© 2014 American Ornithologists' Union. The Channel Islands off the coast of southern California host >50 species of terrestrial vertebrates with varying degrees of phenotypic differentiation. However, most organisms that breed on the Channel Islands remain unstudied with respect to genetic differentiation from mainland populations. By comparing patterns of genetic variation between the Channel Islands and the mainland, we aimed to further our understanding of the role that the Channel Islands have played in diversification of the North American biota. Factors shaping the geographic range of a species can be identified when phylogeographic patterns are combined with data on contemporary and historical geographic distribution, range-wide abundance, habitat/food availability, and through comparisons with codistributed taxa. Here, we evaluate range dynamism and phylogeography of the rocky intertidal gastropod Mexacanthina lugubris lugubris across its geographic range - the Pacific coast of the Baja peninsula and southern California. Comparative genetic studies of non-model organisms are transforming rapidly due to major advances in sequencing technology. A limiting factor in these studies has been the identification and screening of orthologous loci across an evolutionarily distant set of taxa. Here, we evaluate the efficacy of genomic markers targeting ultraconserved DNA elements (UCEs) for analyses at shallow evolutionary timescales. Using sequence capture and massively parallel sequencing to generate UCE data for five co-distributed Neotropical rainforest bird species, we recovered 776-1516 UCE loci across the five species. Aim: To examine the effect of geographical barriers and habitat dynamics related to climatic oscillations on the phylogeography of a widespread passerine of Neotropical cloud forests, the spotted barbtail (Premnoplex brunnescens). Location: Neotropical humid forests of montane areas in lower Central America and South America. Methods: We sequenced two mitochondrial genes and one nuclear intron from specimens collected across the distribution of P. brunnescens. Phylogenetic relationships were inferred using Bayesian and maximum-likelihood methods. Groups with maximum differentiation were estimated with spatial analysis of molecular variance (SAMOVA). Mountain Black-eye (Chlorocharis emiliae), Oriental Magpie-Robin (Copsychus saularis) and White-rumped Shama (C. malabaricus) are Bornean passerines with different population dynamics. To determine the effect of these differences on their population structures, I examined mitochondrial DNA sequences and morphological characters of populations within each species in Sarawak and Sabah, Malaysia. Chlorocharis is a white-eye (Zosteropidae), endemic to Borneo, with a unique “sky island” distribution. Molecular and previously obtained morphological data support its traditional division into at least three subspecies. Though among the most controversial topics in systematic and evolutionary biology, species are a fundamental unit in biology, and are utilized by and critical to a wide variety of studies in the life sciences. Despite this importance, little work has focused on developing and examining objective methods for species delimitation until recently. Coral reefs are the most productive and species rich ecosystems in the ocean yet we lack knowledge about the distribution of genetic variation the within and among reef species, particularly for the sponges (Porifera). My dissertation describes how genetic variation at mitochondrial and nuclear genes is partitioned among and within species in the sponge genus Callyspongia. I compared patterns of genetic diversity and population subdivision in the mitochondrial and nuclear genomes of one species, C. vaginalis, in Florida (Chapter 2). Previous work revealed three divergent mitochondrial lineages, but nuclear alleles did not correspond to either mitochondrial clade or geography. Coalescent …
