Selection Signatures In Four Lignin Genes From Switchgrass Populations Divergently Selected For In Vitro Dry Matter Digestibility, Shiyu Chen, Shawn M. Kaeppler, Kenneth P. Vogel, Michael D. Casler
United States Department of Agriculture-Agricultural Research Service / University of Nebraska-Lincoln: Faculty Publications
Switchgrass is undergoing development as a dedicated cellulosic bioenergy crop. Fermentation of lignocellulosic biomass to ethanol in a bioenergy system or to volatile fatty acids in a livestock production system is strongly and negatively influenced by lignification of cell walls. This study detects specific loci that exhibit selection signatures across switchgrass breeding populations that differ in in vitro dry matter digestibility (IVDMD), ethanol yield, and lignin concentration. Allele frequency changes in candidate genes were used to detect loci under selection. Out of the 183 polymorphisms identified in the four candidate genes, twenty-five loci in the intron regions and four loci …

Quantifying The Adaptive Cycle, David G. Angeler, Craig R. Allen, Ahjond S. Garmestani, Lance H. Gunderson, Olle Hjerne, Monika Winder
Nebraska Cooperative Fish and Wildlife Research Unit: Staff Publications
The adaptive cycle was proposed as a conceptual model to portray patterns of change in complex systems. Despite the model having potential for elucidating change across systems, it has been used mainly as a metaphor, describing system dynamics qualitatively. We use a quantitative approach for testing premises (reorganisation, conservatism, adaptation) in the adaptive cycle, using Baltic Sea phytoplankton communities as an example of such complex system dynamics. Phytoplankton organizes in recurring spring and summer blooms, a well-established paradigm in planktology and succession theory, with characteristic temporal trajectories during blooms that may be consistent with adaptive cycle phases. We used long-term …

Genomewide Association Study Of Liver Abscess In Beef Cattle1,2, J. W. Keele, L. A. Kuehn, T. G. Mcdaneld, R. G. Tait, S. A. Jones, B. A. Keel, W. M. Snelling
Roman L. Hruska U.S. Meat Animal Research Center: Reports
Fourteen percent of U.S. cattle slaughtered in 2011 had liver abscesses, resulting in reduced carcass weight, quality, and value. Liver abscesses can result from a common bacterial cause, Fusobacterium necrophorum, which inhabits rumen lesions caused by acidosis and subsequently escapes into the blood stream, is filtered by the liver, and causes abscesses in the liver. Our aim was to identify SNP associated with liver abscesses in beef cattle. We used lung samples as a DNA source because they have low economic value, they have abundant DNA, and we had unrestricted access to sample them. We collected 2,304 lung samples …

Background: The exploitation of the surface display system of food and commensal lactic acid bacteria (LAB) for bacterial, viral, or protozoan antigen delivery has received strong interest recently. The Generally Regarded as Safe (GRAS) status of the Lactococcus lactis coupled with a non-recombinant strategy of in-trans surface display, provide a safe platform for therapeutic drug and vaccine development. However, production of therapeutic proteins fused with cell-wall anchoring motifs is predominantly limited to prokaryotic expression systems. This presents a major disadvantage in the surface display system particularly when glycosylation has been recently identified to significantly enhance epitope presentation. In this study, …

Hybridization Is Limited Between Two Lineages Of Freeze-Resistant Trichinella During Coinfection In A Mouse Model, Luke B.B. Hecht, Peter C. Thompson, Elizabeth S. Lavin, Dante S. Zarlenga, Benjamin M. Rosenthal
United States Department of Agriculture-Agricultural Research Service / University of Nebraska-Lincoln: Faculty Publications
Hybridization between two closely related but distinct genetic lineages may lead to homogenization of the two lineages with potentially novel phenotypes, or selective pressure to avoid hybridization if the two lineages are truly distinct. Trichinella nativa and Trichinella T6 are zoonotic nematode parasites which can be distinguished ge- netically despite occasional hybridization. Here, using an experimental murine model, we attempt to determine whether there are barriers to hybridization when sizeable numbers of each lineage are allowed to coinfect a host. Two mice were independently infected with equal numbers of T. nativa and T6. The offspring of these coinfections were genotyped …
Unique Pseudo-Expectations For C∗-Inclusions, David R. Pitts, Vrej Zarikian
Unique Pseudo-Expectations For C∗-Inclusions, David R. Pitts, Vrej Zarikian
Department of Mathematics: Faculty Publications
Given an inclusion D⊆C of unital C ∗ -algebras (with common unit), a unital completely positive linear map Φ of C into the injective envelope I(D) of D which extends the inclusion of D into I(D) is a pseudo-expectation. Pseudo-expectations are generalizations of conditional expectations, but with the advantage that they always exist. The set PsExp(C,D) of all pseudo-expectations is a convex set, and when D is Abelian, we prove a Krein–Milman type theorem showing that PsExp(C,D) can be recovered from its set of extreme points. In general, PsExp(C,D) is not a singleton. However, there are large and natural classes …

Architecture Of High-Affinity Unnatural-Base Dna Aptamers Toward Pharmaceutical Applications, Ken Ichiro Matsunaga, Michiko Kimoto, Charlotte Hanson, Michael Sanford, Howard A. Young, Ichiro Hirao
Public Health Resources
We present a remodeling method for high-affinity unnatural-base DNA aptamers to augment their thermal stability and nuclease resistance, for use as drug candidates targeting specific proteins. Introducing a unique mini-hairpin DNA provides robust stability to unnatural-base DNA aptamers generated by SELEX using genetic alphabet expansion, without reducing their high affinity. By this method, >80% of the remodeled DNA aptamer targeting interferon-γ (KD of 33 pM) survived in human serum at 37 °C after 3 days under our experimental conditions, and sustainably inhibited the biological activity of interferon-γ.

The Status Of Fishes In The Missouri River, Nebraska: Selected Ancient Fishes, Kirk D. Steffensen
Transactions of the Nebraska Academy of Sciences and Affiliated Societies
Several ancient fish species have inhabited the Missouri River and its tributaries for thousands of years prior to major mainstem modifications and fragmentation. However post-anthropogenic modifications, populations of these ancient fish species have been highly diminished. Therefore, the objective of this study was to use historic and current ichthyological records to determine the past and present status for Chestnut Lamprey Ichthyomyzon castaneus, Silver Lamprey Ichthyomyzon unicuspis, Bowfin Amia calva, American Eel Anguilla rostrata, and Burbot Lota lota. Currently, these species are rarely captured and perhaps extirpated from Nebraska waters.

The Food and Agriculture Organization of the United Nations estimates that 25% of the food crops in the world are contaminated with aflatoxins. That represents 100 million tons of food being destroyed or diverted to non-human consumption each year. Aflatoxins are powerful carcinogens normally accumulated by the fungi Aspergillus flavus and A. parasiticus in cereals, nuts, root crops and other agricultural products. Silencing of five aflatoxin-synthesis genes by RNA interference (RNAi) in peanut plants was used to control aflatoxin accumulation following inoculation with A. flavus. Previously, no method existed to analyze the effectiveness of RNAi in individual peanut transgenic events, …

Four near-isogenic Wheatland x Tx430 grain sorghum [Sorghum bicolor (L.) Moench] hybrids differing in allelic status at the Waxy locus were grown in yield trials to determine their potential to expand existing sources of low-amylose starch. The hypothesis tested was that agronomic performance and grain yield do not differ among hybrid genotypes. Hybrids were generated in a two-by-two factorial design using wxb and wild-type (WT) Wheatland as female parents with wxa and WT Tx430 as male parents. Yield trials were conducted at two Nebraska locations in 2009 and 2010. No differences were observed for field emergence, but …
A Desert In Disguise: The Resilience Of The Nebraska Sandhills, Jeff Hartman
A Desert In Disguise: The Resilience Of The Nebraska Sandhills, Jeff Hartman
School of Natural Resources: Dissertations, Theses, and Student Research
The Nebraska Sandhills are the largest sand dune system in the Western Hemisphere, and are unique because they remain relatively undisturbed from row crop agriculture. Research in the past two decades demonstrated that the Sandhills are dynamic on millennial timescales, switching between stabilized, vegetated states to non-vegetated, mobilized states. The Sandhills are currently stabilized, but understanding how ecological processes are altered as sand dunes transition from stabilized to mobilized states, provides insight into the thresholds, stability, and resilience of this grassland ecosystem. My research investigated the impacts of vegetation disturbances on ecological processes and the sand dune surface stability. For …

Phosphorus Release Potential Of Agricultural Soils Of The United States, Rebecca A. Young
School of Natural Resources: Dissertations, Theses, and Student Research
Phosphorus (P) is one of the leading causes of surface water quality decline in the United States, leading to algal blooms and hypoxia in lakes and streams. Decreasing conservation funds dictate that agencies such as the Natural Resources Conservation Service, maximizes its effectiveness and efficiency in implementing practices to address P management and runoff on agricultural lands. Additional information on P behavior in soil is needed to improve P management plans to reduce pollution risk at the watershed, farm, and field scales. This research focuses on the development of total soil P release models, to be included into assessment and …

The inherent spatial heterogeneity and complexity of antibioticresistant bacteria and antibiotic resistance (AR) genes in manureaffected soils makes it difficult to sort out resistance that can be attributed to human antibiotic use from resistance that occurs naturally in the soil. This study characterizes native Nebraska prairie soils that have not been affected by human or food-animal waste products to provide data on background levels of resistance in southeastern Nebraskan soils. Soil samples were collected from 20 sites enumerated on tetracycline and cefotaxime media; screened for tetracycline-, sulfonamide-, b-lactamase–, and macrolide-resistance genes; and characterized for soil physical and chemical parameters. All …

This review addresses key changes in U.S. agricultural extension and future opportunities. Agricultural extension has been a part of the land-grant university (LGU) system for more than 100 years. The Morrill Act of 1862 established the LGU system by authorizing states access to federally controlled land and funding for public institutions offering educational opportunities focusing on agriculture and mechanical arts for farmers and the working class. Current surveys in Iowa reveal changing trends in extension: more than 90% of farmers identified private-sector crop advisers as their primary source for recommendations, whereas more than 80% of those advisors identified Iowa State …

We report on the effects of low energy ion implantation on thin films of pentacene, carried out to investigate the efficacy of this process in the fabrication of organic electronic devices. Two different ions, Ne and N, have been implanted and compared, to assess the effects of different reactivity within the hydrocarbon matrix. Strong modification of the electrical conductivity, stable in time, is observed following ion implantation. This effect is significantly larger for N implants (up to six orders of magnitude), which are shown to introduce stable charged species within the hydrocarbon matrix, not only damage as is the case …

When Addressing Climate Change, Don’T Forget Animal Agriculture, Aaron Matzke
Op-Eds from ENSC230 Energy and the Environment: Economics and Policies
As COP 21 closes in Paris, global animal agriculture is a topic that has eluded the international media. Animal agriculture is responsible for more global greenhouse gas emissions than transportation according to the U.N.’s Food and Agriculture Organization. With global population and prosperity rising, the global meat supply is expected to nearly double by 2050. This increase in production will only be achieved if significant steps are taken to promote sustainability through existing techniques globally, and to regulate air contamination in industrial feedlots in the United States. Alternative meat production methods, which have seen considerable investment recently, could supplement animal …

Energy Subsidies And The Future Of Power, Christian Jewett
Op-Eds from ENSC230 Energy and the Environment: Economics and Policies
The modern political climate has grown rife with talk concerning the use of fossil fuels as an energy source and how this may impact our planet for generations to come. The Left and the Right seem to be at odds over whether or not climate change is actually occurring, or who is causing it. Additionally, the energy industry likes to tout their “low-cost” energy sources as a boon to the global economy as well as a benefit to the consumer at large. However, are coal, oil, and natural gas truly the “cheapest” sources of energy? Whether or not one believes …

There is no doubt that global warming is happening. With all the rage about climate change and global warming people should be doing more about it than just reading about it in the news. We should be making efforts towards making changes on a local level. This in turn could grow to a national level with more and more people participating in the movement and actually make global changes, instead of just talking about it. When the scale of participants grows the scale of the changes made will grow as well and this will be the beginning of the changes …
