleonticeps) collected from the Gulf of Mexico aboard R/V Weatherbird II cruises WB-1602, WB-1603 and WB-1701 from 2015-08-15 to 2016-09-09. Transcriptome analysis was performed in fifteen female (by macroscopic gonad evaluation) golden tilefish livers collected during 2015-2016 C-IMAGE demersal longline cruises in the Gulf of Mexico. Absent natural population control, invasive red lionfish Pterois volitans (hereafter, lionfish) have reached record densities in the northern Gulf of Mexico (nGOM), though the role of density dependence on their population dynamics remains poorly understood. This study examined the effects of population density, sex, and habitat on lionfish condition (i.e. mass relative to total length) and size-at-age. This dataset contains a histological examination of livers of golden tilefish (Lopholatilus chamaeleonticeps) collected aboard the R/V Weatherbird II cruises WB-1304, WB-1403, WB-1502, WB-1602, WB-1603, and WB-1701 in the Gulf of Mexico from 2012-08-14 to 2016-09-06. The dataset includes the identified presence of histological changes and images of the gross and histological evaluations. These data include input and output files from the Gulf of Mexico Atlantis model. The simulations are published in Dornberger et al., 2019. The dataset includes every file needed to recreate the simulations: 1) the 18 spatial forcing files needed to recreate the sensitivity analysis; these vary the oil sensitivity threshold K, the fish oil threshold and the invertebrate oil threshold. This dataset contains pathological findings in red snapper (Lutjanus campechanus) livers collected aboard the multiple Weatherbird II cruises WB1304 (2012-08-13 to 2012-08-25), WB1403 (2013-08-15 to 2013-08-30), WB1502 (2014-08-05 to 2014-08-20), WB1602 (2015-08-15 to 2015-08-30), WB1736 (2017-07-18 to 2017-08-01) in the north central region of the Gulf of Mexico, post-Deepwater Horizon. The dataset includes the identified presence of histological changes and images of the gross and histological evaluations. This dataset contains hepatic polycyclic aromatic hydrocarbons (PAHs) in Gulf and Southern Hake collected aboard multiple R/V Weatherbird II cruises in the Gulf of Mexico from 2012-08-21 to 2015-09-24. PAH was extracted from liver samples using a modified QuEChERS (Bond Elut, Agilent Technologies, Santa Clara, CA, USA) method optimized specifically for these study species. Blooms of the harmful alga, Karenia brevis on the west Florida continental shelf are thought to initiate offshore before manifesting as a nuisance along the coastline. Contributing to such blooms are a complex sequence of events occurring within oligotrophic waters, which in any given year may or may not be facilitated by the ocean circulation. Once initiation occurs, the delivery from the region of offshore origination to the region of coastline manifestation requires an upwelling circulation, whereby K. brevis cells are advected shoreward along the bottom. This dataset consists of hydrocarbon measurements in sediment cores collected aboard R/V Justo Sierra cruise JS-0815 in the southern Gulf of Mexico from 2015-07-31 to 2015-08-08. The dataset contains the date, location and depth where the sediment cores were collected and the concentration of polycyclic aromatic hydrocarbon (PAHs) and biomarkers (hopanes, steranes, alkanes) analyzed at 5 mm intervals. This dataset contains complete input, output, and executable model run files for Atlantis simulations of the Ixtoc-1 oil spill. The model outputs included describes simulations from 1979 to 2015; the spatial domain is the western and southern Gulf of Mexico. The data directory "SGoM_Atlantis_oil" contains the simulation with oil effect acting on fish and the directory "SGoM_Atlantis_nooil" contains a control simulation with no oil effect (no-spill scenario). This dataset supports the paper Ortega-Ortiz et al. (submitted manuscript, 2018).
