A Simple, Fast, And Accurate Method Of Phylogenomic Inference., Martin Wu, Jonathan Eisen

ABSTRACT: The explosive growth of genomic data provides an opportunity to make increased use of protein markers for phylogenetic inference. We have developed an automated pipeline for phylogenomic analysis (AMPHORA) that overcomes the existing bottlenecks limiting large-scale protein phylogenetic inference. We demonstrated its high throughput capabilities and high quality results by constructing a genome tree of 578 bacterial species and by assigning phylotypes to 18,607 protein markers identified in metagenomic data collected from the Sargasso Sea.

Objective To provide a review of the evidence base of family measures relevant to pediatric psychology. Method Twenty-nine family measures were selected based upon endorsement by Division 54 listserv members, expert judgment, and literature review. Spanning observational and self-report methods, the measures fell into three broad assessment categories: Family functioning, Dyadic family relationships, and Family functioning in the context of childhood chronic health conditions. Measures were categorized as: “Well-established”, “Approaching well-established”, or “Promising.” Results Nineteen measures met “well-established” criteria and the remaining ten were “approaching well-established.” “Well-established” measures were documented for each of the broad assessment categories named above. Service businesses record the number of visitors as a measure of the performance of their business. However, summarized observations such as the total number of visits per month provide little insight on individual-level visiting behavior. In addition, behavior may change over time, especially in a swiftly changing environment induced by mobile promotions. This paper presents an individual level model for shop visiting behavior based on data of a beauty salon. Spleen stromal cells are critical determinants of dendritic cell (DC) development in spleen. The spleen stromal line, namely STX3, supports DC differentiation in vitro from overlaid bone marrow cells while the lymph node stromal line, namely 2RL22, does not. Here we have characterised the hematopoietic support capacity of each stroma, and analyzed lineage origin of the stromal cell lines by gene profiling using microarrays. Stromal co-culture experiments were performed using bone marrow cells as a source of hematopoietic progenitors. A characteristic immature myeloid-like CD11c+CD11b+CD86+MHC-II−/loB220−CD8α− DC is produced after 14 days in STX3 cocultures, while 2RL22 cocultures produce only monocyte/macrophage-like cells. …

This paper examines two practices – the Roman Catholic Practice of Eucharist and the game Dungeons and Dragons – to show how social critique can be mounted from within a practice. It begins by relating Alasdair MacIntyre’s notion of tradition to his earlier analysis of ideology and to the notion of ideology in general. The paper then tackles two dominant forms of ideology – Commodity Fetishism and Scientism – and shows how both Eucharist and Dungeons and Dragons promote critical thinking to resist those ideologies. In this paper, we study auctions in which the revenue is fixed but the quantity is determined by the auction mechanism. Specifically, we investigate the theory and behavior of English quantity clock, Dutch quantity clock, last-quantity sealed bid, and penultimate-quantity sealed bid auctions. For theoretically equivalent fixed quantity and fixed revenue auctions, we find that fixed revenue auctions are robust to all the previously observed empirical regularities in fixed quantity auctions.

Postharvest surveillance for Vibrio vulnificus by a commercial processing facility was conducted from May 2001 to September 2003. Harvest areas included the Delaware Bay, Long Island Sound and Prince Edward Island. Occurrence followed a seasonal distribution. Low densities were observed in June, increased through August, and became rare by September. Given the ubiquitous nature of marine Vibrios, it was not surprising to find V. vulnificus everywhere, which was investigated. Observations confirmed the importance of strict time/temperature and product handling practices by shellfish harvesters, dealers and processors. Mishandling led to a potentially dangerous and uncharacteristically high V. vulnificus observation.
