In this thesis, nanophotonic switching mechanisms and light-matter interactions are explored in photonic and metallic heterostructures and nanocomposites. These heterostructures are made using various combinations of photonic crystals (PCs), quantum dots (QDs), and graphene or metal nanoparticles (MNPs).

PC heterostructures are formed by combining different PCs so that photons in a specific energy range can propagate in certain regions along one direction and cannot propagate in others. This band structure engineering is used to form photonic quantum wells (PQWs) that have discrete energy states along one dimension. Positron emission tomography (PET) and magnetic resonance imaging (MRI) provide complementary information, and there has been a great deal of research effort to combine these two modalities. A major engineering hurdle is that photomultiplier tubes (PMT), used in conventional PET detectors, are sensitive to magnetic field. This thesis explores the design considerations of different ways of combining small animal PMT-based PET systems with MRI through experimentation, modelling and Monte Carlo simulation. The behaviour and properties of colloidal suspensions strongly depend on the interactions arising between the immersed colloidal particles and the solvent. However, modelling such interactions is not at all straightforward; the larger time and length scales experienced by the colloidal particles compared to the solvent molecules makes all-atom molecular dynamics (MD) simulations of such systems completely impractical. Therefore a coarse-grained representation of the fluid is required, along with a method to couple this fluid to the colloidal particles.

Functional imaging holds promise in guiding, evaluating and predicting efficacy of cancer treatment. Perfusion imaging provides high resolution functional information generated by applying a model to a dynamic series of contrast enhanced anatomical images.

The objectives of this thesis are: 1) to develop and validate a registration algorithm to reduce breathing motion artifacts in hepatic perfusion CT, and 2) to evaluate the potential of perfusion CT to improve radiotherapy of liver cancer.

The aim of this dissertation is to clarify the debate over the explanation of quantum speedup and to submit, for the reader’s consideration, a tentative resolution to it. In particular, I argue that the physical explanation for quantum speedup is precisely the fact that the phenomenon of quantum entanglement enables a quantum computer to fully exploit the representational capacity of Hilbert space. The semiconductor and photovoltaic properties of carbon nitride (CNx) thin films prepared using a reactive magnetron sputtering technique were investigated both individually and as composites with the organic conjugated polymers polybithiophene (PBT) and poly(3-hextlthiophene) (P3HT). At low nitrogen content, the film structure was dominated by graphitic sp2 percolation networks, whereas at higher nitrogen contents CNx films started to demonstrate semiconductor properties, as evidenced by the occurrence of photoconductivity and the development of a space charge region. This thesis examines optoelectronics of photonic crystals and photonic nanofibers, especially with quantum dots and metallic nanoparticles doped into them. The simulations produced focus on the quantum dots, which are presented in an ensemble of 3-level systems.

In order to consider a photonic nanofiber in isolation, a model was developed for the density of photonic states. We studied two profiles, a square cross-section and a circular cross-section. In addition, we consider two architectures, one where a photonic crystal surrounds a dielectric fiber, and one where the fiber is another photonic crystal. The purpose of Kohn-Sham density functional theory is to develop increasingly accurate approximations to the exchange-correlation functional or to the corresponding potential. When one chooses to approximate the potential, the resulting model must be integrable, that is, a functional derivative of some density functional. Non-integrable potentials produce unphysical results such as energies that are not translationally or rotationally invariant. The thesis introduces methods for constructing integrable model potentials, developing properly invariant energy functionals from model potentials, and designing model potentials that yield accurate electronic excitation energies. Integrable potentials can be constructed using powerful analytic integrability conditions derived in this work. …

Quantitative water fat imaging offers a non-invasive method for monitoring and staging diseases associated with changes in either water or fat content in tissue. In this work absolute water and fat mass density measurement with in vivo Magnetic Resonance Imaging (MRI) is demonstrated. T1 independent, T2* corrected chemical shift based water-fat separated images are acquired. By placing a phantom with known mass density in the field of view for signal intensity calibration, absolute water or fat mass density can be computed, assuming the B1+ (transmit) and B1- (receive) fields can be measured. Deposition techniques for the fabrication of metal nanostructures influence their morphological properties, which in turn control their optical behavior. Here, copper nanoparticles (np-Cu’s) were grown using a deposition system that was specifically set up during this work, and is based on a radio frequency (RF) sputtering source that can operate at high temperature and under bias voltage. The effect of deposition conditions (RF power, chamber pressure and substrate bias voltage) on RF sputtered np-Cu’s using RF sputtering has been studied. The goal of this thesis is to better understand the physical and chemical properties of meteoroids by using simultaneous radar and video observations of meteors. The Canadian Meteor Orbit Radar (CMOR) and several Gen-III image-intensified CCD cameras were used to measure common meteors and validate metric errors determined through Monte Carlo modelling and to relate radar electron line density (q) to video photon radiant power (I). By adopting an ionisation coefficient from Jones (1997) and using recorded measurements of q/I, a corresponding estimate of the fraction of meteoroid kinetic energy loss converted into light (luminous efficiency) was found.

Recent theoretical work has suggested that a frictional, inelastic, spherical particle falling under gravity through a symmetric funnel will display interesting behavior as a function of the angle of the funnel walls. We have studied this system experimentally, using high-speed video to record the particle trajectories. By analyzing the video images, we have analyzed the time the ball spends in the funnel and its energy loss as functions of the angle of the walls with respect to the horizontal. We present classical molecular dynamics (MD) simulations providing insight into the behaviour of water. We focus on confined water, the properties of which are often significantly different from the properties of bulk water.

First, we performed several simulations investigating the handling of long-range interactions in GROMACS [1], a MD simulation package. Selection of simulation protocols such as handling of long-range interactions is often overlooked, sometimes to the significant detriment of the final result [2, 3, 4]. In this thesis, a computational framework for patient-specific preoperative planning of Robotics-Assisted Minimally Invasive Cardiac Surgery (RAMICS) is developed. It is expected that preoperative planning of RAMICS will improve the rate of success by considering robot kinematics, patient-specific thoracic anatomy, and procedure-specific intraoperative conditions. The dependence of the magnetic hardness on the microstructure of magnetic solids is investigated, using a field theoretical approach, called the Magnetic Phase Field Crystal model. We constructed the free energy by extending the Phase Field Crystal (PFC) formalism and including terms to incorporate the ferromagnetic phase transition and the anisotropic magneto-elastic effects, i.e., the magnetostriction effect. Using this model we performed both analytical calculations and numerical simulations to study the coupling between the magnetic and elastic properties in ferromagnetic solids. The hybridization of magnetic resonance imaging (MRI) with positron emission tomography (PET) or single photon emission computed tomography (SPECT) enables the collection of an assortment of biological data in spatial and temporal register. However, both PET and SPECT are subject to photon attenuation, a process that degrades image quality and precludes quantification. To correct for the effects of attenuation, the spatial distribution of linear attenuation coefficients (μ-coefficients) within and about the patient must be available. Unfortunately, extracting μ-coefficients from MRI is non-trivial. In this thesis, I explore the problem of MRI-based attenuation correction (AC) in emission tomography.

Controlling transport phenomena in liquid and gaseous media through electrostatic forces has brought new important scientific and industrial applications. Although numerous EHD applications have been explored and extensively studied so far, the fast-growing technologies, mainly in the semiconductor industry, introduce new challenges and demands. These challenges require enhancement of heat transfer and mass transport in small scales (sometimes in molecular scales) to remove highly concentrated heat fluxes from reduced size devices. The DQE is the most widely accepted measure of performance and dose efficiency for digital radiography systems, however it is not commonly measured in a clinical environment as part of routine quality assurance. Physical vapor deposition was used to grow good quality crystalline stoichiometric SrTiO3 thin films on Si(001) substrate using a systematic approach starting from understanding of kinetics and thermodynamics of the system and finishing with the development of procedure for high quality SrTiO3/Si interface. Growth of optimized SrTiO3 perovskite structure on Si requires careful transformation of a thin interfacial SrSix layer into the initial SrTiO3 lattice cells. Imaging of the lungs using non-ionizing approaches such as hyperpolarized 3He and 129Xe magnetic resonance imaging (MRI) is a useful tool both for research and clinical applications. This work focused on development of 129Xe MRI techniques to investigate inflammation in rat lungs. A rodent model of inflammation, specifically radiation-induced lung injury (RILI) was developed using a collimated 60Co source. We have performed molecular modeling of membrane and peptide systems by employing the classical molecular dynamics method and force field parameterizations. In this thesis, our main interest is the interaction of sterols as well as peptides with membranes. The thesis consists of three related projects. The first project focuses on cholesterol (CHOL) and dehydroergosterol (DHE) interacting with palmitoyl-oleoyl phosphatidylcholine (POPC) lipid bilayers. In the first part of the thesis, we study the absorption coefficient of quantum dots doped in metallic photonic crystals under different circumferences. We study numerically the temporal evolution of the absorption coefficient profile where a probe field is applied to monitor the absorption process in two cases, when quantum dots are embedded lightly and densely. We also studied the effect of a changing plasma frequency on the absorption profile of quantum dots two possible field configurations. We show that the changes in plasma energy can take the system from the absorption region to the transparent and gain region.

This thesis addresses several aspects of gradient and shim coil design and fabrication. New design techniques are coupled with experimental construction methods to expand small animal insert gradient and shim technology. The design techniques are also applied to other areas of magnetic resonance hardware.

A custom 2-axis gradient insert coil is designed and fabricated for the purpose of eddy current characterization. The construction tolerances were examined via bench top inductance measurements and eddy currents measurement inside a 7.0 T head-only MR system. Convection in an infinite horizontal slot subject to spatially distributed heating has been investigated for a wide range of Prandtl numbers. The primary flow response consists of convection in the form of rolls. When heating wave number alpha is sufficiently large the convection is found to be limited to a layer adjacent to lower wall and a uniform conductive layer emerges at upper section of the slot.

The development of simple and effective methods of incorporating molecular moieties with desirable properties into new functional materials is one of the ultimate goals of material scientists. The work presented in this thesis demonstrates an easy way to accomplish this using a beam of gaseous H2, which we call hyperthermal hydrogen induced cross-linking (HHIC). We prove theoretically and experimentally that when the kinetic energy of H2 is raised to ~20 eV, it becomes a light-mass projectile which is energetic enough to knock hydrogen atoms off of organic molecules, but not other heavier atoms.
