This dissertation focused on the efficacy and validity of whole genome resequencing (WGR) for fine mapping genetic determinants of particular traits in a given organism. Previously, our research group used WGR to identify haplotype blocks of single nucleotide polymorphisms associated with ascites resistance with some as strong candidates for use in marker-assisted selection (MAS). Chapter 2 discusses the completion of a MAS project through evaluation of ascites incidence as well as production traits of economic value to poultry producers. Alzheimer’s disease and related dementia (ADRD) rates are expected to triple by the year 2050. Early detection and specific mitigation efforts are warranted to blunt the alarming rate. Physical function (PF) declines with age, but higher physical function is associated with better cognitive functioning in middle-to- older age individuals. Moreover, greater physical activity (PA) is associated with better global cognition; however, Apoliporotein e4 carriers may not gain the same benefits with exercise. The muscadine (Vitis rotundifolia syn. Muscadinia rotundifolia) is a grape species native to the southeastern United States. Muscadines are one of three grape species in subgenus Muscadinia with a chromosome number of 2n=40 (V. rotundifolia, V. munsoniana, and V. popenoei), making them genetically distinct from the European wine and table grape (Vitis vinifera) and other species in subgenus Euvitis. Rooting hardwood cuttings from muscadine vines has traditionally been considered an exceptionally difficult task. Water scarcity is a global reality and with the anticipated population growth, freshwater resources will be further strained to meet both human needs and agriculture applications. To ensure a water sustainable and food secure future, all aspects of agriculture must become more efficient. Two strategies were explored. The potential of improving water efficiency in broilers was examined. The first strategy was to develop a more efficient and accurate method for measuring water consumption/inputs in agriculture. Spinach (Spinacia oleracea) is a self-pollinated, dioecious winter crop. Prevalent challenges to the production of spinach include disease pressure imposed by downy mildew, which is caused by Peronospora effusa (=P. farinosa f. sp. spinaciae [Pfs]). A total of 19 new races of P. effusa have emerged, imposing serious challenges to the disease management in spinach production. Accordingly, this study was designed to explore the genetic components for establishing the basis of durable disease resistance development against the downy mildew pathogen (P. effusa 13) in spinach, through the use of various genome engineering approaches.

Drosophila Robo2 axon guidance receptor is a member of the evolutionarily conserved Roundabout (Robo) protein family that is involved in directing axons that cross the midline to the other side of the animal body. Robo2 roles mainly depend on two factors: The functional domains of the Robo2 protein, which is extensively studied, and the dynamic transcription of robo2 in various subsets of cells throughout embryogenesis which is not fully understood. Soybean [Glycine Max (L.) Merrill] is an important economic crop because of its high content of seed protein and oil. Seed oil and protein content are quantitative inherited traits. The genetics of seed protein and oil levels have been extensively studied, with 367 QTL reported for protein and 475 QTL reported for oil to date. Validation of such QTLs, and identification of easily-automatable molecular markers around these QTL will aid the progression of breeding for such traits. Bacterial spot, caused by the bacterium Xanthomonas arboricola pv. pruni (Xap), is a threat to the peach [Prunus persica (L.) Batsch], Japanese and European plum (P. salicina L. and P. domestica L.), and tart and sweet cherry (P. cerasus L. and P. avium L.) industries. Markers for fruit resistance to bacterial spot have been developed however, markers associated with foliar resistance have yet to be developed. Reproductive performance is crucial for sustained financial success in the beef cattle industry. This dissertation includes a population study that quantified the incidence of Neospora caninum infections in the central region of the United States and tested its relationship with reproductive performance in beef cattle. Trial one of that study concluded that 6.9% of open, replacement heifers (n = 1306) tested seropositive. The second trial in that project found that 9.6% of the breeding age females (n = 500) tested were seropositive for Neospora caninum; and that state in which the cattle lived and age impacted (P < 0.05) infection rate. Foot soundness and udder conformation are essential for longevity in beef cattle. The objective of this study was to investigate the effects of foot angle (FA), claw set (CS), teat size (TS) and udder suspension (US) scores on cowherd performance. Data were analyzed for 1,685 observations on Angus-based cows over a four-year period. At weaning FA, CS, TS, and US were evaluated. Scores are based on nine-point scales. A score of one indicates straight pasterns, divergent toes, enlarged bottle shaped teats, and absence of a median suspensory ligament; nine indicates weak pasterns, curled toes, small symmetrical teats, and a tight …

We are using whole genome resequencing to identify chromosomal regions associated with resistance or susceptibility to ascites, a form of pulmonary hypertension syndrome, meat-type chickens. Previous Genome Wide Association Studies (GWAS) based on Single Nucleotide Polymorphisms (SNPs) have identified regions on chromosomes 2, 9 and Z. Despite several GWAS and further genotyping, there are no reliable or potential markers for ascites phenotype. Heat stress (HS) has a negative effect on poultry production sustainability due to its adverse consequence on bird welfare, health, growth, and mortality. Flood tolerance in soybean (Glycine max) is not a well-characterized trait, yet flooding damage is second only to drought stress in terms of yield reduction. The objectives of this study were to determine genetic variation for flooding tolerance in two populations of soybean recombinant inbred lines (RILs) and to identify and confirm flood tolerant QTL. The effect of both genetic and environmental influences on broiler meat quality were evaluated over three experiments. Selection response was assessed for broiler lines selected for high (HBY4) and low (LBY4) four day percentage breast yield which were formed from a random bred control (RAN). A modern random bred population (MRB) created in 2015 was evaluated for differences in 4 day percentage breast yield and the resulting differences in the incidence and severity of the woody breast and white striping myopathies. Fescue toxicosis in grazing beef cattle is caused by consumption of Ergot alkaloids associated with tall fescue (toxic fescue) and is responsible for substantial economic loss to the U.S. beef industry. Cattle consuming toxic fescue suffer adverse physiological responses, such as: hyperthermia, increased respiration rate (RR), poor reproduction and growth performance. Other adverse responses to fescue toxins include the retention of a winter hair coat and vasoconstriction in the extremities, which can lead to tissue necrosis. These studies have investigated different candidate genomic regions for their contributions to ascites in broilers. Ascites syndrome is a manifestation of idiopathic pulmonary arteriole hypertension that concerns the poultry industry worldwide. Investigations have demonstrated the disease to be genetically regulated and to exhibit moderate to high heritabilities. Although previous studies have indicated a few chromosomes to be involved with ascites, no genes have been identified to date with direct links to the disease. With the development of biotechnology and gene identification, scientists are able to determine which genes affect these productivity traits to improve accurate selection decisions. Prolactin (PRL) has been associated with reproductive traits, melatonin receptor 1a (MTNR1A) has been associated with meat quality traits, and the dopamine receptor D2 (DRD2) gene has been associated with hair coat score (HCS) in cattle. Quantitative trait loci (QTL) utilizing a pedigree-based analysis (PBA) approach was performed in the peach breeding program for the first time. The pedigree consisted of seven-F1 populations, their parents, ancestors, and cultivars. Flesh firmness and titratable acidity (TA) were examined in 2011, 2012, and 2013. For TA, a consistent and strong QTL was identified on the proximal end of linkage group (LG) 5 of the peach genome. For flesh firmness, two QTLs were located on LG 4.
