As fungal diseases continue to emerge, research increasingly focuses on host-microbiome interactions and links to disease. Certain skin-associated microbes may benefit hosts by protecting them from invading pathogens. Seasonal changes in the host environment can also result in shifts in the microbial community and pathogen virulence – potentially influencing disease dynamics. I investigated how cutaneous microbial communities differ across hosts, seasons, and Batrachochytrium dendrobatidis (Bd) infection status by sequencing the microbial communities of 1,100 leopard frogs at five locations across the US. Percent anti-Bd function varied seasonally and with Bd infection status. Bacterial communities also varied across locations and time. …

Colorectal cancer (CRC) is one of the most prevalent cancers worldwide and has increased incidence in more developed countries (Parkin et al., 2005). Diets in more developed and Westernized countries, where CRC is more prevalent, tend to be energy-dense and nutrient deficient. Discovering which food patterns inhibit inflammation matters because the duration of colitis is a risk factor for CRC. Deficiencies in an American diet led to decreased gut microbiota diversity and increased prevalence of colitis. A key component of colon health is the microbiome. As humankind grows in population, so will our need to compete against bacterial populations which spoil foodstuffs before we are able to consume them. This dissertation aims to identify the bacterial communities responsible for meat spoilage, and the mechanisms that govern the behaviors of these organisms. The literature review summarizes the state of knowledge regarding factors that influence meat microbiome composition, and how analytical methods can influence research outcomes. The objective of this thesis was to determine the anticoccidial profile of Eimeria spp. derived from wild turkeys. These drug-sensitive Eimeria spp. have potential to be used as vaccine candidates to control coccidiosis in commercial turkeys. Chapter two consists of a brief literature review focused on coccidiosis in turkeys. Chapter three addresses the methodologies utilized to isolate, recover, and speciate Eimeria recovered from wild turkey feces in the eastern two-thirds of the United States. From this, we successfully obtained single oocyst-derived stocks for E. meleagrimitis, E. dispersa, E. meleagridis, E. gallopavonis, and E. adenoeides. Chytridiomycosis is an emerging infectious disease that is significantly reducing global amphibian populations. The disease is caused by Batrachochytrium dendrobatidis (Bd), a fungus that lethally modifies amphibian skin. Recent research has suggested that the cutaneous microbiome of individual amphibians may play a role in susceptibility to the pathogen. In this study, twelve cave salamanders (Eurycea lucifuga) were collected. Cutaneous bacteria from each salamander were isolated and identified using Sanger Sequencing. Estuaries are critical habitats subject to a range of stressors requiring effective management. Microbes are gaining recognition as effective environmental indicators, however, the response of host associated communities to stressors remains poorly understood. We examined microbial communities from seawater, sediments and the estuarine fish Pelates sexlineatus, in Australia's largest urbanised estuary, and hypothesised that anthropogenic contamination would be reflected in the microbiology of these sample types. Next generation sequencing has impacted all areas of biology by providing affordable investigations into some of the most complex processes underpinning life. With its ubiquitous application, there is still benefit in considering the nuances of the technology and its downstream analysis. Sequencing libraries produced by fragmenting DNA with restriction enzyme digests limit the scope of sequencing to a reduced set of genomic loci, allowing for deeper sequencing of those regions at a reduced cost per sample. The intestinal microbiome is essential to human health and homeostasis, and is implicated in the pathophysiology of disease, including congenital heart disease and cardiac surgery. Improving the microbiome and reducing inflammatory metabolites may reduce systemic inflammation following cardiac surgery with cardiopulmonary bypass (CPB) to expedite recovery postoperatively. Celiac disease is an autoimmune disorder of the small intestine in which gluten, an energy-storage protein in wheat and other cereals, elicits an immune response leading to villous atrophy. Despite a strong genetic component, the disease arises sporadically over the lifetime leading us to hypothesize the microbiome might be a trigger. Here, we re-examined 16S data from 3 prior studies examining celiac disease and the microbiome with newer computational tools: the dada2 and PICRUSt 2 pipelines. Microbiomes often form specific functional associations with their hosts. Correlations between microbiome membership and states of host health and disease abound in many systems. However, there are few systems that allow for in depth functional studies that include precise manipulation and interrogation of both microbiome composition and host function. Recently the nematode Caenorhabditis elegans - an excellent genetic model organism for studying many fields of biology, including neurobiology and behavior, development, cell biology, and innate immunity - has proven to be a robust system to probe microbiome interactions and their effect on host physiology.

We present an overview of recent experimental and computational advances in technology used to characterize the microbiome, with a focus on how these developments improve our understanding of inflammatory bowel disease (IBD). Specifically, we present studies that make use of flow cytometry and metabolomics assays to provide a functional characterization of microbial communities. We also describe computational methods for strain-level resolution, temporal series, myco - biome and virome data, co-occurrence networks, and compositional data analysis. Vast numbers of microorganisms inhabit the mammalian gastrointestinal tract in a complex community referred to as the gut microbiome. An individual’s microbiome may be impacted by genetics, diet, and various environmental factors, and has been associated with many health states and diseases, though specific explanations are lacking. Human-pathogenic Vibrio bacteria are common inhabitants of oyster tissues, but our understanding of factors driving the wide range of concentrations found in individual oysters is extremely limited. We examined the influence of oyster sex and parasitism in light of their profound effects on oyster tissues against a backdrop of eastern oysters, Crassostrea virginica, from two diploid and two triploid aquacultured lines. Necrotizing enterocolitis (NEC) is a leading cause of premature newborn morbidity and mortality. The clinical features of NEC consistently include prematurity, gut dysbiosis and enteral inflammation, yet the pathogenesis remains obscure. Herein we combine metagenomics and targeted metabolomics, with functional in vivo and in vitro assessment, to define a novel molecular mechanism of NEC. One thousand six hundred and forty seven publicly available metagenomics datasets were analyzed (NEC = 245; healthy = 1,402) using artificial intelligence methodologies. The microbiota is essential to the functioning of the immune system. The nasal milieu secretes immune molecules that can be influenced by diverse bacteria. Hence commensals that enhance anti-viral responses may confer resistance to respiratory viral infection.

Our collaborators have identified 7 microbial state types (CST) defined by indicator species in the nose and recently, through analyses of nasal immune molecules, we have categorized the nasal immune profile types into 8 groups (IPT). Faecal microbiota transplantation (FMT) involves the administration of donor faecal matter to a diseased recipient with the goal of remodeling the host microbiome to provide health benefits. In recent years, FMT has emerged as a potential therapy for a variety of microbiome-associated diseases such as atherosclerosis. Trimethylamine (TMA) is an atherosclerosis-linked metabolite generated by the gut microbiota from dietary precursors which is then oxidized to trimethylamine N-oxide (TMAO) by the liver, contributing to increased gut permeability. American ginseng (Panax quinquefolius) is a highly valued perennial crop grown for its roots during a four-year cultivation cycle. American ginseng is subject to ginseng replant disease (GRD) in which severe root rot develops in newly planted ginseng grown in a former ginseng garden. A common strategy to mitigating GRD is not available and techniques such as fumigation, fungicides, and biocontrol are ineffective, banned, or are slowly being phased out. Mosquitoes transmit many pathogens that cause human disease. One such disease, malaria, is caused by parasites in the genus Plasmodium, infecting over 200 million people and killing over 600,000 per year. Current strategies to control vector-transmitted diseases are increasingly undermined by mosquito and pathogen resistance. Research has turned to additional and novel methods of control, such as altering the microbiota of the vectors. Plant-associated microbial communities can profoundly affect plant health and success, and research is still uncovering factors driving the assembly of these communities. Here, we examine how geography versus host species affects microbial community structure and differential abundances of individual taxa. We use metabarcoding to characterize the bacteria and eukaryotes associated with five, often co-occurring species of Sarracenia pitcher plants (Sarraceniaceae) and three natural hybrids along the longitudinal gradient of the U.S. Gulf Coast, as well as samples from S. purpurea in Massachusetts. The American Gut Project (AGP) was established to aggregate microbiome sequencing data as well as health, diet, and lifestyle metadata. This study proposes to identify taxonomic species and build a phylogenetic tree representation from the AGP participant sample collection as well as find their respective alpha and beta diversity of all metadata variables based on patient questionnaire data. Bacteriophages are a key factor in the microbial health of an ecological system and impact the evolution of pathogenic bacterial strains. Gastrointestinal (gut) microbiota have a multitude of effects on their host, from aiding in digestion, to facilitating nutrient uptake, detoxification, and interactions with the immune system. Multiple factors have been identified that influence the composition of vertebrate microbiomes; these include host genetics, environmental conditions, diet and age, sex, and geography. However, broad inferences about wild avian gut microbial diversity and function under natural conditions are limited. Most knowledge on avian microbiomes is derived from studies on domestic poultry.
