This honors thesis dives into the realm of deep learning-based pose estimation research and investigates the potential of DeepLabCut (Lauer, et al., 2021) in accurately and efficiently estimating the pose of poultry. With accurate pose estimation being a crucial aspect in understanding the behavior and movement of animals, this thesis aims to contribute to the development of more effective methods for pose estimation, especially for poultry.

The present dissertation contains a collection of studies that examine the genomic, proteomic, and metabolomic association to pulmonary hypertension or ascites phenotype in fast-growing broilers. Pulmonary hypertension is a multifactorial metabolic disease influenced by physiological, environmental, and nutritional factors. It is characterized by a number of structural changes including, thrombosis and adverse pulmonary vascular remodeling. Thus, the atrial pressure is increased, and the right ventricle becomes hypertrophied, resulting in heart failure and the death of the bird. This dissertation focused on the efficacy and validity of whole genome resequencing (WGR) for fine mapping genetic determinants of particular traits in a given organism. Previously, our research group used WGR to identify haplotype blocks of single nucleotide polymorphisms associated with ascites resistance with some as strong candidates for use in marker-assisted selection (MAS). Chapter 2 discusses the completion of a MAS project through evaluation of ascites incidence as well as production traits of economic value to poultry producers. Formaldehyde fumigation in poultry hatch cabinets has been utilized for sanitation of hatching eggs for over a century. Formaldehyde is utilized to minimize pathogenic microbes on the surface of the egg as well as the microbial bloom during the hatching process. While formaldehyde is effective, its use is regulated in the United States and Europe due to its carcinogenic nature. Formaldehyde has been shown to damage the cuticle of the egg, cause embryonic death, and damage the epithelial lining of the respiratory tract of freshly hatched chicks, predisposing them for respiratory infection. Spirulina (Arthrospira platensis) is a cyanobacteria microalgae that has potential as an animal feed ingredient. Five experiments were conducted to further assess its ability to serve as a protein source in broiler diets. Experiment 1 consisted of an amino acid digestibility and apparent metabolizable energy assay. The results indicated that the standardized ileal amino acid levels of spirulina are comparable with typical soybean meal. Experiment 2 assessed the performance and processing parameters of broilers fed 10% spirulina in low crude protein diets, using published digestibility coefficients. This study was developed to assess whether microencapsulation of amino acids (AA) improves their absorption to increase broiler growth performance and reduce nitrogen excretion compared to standard feed-grade AA. Five hundred and sixty Ross 708 male broilers were randomly distributed to 70 battery cages and reared for 21 days. Reported data is grouped into periods: 0-7 days, 0-14 days, and 0-21 days. A total of 5 treatment diets were fed: an industry-based control and 4 diets with decreased levels of methionine, lysine, and threonine in either encapsulated or free forms, with or without a botanical feed additive. Bacillus spp. are ubiquitous, Gram-positive, spore forming bacteria that are commonly recovered from the environment and gastrointestinal tract (GIT) of poultry. These spores are capable of withstanding harsh condition such as feed pelletization, which facilitates inclusion in poultry feeds. Once ingested by the bird, spores germinate into metabolically active vegetative cells which can produce extracellular enzymes which can hydrolyze otherwise indigestible components of the feed. Trace minerals, particularly copper, zinc and manganese, play a role in ensuring optimal immune function. To examine the effects of diets containing different levels and sources of trace minerals on the inflammatory response, Cobb 500 broilers were fed four experimental diets containing 5 mg/kg Cu and 45 mg/kg of Zn and Mn or 10 mg/kg Cu and 90 mg/kg Zn and Mn in either the sulfate or hydroxychloride form. Crude protein needs of chickens have changed due to genetic line differences and selection of those lines for differing broiler traits. Standard commercial broiler strains have been selected to be used to meet multiple processing categories typically at live body weights less than 3.5 kg. In the last two decades high-yielding broiler strains were introduced into the commercial market. These breeds are known as the Cobb 700 and Ross 708. The works included within are focused on the Cobb 700 high-yielding broiler strain, and its response to crude protein, with emphasis on digestible lysine.

Samples collected at five different large bird poultry processing facilities over a period of 7 months from prescald to post debone locations were enumerated for Enterobacteriaceae, Salmonella spp., and Campylobacter spp. and the results were used to create Quantitative Microbial Risk Analyses (QMRA) models for parts, ground, and mechanically separated chicken (MSC) products. Sensitivity analyses indicated the points in the process at which reductions would be most advantageous to the endpoint and simulation models were run to test reductions required to meet the current USDA performance standards.

Campylobacter jejuni, a leading cause of bacterial gastroenteritis worldwide, is strongly associated with the consumption and/or mishandling of raw contaminated poultry products. Thus, interventions aiming to reduce C. jejuni counts on poultry products could greatly reduce the incidence of human campylobacteriosis. In the first study, the efficacy of a generally recongnized as safe (GRAS) compound, carvacrol (CR; derived from oregano oil), as an antimicrobial wash treatment to reduce C. jejuni on chicken skin was evaluated. In spite of low heritability of reproductive traits, sperm mobility has high heritability index which suggests presence of quantitative trait loci (QTLs) governing the trait. The transcription factor NFE2L2 (nuclear factor erythroid-derived 2-like 2) coordinates antioxidant response to oxidative stress and its activity is tightly regulated in part by KEAP1 (Kelch like-ECH protein 1) and the E3 ligase CUL3 (Cullin3). An increase in the consumption of poultry has generated an increase in demand for higher yielding broilers. This has led to an increase in atypical meat and issues with appearance. Color is a direct result of a pH decline as meat goes through rigor mortis with meat generally becoming lighter. If the pH declines too rapidly or too slowly, meat quality can suffer. Physical properties of meat can be altered by pH. A fast pH decline results in pale meat with decreased tenderness. A slow pH decline can result in darker meat with a reduced shelf-life.
