Traceable seafood can be linked back to its origin and method of catch. Improving the traceability of marine organisms involves establishing a transparent Chain of Custody (CoC) by collecting data at checkpoints throughout the supply chain, from ship to shore to store. This report explores the feasibility of integrating Radio Frequency Identification (RFID) technology into the United States Atlantic sea scallop (Placopecten magellanicus) fishery in order to improve traceability. The blue crab (Callinectes sapidus) is a commercially and ecologically importantspecies found along the Atlantic coast of North and South America. These crustaceans play a critical role in coastal ecosystems, serving as both predators and prey in the food web. The blue crab supports a major fishery in Chesapeake Bay, where the species is a cultural icon. Juvenile blue crabs, the smallest and most vulnerable size classes of individuals, are reliant upon structurally complex habitats. Coastal sharks represent a group of stocks for which observation, assessment, and management are particularly challenging. Large distributional ranges, complex migratory behavior, low economic value, and relatively few observations in fishery independent surveys hinder relative abundance estimation. Assessing stock status of coastal sharks is encumbered by limited data availability, data quality, and knowledge of life history strategy. Further, coastal sharks are challenging to manage due to their slow intrinsic population growth rates, competing stakeholder interests, history of overexploitation, and in some cases, subjection to international exploitation. Triploids are a popular product in commercial oyster aquaculture and make up most of the hatchery-produced Crassostrea virginica farmed in the Chesapeake Bay. Despite their importance to commercial aquaculture, the potential of genetically improving triploid C. virginica from selective breeding and breeding strategies for their improvement had not been evaluated. In this dissertation, the prospect of improving triploid C. virginica through selective breeding was assessed with a quantitative genetic analysis from a field test, and breeding strategies for genetically improving triploids were compared by computer simulation. The soft-shell clam, Mya arenaria, is a benthic, filter-feeding, infaunal clam typically found in intertidal and shallow subtidal waters. Chesapeake Bay stocks of M. arenaria have been depleted since the 1960s due to various factors including predation, temperature, low recruitment, habitat loss, disease mortalities, and commercial harvest. As an important prey item for many commercial species, low abundances of these clams are mostly the result of the voracious appetite of the blue crab, Callinectes sapidus. At least four genetically distinct stocks of Striped Marlin have been delineated in the Pacific and Indian oceans, although stock composition in the central North Pacific (CNP) remains unclear and the presence of an additional stock in the North Pacific has been suggested in two recent studies. In the United States, the Magnuson-Stevens Reauthorization Act mandates that all federally fished species must have catch limits, which can be challenging for data-limited species. Blue catfish Ictalurus furcatus is an invasive species of great concern in coastal habitats throughout the eastern United States, inclulding the Chesapeake Bay and its tributaries. In this dissertation, I use field surveys, laboratory experiments and quantitative modeling to provide insights into several aspects of blue catfish biology at the individual level. Climate change has resulted in both increased mean water temperature and higher frequencies of extreme water temperatures in coastal areas. These new thermal regimes exert strong selective pressure on the thermal physiology of coastal aquatic species. Phenotypic plasticity (the ability of one genotype to display multiple phenotypes) and local adaptation (increased fitness to local environment due to natural selection) dictate both short-term (from hours to days to weeks) and long-term (from years to decades) resilience of a species. The Longnose Lancetfish, Alepisaurus ferox, is a pelagic marine fish that has a heterodont dentition, including large fangs on both the upper and lower jaws. Their diet is well documented and includes salps, hyperiid amphipods, pelagic polychaete worms, mesopelagic fishes, and cephalopods. However, the function of the heterodont dentition, the structure of the teeth, and replacement mode is largely unknown. We studied a series of A. ferox to describe their dentition and tooth replacement. All teeth are replaced extraosseously. Palatine and dentary fangs develop horizontally in the oral epithelium on the lingual surface of dentigerous bones. Developing fangs rotate into …

Derelict fishing gear, particularly pots or traps, occupy waters worldwide and cause negative ecological and economic impacts. Derelict pots persist throughout Chesapeake Bay, the largest estuary in the U.S., that supports a valuable commercial fishery for the blue crab Callinectes sapidus. Chesapeake Bay is responsible for 30-40% of U.S. commercial blue crab harvests. Batrachoidiformes, the toadfishes, are benthic fishes that inhabit nearshore subtidal and intertidal habitats, characterized by their dorsoventrally flattened bodies and large pectoral fins. These fishes lack dispersive larvae, and larval development is retained in nests guarded by their parents. To date, 82 species and 23 genera are accepted as valid. Previous studies recognized a single family, Batrachoididae, with four subfamilies: Batrachoidinae, Porichthyinae, Thalassophryninae, and Halophryninae. Interrelationships among subfamilies, however, are unresolved and interrelationships among species are problematic. To protect and manage ecosystems over large spatial scales, repeated mapping with remote sensing, such as aerial photography, is valuable, but several potential problems need to be overcome to generate accurate maps. For instance, to monitor submerged aquatic vegetation (SAV), such as seagrass, satellite imagery must often capture seasonal and interannual variation as well as disturbances. Microbial communities associated with a particular space or habitat, or microbiomes, play significant roles in host health and the regulation of biogeochemical cycles. In oysters these microbiomes may be important contributors in the removal of biologically available nitrogen (N) from the coastal and marine environment through the process of denitrification. Denitrification is the microbially mediated step-wise reduction of nitrate (NO3-) or nitrite (NO2-) to N2 gas. All estuarine crabs have two larval stages, the zoea and the megalopa. Zoeae are entirely planktonic, whereas megalopae begin as plankton before beginning to search for settlement substrates as late stage megalopae. At both stages, crab larvae are subject to environmental conditions of the estuary. Unusual mortalities of cultured Crassostrea virginica in late spring have been reported from farms in the Chesapeake Bay from 2014 to 2017. None of the usual causes (e.g. disease, poor husbandry) were likely responsible, and mortalities occurred without clear signs of biological or physical stressors. Mortalities in the spring of 2014 were particularly high on over a dozen farms in Virginia, most of which were on the bayside of the Eastern Shore. Estimated losses were over 50%; however, mortalities only occurred within a four-week period between mid-May and early June. Farmers that had unusually high mortality in their crop were …

Cobia (Rachycentron canadum) is a cosmopolitan marine fish inhabiting tropical, sub-tropical, and temperate marine and estuarine waters. Recent changes in U.S. cobia management have sparked controversy and highlighted limitations in our understanding of seasonal movement patterns and problems with estimating recreational harvests. Consecutive years (2015 and 2016) of estimated overharvests from the Atlantic Migratory Group stock triggered accountability measures to prevent overfishing by recreational anglers. My project employed pop-up satellite archival tags (PSATs) to study cobia movements, habitat utilization, and post-release survival. Temperature and hypoxia affect fishes' energetics which can, in turn, be reflected in changes in reproductive success and shifts in spatial distributions. in an effort to quantify these changes in Atlantic croaker (Micropogonias undulatus) and spot (Leiostomus xanthurus) in Chesapeake Bay. For data-limited fisheries, length-based mortality estimators are attractive as alternatives to age-structured models due to the simpler data requirements and ease of use of the former. This dissertation develops new extensions of mean length-based mortality estimators and applies them to federally-managed stocks in the southeastern U.S. and U.S. Caribbean.

Habitats of Chesapeake Bay have been altered due to anthropogenic impacts and climate change. Due to these human disturbances, seagrasses have been extirpated from many areas in lower Chesapeake Bay and persisting beds face future losses as water temperatures continue to rise. Further loss of seagrass habitat will negatively impact juvenile blue crabs (Callinectes sapidus) that use seagrass beds as nursery grounds. Predator populations can have significant impacts on prey recruitment success and prey population dynamics through consumption. Young, inexperienced prey are often most vulnerable to predation due to their small size and limited evasion capabilities. to reduce the risk of predation, new recruits and young juveniles typically settle in structured nursery habitats, such as seagrass beds, which promote higher survival by acting as refuges from predators. Taking an ecosystem approach to fisheries requires the consideration of relevant ecological processes within research and assessment frameworks. Processes affecting ecosystem productivity can be categorized as biophysical (climate variability, primary production), exploitative (fishing), or trophodynamic (food web interactions). This dissertation incorporates these three governing processes to characterize spatiotemporal diversity and population abundance trends for multiple demersal fish and invertebrate species that inhabit the nearshore zone (15-30 ft. depth) along portions of the U.S. Atlantic east coast.
